Reconcile GST returns by tax period and by document: match your sales records to GSTR-1, check the outward-tax liability reported in GSTR-3B against that information and your books, then match purchase records and input tax credit (ITC) against GSTR-2B and GSTR-3B. Use portal-generated summaries to spot differences, but trace each material mismatch to invoices, notes, amendments and ledger entries before deciding what to correct.

What each record is for

GSTR-1 reports outward supplies. It contains invoice-level information for specified registered supplies, certain inter-state supplies to unregistered persons, exports, notes, advances and adjustments, amendments, exempt or nil-rated and non-GST supplies, and HSN/SAC summaries. GSTR-3B is the summary return in which liability and eligible ITC are reported. GSTR-2B is the system-generated statement used as an input when reviewing purchase-side credit; it is not, by itself, a decision that every listed amount is eligible.

Record What to reconcile Useful role in the check
Sales register and supporting documents Outward invoices, notes, advances, adjustments and amendments recorded in the books Source record for checking what the business made, classified and posted
GSTR-1 Outward-supply records and summaries for the return period Compare document-level sales details with the sales register
GSTR-3B Reported liability and ITC, including relevant reverse-charge reporting Compare summary figures with the books and the relevant period’s return information
Purchase register and supporting documents Supplier invoices, debit and credit notes, amendments and purchase ledger entries Source record for checking purchases and the credit claimed
GSTR-2B System-generated inward-supply and credit information Compare supplier-reported records with purchases and review against GSTR-3B

GSTN describes system-generated GSTR-3B outward-liability figures as based on GSTR-1, and specified ITC and reverse-charge fields as drawing on GSTR-2B in the described workflow. The exact values and presentation can depend on the period and current portal summary, so inspect the summary for the period you are reconciling rather than assuming a fixed mapping.

Prepare one consistent period and source set

Start with the financial year and the monthly or quarterly tax period used for the returns. Make sure the books, return downloads and supporting documents are being compared on the same period basis. GSTR-1 filing frequency and, for eligible QRMP taxpayers, its relationship to GSTR-3B can vary by taxpayer profile. Confirm the actual frequency and period in the GST Portal before assembling the comparison.

Retain supporting invoices and, where relevant, e-invoice data and return acknowledgements. GSTR-1 can be prepared online, using the Returns Offline Tool, or through third-party ASP applications via GSPs; whichever method is used, reconcile the final return data to the records and retain a trail showing what was reviewed.

Match outward supplies: books to GSTR-1

Compare invoice and note records before comparing aggregate totals. Work through the categories represented in GSTR-1 so that a matching grand total does not conceal a document in the wrong category or period.

  • Registered supplies and applicable supplies to unregistered persons.
  • Exports and supplies to SEZs, where relevant.
  • Credit notes, debit notes, amendments and their original documents.
  • Advances and adjustments against advances.
  • Nil-rated, exempt and non-GST supplies.
  • HSN/SAC summaries and the related detailed supply tables.

For each relevant record, check the supplier’s document number and date, recipient GSTIN where applicable, taxable value, rate and tax amount, supply category, and place of supply where relevant. Investigate documents that are absent from either side, duplicated, amended in one record but not another, or recorded in a different return period.

Check summaries against their detail

A matching return total is not enough if a summary disagrees with its supporting tables. The GST Portal’s GSTR-1 creation manual describes table-summary checks and warnings when taxable values or tax amounts in the HSN summary do not align with relevant detailed tables. Resolve those differences by tracing the summary back to the underlying records, rather than adjusting a summary figure without identifying its source.

Review imported e-invoice data

For taxpayers using e-invoicing, data from the IRP is auto-populated into specified GSTR-1 tables after it reaches the GST Portal. Treat this as an import to review, not proof that the return agrees with the books. Check for missing or duplicate records, amendments and classification differences before filing.

Compare outward liability: GSTR-1, books and GSTR-3B

Review the system-generated GSTR-3B summary for the tax period, then compare its outward-liability figures with the filed GSTR-1 and the liability recorded in the books. GSTN’s 2020 auto-population advisory describes outward liabilities in GSTR-3B Tables 3.1 and 3.2, except reverse-charge Table 3.1(d), as computed based on that period’s GSTR-1. Use the period’s system-generated summary or detailed PDF, where available, to understand how figures have been presented.

Do not assume that every GSTR-1 table maps one-to-one to a GSTR-3B row. The advisory sets out mappings, but portal presentation and rules can change. Confirm the relevant period’s system-generated values and current instructions, and separately investigate amounts that the books show but the return summary does not, or vice versa.

Reconcile purchases and ITC: books to GSTR-2B to GSTR-3B

Match purchase invoices and debit or credit notes in the purchase register with the corresponding GSTR-2B records. Check supplier GSTIN, document number and date, taxable value, tax amount, amendment status and period. Then compare the amounts under review with GSTR-3B Table 4 and the relevant reverse-charge reporting.

The GST Portal advises taxpayers to reconcile GSTR-2B with their own records and books, avoid claiming the same ITC twice, reverse credit where required under the Act and Rules, and pay tax due under reverse charge. A record appearing in GSTR-2B does not alone establish eligibility in every case; other legal provisions may affect whether credit can be taken. Review eligibility and required reversals against current rules and the transaction facts.

Classify each mismatch before correcting anything

Use a discrepancy list that identifies the document, amount, affected period, records that disagree and the next action. Common practical categories include:

  • Missing or duplicate document: present in the books but not the return or statement, present in the return but not the books, or recorded more than once.
  • Identity or document-detail error: wrong GSTIN, invoice number or date, or details that do not match the supporting document.
  • Value or tax difference: taxable value, tax amount or rate differs between the invoice, books and return data.
  • Classification difference: supply category or place of supply is inconsistent with the transaction records.
  • Timing or amendment difference: a note, amendment, advance adjustment or supplier record appears in a different period than expected.
  • ITC review item: credit is missing, duplicated, potentially ineligible or requires reversal, or the records and statement do not yet align.
  • Reverse-charge item: reverse-charge liability or related credit needs to be checked against the transaction and its reporting.

These are practical investigation labels, not an official GSTN classification. Keep the source document, the book entry, the return or statement entry, the amount of the difference and the resolution together so another reviewer can follow the decision.

Correct an error using the facility available for that period

For a GSTR-1 omission or error, the GST Portal FAQ describes GSTR-1A as an optional same-period correction facility. It can be used after GSTR-1 becomes available—after filing or its due date, whichever is later—and before filing GSTR-3B for that same period. It is available once for the period, and changes made through it auto-populate to that period’s GSTR-3B.

The FAQ also says that recipient ITC for supplier records declared or amended through GSTR-1A is reflected in the recipient’s next tax-period GSTR-2B. Check that the facility is available for the relevant period and confirm current portal instructions and applicable law before using it. For differences that cannot be addressed through that facility, determine the permitted correction and reporting treatment from current official guidance or a qualified GST professional; do not force an adjustment merely to make summaries agree.

Make the reconciliation reviewable

A reliable reconciliation should let another person move from a reported figure to its source and understand the disposition of every material difference. Keep a period-specific workpaper or equivalent record with:

  • The return period and the versions or download dates of the books, returns and statements reviewed.
  • Document-level matches and exceptions for outward supplies and purchases.
  • Separate comparisons of books to GSTR-1, outward liability to GSTR-3B, and purchases/ITC to GSTR-2B and GSTR-3B.
  • Notes explaining each material difference, supporting documents checked and any correction, reversal or follow-up decision.
  • Return acknowledgements and the reviewed system-generated summaries, where available.

This workflow is an operational reconciliation aid, not a determination of tax treatment for a particular transaction. Portal screens, validations and return rules can change; resolve uncertain classification, ITC, amendment or period questions using current official instructions or advice from a qualified GST professional.
