Reconcile each GST return period by matching your sales register to GSTR-1 and GSTR-3B, and your purchase register to GSTR-2B, then investigate differences before finalizing figures. GSTR-1 reports outward-supply details, GSTR-3B summarizes supplies and tax payments, and GSTR-2B provides information for reviewing input tax credit (ITC)—but a portal match alone does not establish that credit is legally claimable.

What each record is for

Keep the purpose of each source distinct. The Government of India describes GSTR-1 as the account of outward-supply details and GSTR-3B as the return in which transaction summaries are declared and tax payments are made. Your books should be kept in step with both. The aim is to explain differences, not to force forms with different layouts to match line for line. Government of India clarification on annual returns and reconciliation.

  • Sales register and books: Your accounting record of sales and related documents.
  • GSTR-1: Outward-supply details, including specified invoice-level supplies, notes, amendments and summaries.
  • GSTR-3B: Summary declarations and tax payment reporting.
  • GSTR-2B: A system-generated statement used as an input when reviewing purchase records and ITC; it is not, by itself, a legal determination of eligibility.

Set the period and collect the source data

Before comparing totals, define the GSTIN, return period, filing frequency and accounting period covered. Export the sales and purchase registers for that scope and retain the corresponding portal return and statement data. Track invoice date, accounting date, return period and supplier filing period separately; they do not always coincide.

Supplier filing cut-offs affect the period in which a document appears in GSTR-2B. A GSTR-1A addition or amendment may be reflected in the recipient’s next-period GSTR-2B. Check the applicable period and supplier filing status before treating an absent document as an error. Filing frequencies and portal procedures can change, so confirm current eligibility and instructions in the GST Portal returns guidance.

How do I reconcile GSTR-1 with my sales register?

Build a complete sales population

Start with issued tax invoices and other relevant outward-supply records. Include credit and debit notes, advances or adjustments where applicable, exports and SEZ supplies, and exempt, nil-rated or non-GST supplies. The GST Portal GSTR-1 guide describes the outward-supply categories and reporting detail, including invoice-level B2B records, notes and amendments.

Compare detail first, then return totals

Match individual documents where GSTR-1 reports them individually. For supplies reported in consolidated form, compare the appropriate supply-category and tax-rate totals. Then check that the GSTR-1 summary is explainable against the same period’s GSTR-3B liability and the books. The forms have different purposes, so a layout difference is not necessarily a mismatch.

Investigate sales exceptions

  • Invoices missing from the return or duplicated in either source.
  • Incorrect or inactive recipient GSTIN, invoice number or invoice date.
  • Differences in taxable value, tax calculation, tax rate, place of supply or supply-category coding.
  • Credit or debit notes, amendments, and their effect on the reported period.
  • Transactions entered in the books in a different period from the invoice or return.

Record the transaction behind each difference and the reason for its treatment; adjusting only a headline total makes the discrepancy harder to support.

What is GSTR-2B?

GSTR-2B is an auto-generated statement containing specified supplier and other information relevant to a recipient’s ITC review. Its inputs can include B2B invoices and notes reported through supplier GSTR-1, GSTR-1A or IFF, specified GSTR-5 and GSTR-6 information, and IGST on imports sourced from ICEGATE. It distinguishes credit shown as available from credit shown as not available in specified situations. See the GST Portal GSTR-2B FAQs for the portal’s explanation of its contents and timing.

Why is an invoice missing from GSTR-2B?

An invoice absent from the expected statement is not automatically proof that the purchase is invalid or that the credit is permanently lost. Check whether the supplier furnished the document, whether the supplier’s filing fell after the relevant cut-off, whether the document is expected in a later statement, and whether the GSTIN and invoice details are correct. Also allow for amendments or additions whose recipient-side reflection can occur in a subsequent period.

Decide the ITC amount separately from matching

Section 16 of the Central Goods and Services Tax Act sets the general framework for credit on business-use supplies subject to conditions. A line in GSTR-2B is not conclusive evidence that those conditions are met. Review the rules applicable to the tax period, including relevant documentary, receipt, payment, time-limit, blocked-credit and apportionment provisions, and identify required reversals. The CBIC Central Goods and Services Tax Act, section 16, CBIC Circular No. 170/02/2022-GST and CBIC Input Tax Credit Rules provide official material; check for amendments and current period instructions before applying a procedure.

Resolve exceptions and preserve an audit trail

Keep an exception register rather than silently changing one total to match another. Include the document reference, customer or supplier GSTIN, affected period, value and tax impact, mismatch reason, supporting evidence, responsible person, follow-up and resolution period.

Correct books or return data only through a procedure available for the relevant period. GST Portal guidance describes GSTR-1A as an optional same-period facility for adding or amending records after GSTR-1 is available and before GSTR-3B is filed. Changes there flow to that supplier’s GSTR-3B, while the recipient’s ITC is reflected in the next-period GSTR-2B. Confirm the live portal instructions before relying on this route in a filing.

Common reconciliation mistakes

  • Checking only total sales or ITC and missing invoice-level omissions, duplicates or amendments.
  • Treating GSTR-2B’s available label as final approval to claim credit.
  • Treating every absent invoice as permanently lost without checking supplier filing and statement timing.
  • Mixing invoice date, accounting period and return period without documenting why they differ.
  • Changing figures to make totals agree without tracing the underlying documents and retaining evidence.
  • Applying historical mismatch thresholds or annual-return rules as if they necessarily remain current.

Government clarification notes that differences among GSTR-1, GSTR-3B and books may indicate tax payable or tax paid in excess; the treatment depends on the period and facts. A PIB release describing system-based mismatch intimation reported that sequential filing and filing GSTR-1 before GSTR-3B were mandated from 1 October 2022. It also reported thresholds of Rs 25 lakh and 20% for specified mismatch mechanisms at the time of publication in 2024. Those figures are dated reporting, not confirmation of thresholds currently in force; consult current CBIC notifications and GST Portal advisories before relying on a threshold.
