Track Stripe invoices, payments, balance activity, and bank payouts as related but separate records. Use the Stripe invoice ID to connect each amount owed to its payment allocation; then reconcile Stripe balance transactions and payout batches independently. An invoice marked paid does not, by itself, prove that Stripe transferred money to your bank.

Why invoice status and a Stripe payout are not the same thing

A Stripe invoice records an amount owed for one-off billing or a subscription. Its status describes the invoice lifecycle—not necessarily whether cash has reached your bank. Stripe’s invoice.paid event can be emitted after a successful Stripe payment or when an invoice is marked paid out of band. A small invoice below the minimum charge for its currency may also be marked paid and added to customer credit for a future invoice. Stripe Invoices API Stripe Events API

Keep four records distinct in your reconciliation: the invoice (what was owed), the payment allocation (what settled that invoice), the balance transaction (what moved in or out of Stripe’s balance), and the payout (what Stripe sent or attempted to send to your bank). Their identifiers and dates let you follow the chain without treating one status as proof of another.

Build an invoice register

For each accounting period, list the invoices and retain the Stripe invoice ID as the stable key that connects invoice activity to later payment and ledger records. Include enough detail to identify the customer, billing period, amount, and current collection state.

  • Invoice ID and customer ID
  • Subscription ID, when relevant
  • Invoice creation date and service period
  • Due date
  • Currency, total amount due, amount paid, and remaining amount
  • Current invoice status

Use finalized invoice lines and totals when checking recurring SaaS charges. Upgrades and downgrades can add proration adjustments, so an invoice may differ from the plan’s headline price. Also allow for invoice-finalization timing: Stripe documents that finalization can be delayed until an hour after the last successful webhook delivery or timeout, and describes a one-hour wait when no webhooks are configured. Do not assume an automatically charged invoice will finalize immediately.

Check how each invoice was settled

Invoice states help identify what needs attention, but payment records establish how an invoice was paid. Stripe’s common lifecycle moves from draft to open after finalization and then to paid after successful payment. An open invoice is finalized and has an outstanding balance; unpaid invoices may remain open or be changed to void or uncollectible. Stripe invoicing overview

For each invoice, inspect its payment allocation and associated payment object. Stripe’s Invoice Payments resource maps payment objects, such as PaymentIntents, to invoices; a successful PaymentIntent attached to an invoice increases the amount paid, and the invoice becomes paid when fully settled.   • Payment collected through Stripe: retain the invoice-to-payment link and continue tracing the payment through balance activity and, where applicable, a payout.
  • Paid out of band: record that settlement separately from a Stripe-collected payment. The invoice can be paid without a corresponding Stripe cash movement.
  • Still open or partially paid: keep the remaining balance visible and follow the organization’s accounting policy for partial payments.
  • Failed payment or uncollectible invoice: track it as an exception rather than treating the invoice as settled cash.

Reconcile Stripe balance activity

Balance transactions are Stripe’s movement-level records for funds entering and leaving the Stripe balance. Review them for the period being reconciled, including payments or charges, fees, refunds, disputes, adjustments, and other relevant movements. Compare gross payment activity, fees, and net movement rather than expecting the invoice total to equal a later bank deposit. Stripe Balance Transactions API reference

Check the balance’s available and pending amounts as well. Funds that are pending are not the same as funds available for payout, so timing differences can leave a valid payment absent from a bank deposit for the period. Stripe’s Balance API describes these balance amounts. Stripe Balance API

Match payouts to bank deposits

Reconcile payout batches after reviewing the underlying balance activity. Link each payout to its included balance transactions, then compare the payout’s amount and currency with the bank statement. The payout is the transfer step—not a substitute for reconciling which customer payments, fees, refunds, or other movements contributed to the amount.

If a payout does not match the expected deposit, inspect its linked transactions, fees, refunds, currency, timing, and any payout failure. Stripe notes that a payout may first show paid and later change to failed, so retain payout status and recheck exceptions before closing the period. Stripe Payout object

Keep exceptions visible until resolved

Maintain separate exception states so invoice collection issues are not confused with transfer issues. A useful review list includes:

  • Payment failed while the invoice remains open
  • Invoice marked paid out of band, with no Stripe-collected payment expected
  • Invoice and payment records with mismatched or missing IDs
  • Duplicate records or amounts that do not agree
  • Refunds, disputes, or adjustments that change the expected net activity
  • Pending, failed, or later-reversed payouts
  • Currency or timing differences between Stripe activity and the bank statement

Resolve discrepancies by following the identifiers through the invoice, payment allocation, balance transaction, payout, and bank record. Keep an auditable note of adjustments and the reason for each exception. Stripe’s documentation establishes the separate invoice, payment, balance, and payout records; it does not prescribe a universal accounting policy for partial payments, foreign-exchange differences, refunds, chargebacks, tax, or revenue recognition. Apply the organization’s accounting basis and applicable professional guidance.

Choose a reconciliation workflow that preserves the audit trail

Whether the work is performed in a spreadsheet or accounting software, assess the workflow against the records it must connect. A useful process retains traceable IDs for invoices, payments, fees, refunds, and payouts; distinguishes gross activity from fees and net deposits; accounts for pending funds and timing differences; supports the currencies in use; separates out-of-band settlements and partial payments; and preserves an auditable adjustment trail. Confirm any third-party integration’s actual capabilities and availability before relying on it.
