The reliable way to understand an unfamiliar app with Claude Code is to separate discovery from change: begin with a read-only map of the repository, trace one real user flow, add an MCP server only when a specific question requires outside context, and verify the server, authentication, permissions, and returned claims before acting on them.

Model Context Protocol (MCP) is an open standard that lets Claude Code connect to external tools, databases, APIs, and services in addition to the files in your project. Used carefully, it can connect implementation details to issue history, repository discussions, database schemas, monitoring data, or design information. It does not make an unfamiliar server trustworthy automatically, and a configured server is not necessarily connected or authorized.

What MCP adds to Claude Code

Claude Code can inspect the project directory where it is running. MCP extends that view with capabilities exposed by an MCP server. Depending on the server, Claude Code may be able to read information from a code host, issue tracker, database, monitoring system, design tool, or another API. Some servers also expose actions that create, update, or delete data.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

That distinction matters when you are learning an app. Repository files can show what the code does, while an issue tracker may explain intended behavior, a schema service may show the actual database shape, and monitoring data may explain a production failure. Treat each source as evidence to check, not as an unquestionable answer.

“Verify you trust each server before connecting it.” — Anthropic, Claude Code MCP documentation

Prepare a safe inspection session

Start in the correct project directory

Open a terminal in the app’s local repository and start Claude Code from that directory. The initial working directory determines which files are immediately available for inspection. Confirm that you are in the intended checkout, branch, and environment before asking for an analysis.

  • Check that the directory contains the expected project files.
  • Confirm whether you are looking at a working tree, a release branch, or a temporary checkout.
  • Do not provide production credentials merely to make discovery easier.
  • Decide in advance whether the session should remain read-only.

Set the evidence standard

Ask Claude Code to distinguish facts supported by files from inferences. A useful first request is:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Inspect this repository without changing files. First map the top-level structure and identify the likely runtime entry points. Then summarize the main components and cite the files that support each conclusion. Mark guesses clearly.

The request asks for a map, evidence, and uncertainty in one pass. It also establishes that no edit is authorized while you are still orienting yourself.

Understand what is not yet known

An unfamiliar repository may have generated files, multiple services, undocumented scripts, or environment-dependent behavior. A clean summary can still be wrong if it relies on a stale README or an entry point that is not used in the deployed configuration. Require file paths, configuration references, and unresolved questions instead of accepting a broad architectural description.

Build a repository map before connecting anything

Inventory the structure

Have Claude Code identify the top-level directories and the files that reveal how the app runs. Depending on the project, useful clues include package or dependency manifests, build configuration, route definitions, service entry points, container files, environment templates, database migrations, and test directories.

Ask for a compact architecture map with these fields:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Likely runtime entry points and how they are started.
  • Major user-interface, API, worker, and storage components.
  • Configuration files and environment variables that connect components.
  • Tests associated with each major component.
  • Conclusions that are certain, likely, or still unknown.

Do not ask for edits at this stage. The useful output is a navigable map that another developer could check against the files.

Trace one user-visible flow

Broad summaries become useful when anchored to one behavior. Choose a flow such as login, a search page, a save action, or a background job triggered by a user request. Ask Claude Code to follow it from the visible entry point through application logic to storage or an external API.

Trace the login flow from the route or UI component through validation, session handling, persistence, and any external service calls. List the files and tests involved, state what each file contributes, and identify unresolved assumptions. Do not modify files.

The result should name the route or component, the functions it calls, the data that crosses boundaries, and the tests that cover or omit the behavior. If the flow stops at an environment variable or an external service, record that as a question for a later MCP connection.

Decide whether you need MCP

Add a server to answer a specific unanswered question, not simply because one is available. MCP is most useful when the repository alone cannot establish intent, current state, or an external dependency’s facts.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Question you need answered Potential information source Access to prefer during inspection
Why was this behavior introduced? Issue tracker or code-review history Read-only access to issues, discussions, and reviews
Does the implementation match the shared repository state? Code-hosting service Read-only repository, branch, commit, and review data
What columns, relationships, or constraints exist? Database or schema service Read-only schema metadata, without write or migration actions
Why does production fail on this path? Monitoring or incident system Read-only logs, traces, alerts, and incident context
What should this screen or interaction look like? Design or product context Read-only design files, annotations, or specifications

These categories are not interchangeable. A server that can read issue history may not know the live schema, and a schema server cannot establish the product decision behind a validation rule. Match the server to the question and document what evidence it can and cannot provide.

Choose the MCP transport the server supports

Transport is the connection method between Claude Code and the server. Use the method documented by the server publisher; do not change transports merely because another method looks simpler.

Transport When it fits Important qualification
Remote HTTP A hosted server exposes an HTTP endpoint. Anthropic currently recommends remote HTTP when it is available.
Local stdio A process runs on your machine and communicates through standard input and output. Put the server launch command after -- in the Claude Code command.
WebSocket The integration needs a persistent, bidirectional connection or pushes events. Use it only when the server’s documented behavior requires that connection model.
SSE Only when a server still requires it. Anthropic identifies SSE as deprecated; prefer the server’s HTTP option after confirming migration guidance.

A transport says how data moves, not whether the server is safe or whether its permissions are appropriate. Review the endpoint, launch command, data sent, authentication method, and actions exposed separately.

Add a server with the documented command

Add a remote HTTP server

When the publisher provides a remote HTTP endpoint, the documented command form is:

Free tools Windows power users keep installed

One-click scans. No signup required.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
claude mcp add --transport http <name> <url>

Replace the placeholders with the server name and the exact endpoint supplied by that server’s documentation. An example host is not a universal recommendation, and you should not copy credentials or package names from a tutorial unless they belong to the server you have chosen.

Add a local stdio server

For a local process, place its launch command after --:

claude mcp add <name> --env API_KEY=<key> -- npx -y <server-package>

The command demonstrates the structure, not a required package or credential. Obtain the actual runtime, package, environment variables, and required permissions from the server publisher. Store secrets using the supported credential mechanism for your environment rather than placing long-lived keys in a shared project file.

Prefer the smallest useful permission set

If a server offers read-only and write-capable modes, start with read-only access. Do not grant issue creation, repository writes, database mutations, deployment controls, or deletion rights merely to answer an architectural question. If a write-capable tool is the only option, treat every proposed action as consequential and require an explicit review before approval.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Choose the right configuration scope

Claude Code can load MCP servers from more than one scope. Scope controls who sees the configuration and how widely it is shared.

Scope Use it for Trade-off
Local A one-project experiment for your own account. Convenient for a temporary investigation, but not a team-shared configuration.
User A tool you personally use across projects. Available beyond one repository, so review carefully before using it in sensitive workspaces.
Project A server teammates should share through .mcp.json. Project servers require workspace review and approval before use.

Project scope is useful when the team agrees on a common integration, but it also means a repository can request a server for anyone who opens it. Inspect the configuration and trust the workspace before approving it.

Do not assume .mcp.json is the whole picture

A repository may contain .mcp.json, but that file does not necessarily enumerate every server available to a session. User and managed scopes, as well as plugins, can contribute additional servers. Treat the project file as one configuration source, not a complete inventory.

Review project configuration before approval

Before approving a project-scoped server, inspect:

  • The server name, endpoint or local launch command, and transport.
  • Environment variables and credential references.
  • The data the server can read or transmit.
  • Tools that can create, update, delete, execute, or publish anything.
  • Whether the server source and workspace are trusted.

External content can contain prompt-injection attempts. An issue, document, log line, or database value may instruct the model to ignore your request or run an unrelated command. Treat returned content as untrusted input and keep authority with your reviewed instructions and permission settings.

  1. List configured servers. Run
    claude mcp list

to see the servers Claude Code knows about and their reported status.

  2. Inspect one server. Run
    claude mcp get <name>

to review that server’s details, including its connection configuration.

  3. Check from the interactive session. Use
    /mcp

inside Claude Code to inspect status and complete authentication when prompted.

  4. Resolve the specific failure. A saved entry may still need credentials, workspace approval, a reachable endpoint, or a corrected launch command. Fix that layer before asking questions that depend on the server.

Record the observed status and the time you checked it when the investigation will be handed to another developer. Connection state can change even when the configuration text remains the same.

Ask targeted questions that join external context to code

Once the server is connected, continue from the files identified during the repository map. Narrow questions make it easier to detect mismatches.

Connect behavior to issue history

Using the login files you identified, find the issue or review that describes the current session-expiration behavior. Quote the relevant requirement, identify the code paths it supports, and flag any conflict between the issue and the implementation. Do not edit files.

Check a model against the actual schema

Compare the Order model and its queries with the schema information from the connected database service. List matching fields, missing constraints, and assumptions that the code makes. Cite the repository files and distinguish schema facts from inferences.

Relate an error to monitoring data

For the failing search path already traced in the repository, inspect the connected monitoring data for matching errors. Report the time range, service, and error signature, then map each claim back to the corresponding code path. Do not change configuration or acknowledge incidents.

After receiving an answer, verify important claims against source files or authoritative system data. If an issue says a behavior should exist but the deployed code differs, report the discrepancy instead of silently treating either source as correct.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Keep inspection separate from modification

Use a two-phase workflow:

  1. Evidence phase: map files, trace behavior, query external context, list assumptions, and identify unanswered questions.
  2. Change phase: decide what should be changed, review the proposed command or diff, and approve only the intended operation.

Ask Claude Code to show the exact shell command or edit before approving it. Read the affected files and the complete diff, not only the summary. For database or remote-service tools, check the target environment and operation type before allowing execution.

Claude Code includes a plan permission mode, and its security guidance describes explicit approvals for sensitive operations in Manual mode. Use permission settings deliberately. Do not bypass permission prompts as a shortcut for inspection; the prompt is often the point at which an unintended command, data transfer, or destructive action becomes visible.

Troubleshoot common MCP inspection failures

The server appears in configuration but is unavailable

  • Run claude mcp list and claude mcp get <name> to distinguish a missing entry from a connection problem.
  • Use /mcp to check whether authentication or approval is pending.
  • For HTTP, confirm the endpoint and network access supplied by the publisher.
  • For stdio, confirm the local runtime, package, launch arguments, and required environment variables.
  • Check that the selected transport matches what the server actually supports.

The server connects but returns no useful data

  • Confirm that the authenticated account can read the requested project, issue set, database, or monitoring scope.
  • Ask for a narrow object or time range rather than an unrestricted search.
  • Check whether the server exposes metadata only, or the actual records you need.
  • Compare one returned fact with a repository file or the source system’s own view.

The answer conflicts with the repository

Do not resolve the conflict by guessing. Identify the version, branch, environment, and timestamp represented by each source. An issue may describe intended behavior, a branch may contain a partial implementation, and monitoring data may reflect a different deployment. Report all three perspectives and the remaining uncertainty.

A project asks for unexpected approval

Stop and inspect the project’s .mcp.json and any other available configuration sources. Check the requested commands, credentials, destinations, and write capabilities. If you cannot establish trust or business need, decline the approval and continue with local repository inspection.

A repeatable checklist

  • Start Claude Code from the intended repository and branch.
  • Request a read-only directory and entry-point map with file-backed evidence.
  • Trace one meaningful user flow from interface or route to storage or an external API.
  • Write down the exact unanswered question that requires outside context.
  • Select a server whose information source matches that question.
  • Prefer read-only permissions and the transport the server documents.
  • Choose local, user, or project scope intentionally.
  • Review project-scoped configuration and workspace trust before approval.
  • Run claude mcp list, claude mcp get <name>, and /mcp as appropriate.
  • Ask targeted questions that reference the files already mapped.
  • Verify external claims against repository files or authoritative system data.
  • Review every proposed command and edit before allowing a change.

What this workflow can and cannot establish

This process can produce an evidence-backed working map of an unfamiliar app and connect that map to selected external context. It cannot guarantee that documentation is current, that an issue describes deployed behavior, that a database reflects every environment, or that an MCP server is safe simply because it uses an open protocol.

Transport recommendations, CLI flags, and approval behavior can change as Claude Code releases evolve. Check the current official Claude Code documentation and the server publisher’s setup instructions before applying commands to a new environment. Keep credentials, data-sharing boundaries, and permission decisions under your control throughout the investigation.
