A mismatch between GST returns and books is a signal to investigate, not proof that either record is correct. First identify the return period and the documents involved, then trace each difference to outward supplies, output tax, purchase records, input tax credit (ITC), timing or period allocation. Do not edit a return or pay an amount until you understand the variance and the applicable correction route.
Which records should you compare?
Use the comparison that matches the side of the transaction. GSTR-1 reports outward supplies; GSTR-2B summarizes supplier-reported inward documents and their system classifications. GSTR-3B is where the relevant tax liability and ITC figures are reported. Compare at document level before relying on return totals.
| Reconciliation | Compare | What it helps identify |
|---|---|---|
| Sales and output tax | Sales invoices, debit/credit notes and tax totals in the books against filed GSTR-1; then reconcile taxable value and output tax to GSTR-3B. | Missing, duplicated, amended or misclassified outward-supply records, and differences between supply details and tax reported. |
| Purchases and ITC | Purchase invoices and notes in the books against GSTR-2B; then map eligible, ineligible, reverse-charge and reversal amounts to ITC reported in GSTR-3B. | Supplier-reporting gaps, timing differences, ITC classification or eligibility issues, and differences in amounts claimed or reversed. |
Keep imports and Input Service Distributor (ISD) credits separately identifiable in the purchase-side bridge because GSTR-2B presents them in distinct sections. A portal classification is a reconciliation aid, not a complete legal ruling on whether a particular credit is claimable.
How do you find the cause of a mismatch?
Set the scope before comparing: note the GSTIN, financial year, return period, monthly or quarterly filing status, and whether the return is draft or filed. Also note whether an annual return has already covered the period. Save the relevant filed return and portal statement so your working papers refer to the same versions.

- Build a document-level bridge. For sales, match book entries to GSTR-1 and reconcile the resulting taxable values and output tax to GSTR-3B. For purchases, match the purchase register to GSTR-2B and map each category to the corresponding GSTR-3B treatment.
- Compare identifiers and amounts. Check invoice or note number and date, supplier and recipient GSTIN, taxable amount, rate, tax amounts by tax head, place of supply and return period. Record the variance and a cause/status for each line rather than netting unrelated differences together.
- Classify each variance. Mark it as missing from the books, missing from portal data, duplicated, timing-only, an amendment or delta, a classification difference, or a possible eligibility issue.
- Follow up on supplier-side gaps. If an inward document is absent or incorrect in GSTR-2B, check the supplier’s filing and the GSTIN, document details and period. Ask the supplier to correct its reporting and retain the communication. Track whether and when the document appears; a correction is not guaranteed to be immediate.
Common diagnostic checks include invoice dates and tax periods, wrong GSTINs, taxable values, rates, tax heads, place of supply, amendments, credit notes, reverse charge and duplicate or omitted entries. These are checks to perform, not a presumption about what caused your particular difference.
What should you do about a GSTR-2B and GSTR-3B ITC mismatch?
Recompute the claim from the underlying documents. Check which GSTR-2B section contains each item, including available or unavailable ITC categories, credit notes, reversal-related entries, reverse-charge items, imports and ISD credits. Then compare that classification with the amount actually claimed or reversed in GSTR-3B.

- Do not claim ITC solely because an invoice is in the books or appears in GSTR-2B. Applicable statutory conditions and restrictions still need to be assessed against the transaction and supporting records.
- Do not assume that an amount absent from GSTR-2B is automatically eligible or ineligible. Establish the document facts, supplier reporting status, period and relevant legal conditions.
- Keep reverse-charge entries distinct: they have their own reporting and payment treatment and should not be folded into an ordinary supplier-invoice comparison.
Which correction route fits the return status?
Decide only after checking whether the relevant return has been filed, whether GSTR-3B for that period is filed, what kind of variance exists and which statutory time limit applies. A filed return should not be treated as an editable worksheet. The GST Portal’s GSTR-1 preparation workflow provides validation and amendment-related functions, but the appropriate route depends on the return period and current portal rules.

| Situation | What to check | Next step |
|---|---|---|
| Outward invoice omitted or wrong in the same period | Whether GSTR-1 has been filed and whether that period’s GSTR-3B has been filed. | GSTR-1A may be used to add missed records or correct GSTR-1 records after GSTR-1 filing or its due date, whichever is later, but before that period’s GSTR-3B is filed. It is optional and available once for the period; changes auto-populate into that GSTR-3B. |
| Outward-supply mismatch after filing | The original record, amendment eligibility, relevant subsequent-period workflow and financial-year deadline. | Check the applicable amendment or subsequent-return process and time limit before filing. Do not assume the original filed data can simply be overwritten. |
| Purchase invoice absent from GSTR-2B | Supplier filing status, GSTIN and document details, reporting period and ITC eligibility. | Reconcile with the supplier and track the portal data. Do not claim ITC solely because it is recorded in the books. |
| GSTR-2B ITC differs from ITC claimed | Availability classification, notes, reversals, reverse charge, imports/ISD and legal eligibility. | Recompute eligible ITC at document level and document why the system total and return figure differ. |
| DRC-01C intimation received | The period-specific difference and the underlying documents named or implicated by the intimation. | Prepare and submit the required Part B reconciliation through the portal, following current instructions and any case-specific response date. |
Information reported by a supplier in GSTR-1A appears in the recipient’s next-period GSTR-2B, according to the official GSTR-1A FAQ. That timing can explain why the supplier-side correction and recipient-side portal statement do not align in the same period.

What deadlines and portal notices matter?
Time limits depend on the financial year, return status, annual return and type of correction. CBIC Circular No. 237/31/2024-GST, dated 15 October 2024, reproduces the amended Section 16(4) ITC deadline: 30 November following the end of the financial year, or furnishing of the relevant annual return, whichever is earlier. The circular also discusses specified retrospective relief under Sections 16(5) and 16(6). These provisions are not a blanket extension for every claim or correction; confirm the law and notifications applicable to the particular facts.
For general rectification, the applicable provision and deadline likewise depend on the relevant period and annual return. Assess any additional liability, excess ITC claim or required reversal, and whether interest or other consequences may apply. The records described here cannot determine an individual taxpayer’s liability.

Take a DRC-01C intimation seriously. The GST Portal advisory describes intimation for certain differences between GSTR-2B and GSTR-3B ITC and requires the registered person to submit a reconciliation or explanation in Part B. The advisory states that failure to respond can block subsequent GSTR-1 or IFF filing. Check the live portal for the applicable threshold, current behavior and response instructions.
What should you retain after reconciling?
Keep a review trail that another person can follow: source invoices and notes, ledger extracts, portal downloads, the document-level reconciliation bridge, the decision for each variance, supplier communications and filed acknowledgements. If using accounting or return-preparation software to organize invoices or prepare a filing, verify the figures against source records and the portal; the GST Portal documents online, offline JSON and ASP/GSP preparation modes for GSTR-1.
