To remove duplicate files from a NAS safely, back up the data first, scan a limited scope without deleting anything, confirm matches by file contents or hashes, and review each file’s path and purpose before removing it. A matching name or size is not proof of a duplicate. Delete a small test batch, check that dependent applications still work, and keep the backup until you have verified the results.

Why names and sizes are not enough

A filename match is only a clue: two files called report.pdf may contain different versions. Matching sizes narrow the search because identical files have the same size, but different files can also have the same size. Modification times provide context, not certainty.

Comparing file contents or full-file hashes gives stronger evidence that two files are identical. QNAP explains that data can change without changing a file’s size or modification time, and describes hash or content comparison as a more reliable integrity check: QNAP’s HBS 3 data integrity guidance. A matching hash is strong practical evidence of matching contents, but it does not tell you which copy to keep or whether both copies serve different purposes.

Prepare a recovery path before scanning

Choose a limited scope

Pause any automatic cleanup and select the specific shares or folders to inspect. Start with ordinary user files you understand. Exclude application-managed libraries, backup repositories, sync roots, and unfamiliar folders until you know how the software using them handles files and references.

Make and test a backup

Create a versioned backup or a separate recoverable copy, then restore at least a sample file to confirm the recovery route works. Synology lists options including Hyper Backup, Snapshot Replication, and USB Copy in its NAS backup guidance. Which tools are available depends on your model, software version, and configuration.

RAID is not a backup: it can help keep a system available after some drive failures, but it does not by itself protect against accidental deletion or every cause of data loss. Snapshots can help recover earlier versions, but they are not a substitute for a backup you have verified can be restored. Synology discusses snapshot protections and their limits in its data protection white paper.

Scan for candidates without deleting them

  1. Use a read-only or report mode. Have the tool list candidate groups and their full paths. Do not enable automatic deletion on the first pass.
  2. Record the scope and criteria. Note which shares or folders were scanned, when the scan ran, and whether it compared names, sizes, hashes, or contents. This makes results easier to review and repeat.
  3. Use metadata to narrow the list. Names and sizes are quick filters; a matching size is a candidate signal, not confirmation. A filename match alone is weaker still.
  4. Confirm likely matches by content. Compare full-file hashes or contents where practical. Hashing reads the file data, so checking a large NAS may take substantial time and consume NAS or network resources.

Scanning on the NAS can avoid repeatedly transferring file contents over the network, as QNAP describes in its guide to finding duplicate files. That does not make the scan free: it can still use the NAS’s processing power and storage bandwidth. Scanning a mounted share from a computer may be simpler to manage, but content checks can send substantial data across the network.

Choose a method that fits your NAS

Method What to know
NAS vendor tool Synology’s Storage Analyzer specifications list duplicate-file detection. Check availability and limitations for your specific NAS, DSM version, and package before relying on it: Storage Analyzer technical specifications.
Third-party or command-line tool QNAP’s guide gives jdupes as an example of a Linux utility and says it is not an official QNAP utility. Confirm current maintenance, compatibility, and the tool’s behavior on your device before installing or using it. Start with reporting rather than deletion.
Computer scanning a mounted share This may be easier to review from a desktop, but reading file contents over the network can create substantial traffic. Check that the scan is limited to the intended mounted folders.

Whichever approach you choose, favor clear reports, full paths, preview or review controls, and reversible actions over a tool that silently deletes every match. NAS and software support vary, so do not assume a feature or command is safe for your model merely because it works on another system.

Review what each copy is for before removing anything

For each confirmed group, inspect the full paths and consider timestamps, ownership or permissions, application references, and whether a copy is an intentional independent backup. Two identical files can still have different roles—for example, one may be part of a sync workflow while the other is an archival copy. Content equality alone does not make deletion safe.

  • Identify the copy you intend to keep and why.
  • Check whether an application, shared link, or workflow depends on the candidate’s location.
  • Prefer moving candidates to a quarantine folder on a separate destination, or using a reversible trash or recycle workflow, if your setup supports it.
  • Keep the verified backup available while checking that the change caused no problems.

Remove a small batch, then verify it

  1. Choose a few reviewed files as a test batch rather than deleting every reported match at once.
  2. Move or delete only the copies you have chosen to remove, using a reversible option where available.
  3. Open the remaining files and check the relevant applications, shares, sync tasks, and other workflows.
  4. Test recovery by restoring a removed file from the backup or quarantine location.
  5. Continue in small batches only after those checks succeed. Retain the backup or quarantine copy until cleanup is complete and the affected data has been verified.
