If Zelda progress is missing or a cloud backup will not upload, first select the user who originally played the game and compare the console and cloud save timestamps. Only download the cloud copy if it is the version you want: restoring it replaces the console save, and Nintendo says the overwritten copy cannot be recovered.
Why Zelda save data may be missing
Save data belongs to the user profile that created it. Switch saves are not shared between users or transferable from one user to another, so first check that you launched the game with the original player’s profile. That profile must also be linked to the Nintendo Account used for the relevant cloud backup. Nintendo’s Save Data Cloud guidance explains the service requirements.
Cloud backup is not available for every game. It requires an active Nintendo Switch Online membership, and the specific Zelda game and edition must support Save Data Cloud. A membership does not create a backup retroactively if none was uploaded. Check the exact title rather than assuming all Zelda releases or editions have identical support.
Nintendo says that if a membership expires, access to existing backups can be restored by resubscribing within 180 days of expiry. This duration is Nintendo’s current support guidance, not a guarantee that a backup exists for a particular game or user.

Check whether your Zelda game supports cloud saves

On the HOME Menu, highlight the Zelda game.

Press + or − to open the software menu, then select Save Data Cloud.

Check whether the game is identified as unsupported. You can also check the game’s Software Details in Nintendo eShop or its Nintendo product information. Verify the specific game and edition you play.
If the title does not support Save Data Cloud, this feature cannot restore a backup for it. Nintendo says local save-data backups are not currently supported on Nintendo Switch or Nintendo Switch 2; do not rely on a microSD card as a way to recover a missing save. Nintendo’s Nintendo Switch Online Service FAQ states: “Local save data backups are not currently supported on Nintendo Switch 2 or Nintendo Switch.”
Compare the console and cloud timestamps before restoring

Open System Settings > Data Management > Save Data Cloud.

Select the user who played the game, then select the Zelda title.

Compare the displayed timestamps for the console save and the most recent cloud backup.

If the console timestamp is newer, choose Back Up Save Data to upload that copy.

If the cloud timestamp is newer and it is the version you want, choose Download Save Data.

Downloading replaces the existing console save for that game. Nintendo warns that the overwritten console data cannot be recovered, so do not confirm a download until you have checked which copy is newer and decided which progress to keep. Nintendo’s backup and restore instructions describe the timestamp and overwrite behavior.
Restore a cloud save safely
You can start a download from either the game’s software menu or System Settings:

From the HOME Menu, highlight the game and press + or −. Choose Save Data Cloud, select the correct user, then choose Download Save Data.

Alternatively, open System Settings > Data Management > Save Data Cloud, select the user and the relevant backup, then choose Download Save Data.

In either path, verify that the cloud copy is the one you intend to keep before confirming. The download overwrites the console copy, and Nintendo says that overwritten data cannot be recovered.
Why a Switch cloud backup did not upload
Check the following conditions before trying another upload:

The console is connected to the internet and has current system software.

The Nintendo Account has an active Nintendo Switch Online membership.

The exact game and edition supports Save Data Cloud.

The game software is closed. Nintendo says a save cannot be backed up while the software is open or in use.

The relevant user’s automatic-backup setting is enabled, and no other game’s backup is currently in progress.

Nintendo Network Status does not show maintenance or an outage affecting the service.

To upload the current console save manually, open System Settings > Data Management > Save Data Cloud, select the correct user and game, then choose Back Up Save Data. Nintendo’s troubleshooting guidance covers connection, software use, account settings and backup activity: How to back up save data and Nintendo Network Status.
If Nintendo reports that the cloud backup is older than the console save, this can happen when you start playing on the console before downloading the latest cloud copy. Compare the timestamps and choose which progress to keep. Upload the console copy if it is the one you want, or download the cloud copy if that is preferable; either operation can overwrite existing data and the displaced copy cannot be recovered.

Automatic backup and automatic download are separate controls. For compatible software, automatic backup is enabled by default when a Nintendo Switch Online membership starts, but automatic download must be enabled on each console where you want it.

Select the user, then open Settings.

Enable Automatic Save-Data Download for that console.
Nintendo says a newer cloud save can download while the console is in Sleep Mode. Leave the console asleep until the download completes. Settings apply per console, so enable automatic download separately on each system where you need it. Nintendo’s automatic backup guidance and automatic download guidance explain the separate options.
Using Zelda saves on more than one console or on Switch 2
For compatible Nintendo Switch software, Nintendo says Save Data Cloud backups can be shared between a Switch and Switch 2 when using the same Nintendo Account. Its Switch 2 FAQ specifically lists the Breath of the Wild and Tears of the Kingdom Switch 2 Editions as supporting Save Data Cloud, and says original Switch-version saves can be carried over to those editions. Check the exact game and edition in the software menu or eShop before relying on cloud support.
Nintendo also notes that Switch 2-only features or content may not be available when a Switch 2 Edition save is used on a Switch console. See Nintendo’s Switch 2 transfer guidance for the applicable details.

This is a move, not a duplicate backup: Nintendo’s transfer guidance says the save is deleted from the original console after transfer.
