For Indian GST, reconcile each tax period—not just the year-end total—by matching your sales and purchase records to GSTR-1, GSTR-3B, tax payments and, where applicable, annual-return figures. Document the cause and evidence for every material difference before an audit or assessment. This is a preparation guide; the correct treatment and response deadline for a particular notice depend on the period, facts and applicable law.
What to reconcile—and why the returns are not interchangeable
GSTR-1 reports outward-supply details, while GSTR-3B reports a summary of transactions and tax payments. Your books are the accounting records that should support both. The Government of India’s Press Information Bureau said in its 2019 clarification that “Ideally, information in FORM GSTR-1, FORM GSTR-3B and books of accounts should be synchronous and the values should match across different forms and the books of accounts.” Read the PIB clarification.
A reconciliation is not simply a search for identical totals. It is a traceable explanation of how each reported amount arises from transactions, how liability was discharged, and why any difference exists. GST audit checks can extend beyond arithmetic to documents underlying the books and returns, turnover, exemptions and deductions, rates, input tax credit (ITC) availed and utilised, refunds and other relevant matters. The rules also provide for identified audit discrepancies to be presented for reply before findings are finalised. See CBIC’s assessment and audit rules.

Set the scope and preserve a reliable source set
First define the financial year, GSTIN and state registrations, tax periods, return frequency, accounting basis and any audit or notice scope. Preserve dated copies of the records you use so later changes do not erase the basis of your review.

Reconcile outward supplies and reported liability
Match sales records to GSTR-1
Begin with the sales and other outward-supply books. Map entries to the GSTR-1 categories that apply to your transactions: registered-customer invoices, specified interstate unregistered supplies, credit and debit notes, exports, advances and adjustments, amendments, exempt, nil-rated or non-GST supplies, HSN/SAC summaries, and specified e-commerce supplies. Compare the register with the filed period return. Check for omitted or duplicated invoices, credit-note timing, amendments, rate or classification differences, and entries in the books that do not appear in the return. Not every category applies to every taxpayer.
Bridge GSTR-1 to GSTR-3B and the books
For each period, compare taxable value and tax in GSTR-1 with the corresponding outward-supply and liability summaries in GSTR-3B. Then trace the reported liability to the books and the tax actually discharged. Keep current-period activity distinct from prior-period corrections, advances, credit/debit-note adjustments, reverse-charge matters where applicable, and payment timing. Follow each variance through the return, ledger, payment record and source document.

Its Audit Report No. 25 of 2025 gives one case in which GSTR-1 showed tax payable of ₹3.97 crore while GSTR-3B declared ₹1.68 crore. Those are figures from a reported case, not an estimate of how often businesses have mismatches. Read CAG Audit Report No. 25 of 2025.
Reconcile ITC from invoices to returns and utilisation
Build an invoice- or supplier-level bridge from purchase and expense records to ITC claimed in returns. For each difference, record whether it reflects timing, a reversal, a reclaim, utilisation or another reporting issue, and identify the supporting evidence and eligibility basis for the relevant transaction and period. Tie book and return amounts to period statements and source documents available for that tax period.
A ledger balance on its own does not establish that credit is eligible. Apply the legal and documentary conditions that govern the transaction and period, and distinguish a reporting or timing difference from credit that must be reversed or cannot be substantiated. ITC availed and utilised are among the matters identified in the audit rules.
Reconcile annual figures separately
After period-level work, tie annual-return figures back to the monthly or quarterly return trail and the books or financial statements, as applicable. Where an annual reconciliation statement is required, bridge return-declared supplies to the annual financial statements and explain each reconciling item. Use transaction identifiers and explanations that lead back to the period schedules, invoices and ledgers.

The section has been amended, so do not assume older audit-linked filing language applies unchanged. Check the applicable statutory text and notified rules for the year under review. See the CBIC CGST Act text and amendment notes.
Classify each difference before choosing a correction
A variance can have different consequences depending on its cause. Do not silently net unrelated periods or categories, or assume every mismatch is either harmless or tax payable. Use the following distinctions to decide what needs investigation and what evidence to gather:
Rank #4
| Question | What to determine |
|---|---|
| Return-to-return or return-to-books? | Is the gap between GSTR-1 and GSTR-3B, or between a return and the ledgers or source documents? |
| Timing or substantive error? | Was a correct transaction reported in a different permitted period, or was it omitted, duplicated, misclassified or unsupported? |
| Tax payable or excess paid? | Does the variance indicate unpaid or short-paid tax, or a possible excess payment? Identify the relevant payment and period. |
| ITC reporting difference or eligibility issue? | Is credit merely out of period, or does it require reversal or lack the evidence or eligibility basis required for the transaction? |
| Routine reconciliation or active proceeding? | If a notice or audit is active, identify its exact scope, response deadline and evidence requirements before deciding the next step. |
The PIB clarification discusses self-correction of certain unpaid tax before notice, with interest, and a refund route for excess payment if eligible. These are not automatic remedies: verify the current procedure, deadlines and eligibility for the particular case before filing or paying. Consult the PIB clarification.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Keep a variance register and assemble the evidence file
For every material difference, create a variance-register line that records the period, return and table, ledger or document reference, taxable value, tax or ITC amount, root cause, tax consequence, proposed treatment and responsible reviewer. Add any interest, refund or reversal implications, correction or payment route, filing/payment evidence and closure date. Prioritise by exposure and deadline.
Organise evidence by issue and tax period so a reviewer can move from a notice question to the reconciliation line and then to the supporting record. Include filed return data and acknowledgements, schedules, trial balance and relevant ledgers, invoice and credit/debit-note samples, relevant contracts or order evidence, rate or classification rationale, ITC eligibility records, payment and refund evidence, and prior submissions. Add a concise explanation for each material difference.
Retain records for the applicable statutory period
The cited text of CGST Act section 36 sets a 72-month baseline tied to the due date of the annual return for the relevant year. It also provides for an extension where specified proceedings or investigations are ongoing at the end of that period and conclude later. Check the statutory version applicable to the period and retain records longer where the law or a proceeding requires it. See section 36 in the CBIC CGST Act text.
Respond to a notice on its own terms
A general reconciliation guide cannot establish the response deadline, filing form or correct treatment for a particular assessment notice. Read the notice to identify the periods, issues, requested records and response date; preserve the underlying data and prepare a point-by-point evidence trail for the stated scope. Confirm current procedural requirements and the law applicable to those transactions with a qualified Indian GST practitioner when deciding how to respond, pay, reverse credit or seek a refund.
