Two distinct lines of evidence illustrate both the promise and the limits: a 2025 analysis inferred demographic histories for 39 common gut microbes using data from North American hosts, while a 2009 study of the stomach-associated bacterium Helicobacter pylori interpreted bacterial lineages as consistent with stages of settlement in the Pacific. Neither establishes that human migration caused the microbial patterns it found.
How bacterial genomes can inform migration research
Bacteria reproduce and accumulate genetic differences across generations. When researchers compare those differences among bacterial populations, they can infer relationships and estimate aspects of their demographic history. If those patterns are compared with human population history, they may offer clues about shared geography or contact over time.
That is indirect evidence. A bacterial lineage is not a record of a particular person’s journey, and a similarity between bacterial and human population patterns does not by itself show that the two groups moved together or co-evolved. Geography and other processes can produce correlations, so the interpretation depends on the organism, the data, and the model used.
What the 2025 study of commensal gut microbes found
The 2025 study, Inference of the Demographic Histories and Selective Effects of Human Gut Commensal Microbiota Over the Course of Human History, analyzed shotgun metagenomic data from 693 healthy hosts in four North American datasets. The authors inferred demographic histories and distributions of fitness effects for 39 prevalent commensal bacterial species.

The inferred microbial population-size changes span periods that overlap with major episodes in human history, including the transition to agriculture, industrialization, and migration out of Africa. The overlap is a temporal correspondence, not evidence that those events caused the bacterial changes. The paper presents possible links to human behavior as questions for future research, rather than settled explanations.
The study therefore does not directly track ancient people across continents. Its host data came from North American datasets, and its conclusions are population-genetic inferences about microbes—not a reconstruction of individual human ancestry.

What the Pacific H. pylori study proposed
A separate 2009 study examined Helicobacter pylori, a stomach-associated bacterium and parasite associated with stomach ulcers. ABC News reported that bacterial genetic patterns were interpreted as consistent with two waves of migration into the Pacific: an earlier Asian-associated split, followed by divergence into Australian and New Guinean populations, and a later dispersal from Taiwan toward Melanesia and Polynesia.
ABC’s account described hundreds of Helicobacter samples and reported estimated lineage separations of approximately 37,000–31,000 years ago for an early split, approximately 23,000–31,000 years ago for subsequent Australian and New Guinean divergence, and around 5,000 years ago for a later Pacific dispersal. These are dates reported by the news account as estimates from bacterial lineage divergence, not direct dates for individual human journeys. They should not be treated as independently verified dates from the original paper here.

This is a different organism and a different historical question from the 2025 commensal-microbe analysis. The Pacific interpretation also sits within broader discussion of Austronesian dispersal; a 2022 study of Marquesas populations provides that context, but it is not a substitute for the underlying bacterial evidence.
How the two lines of evidence differ

These findings should not be combined into a single claim that “gut bacteria” trace migrations across continents. They concern different bacteria, datasets, places, timescales, and strengths of inference.

Why a human–microbe match does not prove co-evolution
A 2026 reanalysis, Limited codiversification of the gut microbiota within humans, argues that geographic structure alone can generate correlations between human and microbial phylogenies. In other words, populations that are geographically structured may show related patterns without the evidence proving that their evolutionary histories ran in parallel.
For migration claims, this means that a correlation is a starting point for explanation, not proof of shared movement or causation. Researchers must consider whether geography or other processes could account for the pattern before concluding that microbes co-diversified with human populations.

What these findings mean for readers
- They are population-level evidence. The studies infer patterns across bacterial populations; they do not reveal a person’s migration history.
- Different microbes answer different questions. The 2025 analysis covered many commensal species in North American datasets; the Pacific account concerned H. pylori.
- Timing is not causation. A microbial population change overlapping a major human historical event does not show that the event produced the change.
- A microbiome test is not an ancestry map. None of these findings establishes that a person’s current microbiome can reconstruct their ancestry.
- H. pylori is not simply a benign gut bacterium. It is stomach-associated and linked to stomach ulcers; its use as a possible historical tracer is not health advice.
