Use bulk RNA sequencing (RNA-seq) as an orthogonal check of aggregate expression patterns: combine spatial measurements into a pseudo-bulk profile, compare genes measured by both methods against a tissue- and context-matched bulk reference, and assess both rank-based agreement and gene-level differences. A correlation does not validate spatial location, cell assignment, or absolute transcript abundance.

What bulk RNA-seq can—and cannot—validate

Bulk RNA-seq measures RNA pooled across a sample. It can therefore help test whether spatial data capture a similar overall expression pattern across genes, but it discards the location of each transcript and averages across the sample’s cell types and regions. Agreement supports a claim about aggregate expression under the comparison you made; it does not, by itself, show that a transcript was assigned to the correct cell or localized correctly in tissue.

Set the claim before choosing the comparison. Are you checking broad expression patterns, relative expression ranking across genes, reproducibility between samples, or evidence for a specific biological interpretation? Bulk comparison is most directly suited to the first two. Claims about localization or cell-level assignment need spatial or other orthogonal evidence.

Build a fair spatial-to-bulk comparison

Match the biological material

Use matched specimens when available. If spatial sections are compared with a bulk cohort or public reference, match tissue type and biological context as closely as possible, and describe the result as a cohort-level comparison rather than same-specimen validation. Published benchmarks have compared spatial tissue microarrays with bulk references from TCGA or GTEx, but those comparisons do not make the cohorts interchangeable. Choose the spatial unit to match the claim

Aggregate spatial counts into a pseudo-bulk profile for the whole tissue or for a clearly defined region of interest. A region-level profile and a whole-tissue bulk profile can differ simply because they contain different proportions of cell types or tissue compartments. Do not compare a single cell or a small region directly with whole-tissue bulk RNA-seq without making that compositional mismatch explicit.

Compare only genes measured in both datasets

Map gene identifiers consistently, then restrict the comparison to the shared genes. Report how many genes remain and, where useful, which genes were excluded. The benchmark analyses describe comparisons over overlapping genes; a mismatch in gene coverage can change the result and should not be hidden.

Document quantification and normalization

State how expression was quantified and normalized in each modality, and how the values were made suitable for comparison. For example, one figure in the 2025 benchmark compared spatial expression normalized to 100,000 with average bulk FPKM. That is a study-specific example, not a universal normalization recipe. The methods and scales should be interpretable together; a correlation does not make unlike units equivalent.

Measure agreement and inspect the genes behind it

Report a rank-based statistic such as Spearman correlation across shared genes, along with the number of genes tested. Include a scatterplot so readers can see the shape of the relationship. Then inspect gene-level residuals or fold differences: a single coefficient can conceal genes that are systematically over- or underestimated.

Study results are context-bound, not pass/fail cutoffs. In the 2025 benchmark’s breast cancer comparison using tTMA1 (2024), reported Spearman coefficients against bulk RNA-seq were 0.64 for Xenium, 0.55 for MERSCOPE, and 0.80 for CosMx. The authors also described variation across datasets and repeated over- or underestimation for several genes. These values characterize that comparison, not the expected performance of those platforms in every tissue or experiment. The 2025 study and a 2023 benchmark likewise report results tied to their tested datasets and panels; neither supports a universal correlation threshold. The 2023 study also cautions that detecting more genes alone does not establish whether the additional signal is biological or false positive.

Check quality within each modality first

Before interpreting cross-modality disagreement as biology, assess replicate consistency and quality within the spatial and bulk datasets separately. ENCODE’s listed bulk RNA-seq standards call for two or more replicates and specify gene-level Spearman correlation above 0.9 for isogenic replicates and above 0.8 for anisogenic replicates in the relevant contexts. These are standards for the specified bulk RNA-seq settings—not universal acceptance thresholds for spatial transcriptomics or every experiment. Consult the ENCODE bulk RNA-seq standards.

Investigate disagreement without declaring a winner

A mismatch can arise from biological composition or technical differences; it does not automatically mean one modality is wrong. Check whether the spatial region and bulk sample represent comparable tissue, whether the shared-gene set is adequate, and whether each dataset passes its own quality checks. Then consider assay sensitivity and cell segmentation, both of which affect interpretation of spatial measurements. The 2025 assessment of reproducibility metrics emphasizes that correlation alone is not a complete measure of spatial data quality.

  • Composition: different cell-type or region proportions can shift a pseudo-bulk profile relative to whole-tissue bulk.
  • Reference match: differences in tissue, disease context, or cohort can limit how directly the profiles compare.
  • Gene coverage and processing: inconsistent identifiers, quantification, or normalization can alter the shared-gene comparison.
  • Assay and segmentation: sensitivity and cell-boundary assignment can affect observed spatial measurements.
  • Replicate quality: poor consistency within either modality makes cross-modality interpretation less reliable.

Describe the comparison’s scope and the gene-level deviations you observe. If the scientific claim depends on spatial localization or cell assignment, use a separate spatial or orthogonal validation designed to test that property.
