To reconcile marketplace sales with GST returns, match seller invoices and returns to transaction-level marketplace records, report the relevant e-commerce supplies in GSTR-1, match Section 52 tax collected at source (TCS) against operator and GST Portal records, and reconcile fee invoices and input tax credit separately. A marketplace payout is a net settlement figure—not a substitute for your outward-supply records.

This guide is for GST-registered sellers in India. Reporting depends on the transaction, operator role, seller GSTIN, and tax period. Marketplace report names and settlement formats vary, so use the records for your own platform rather than assuming one marketplace’s process applies to another.

What to gather before reconciling

Work one tax period and one seller GSTIN at a time. If your business has more than one GST registration, keep the records for each registration distinct. Save the original exports and note when you downloaded them; report contents and portal information can change as amendments or later filings appear.

  • Seller-issued tax invoices, debit notes, and credit notes.
  • Order or transaction details, including cancellations, returns, and refunds.
  • Marketplace sales or tax reports and settlement transactions.
  • Operator statements or records showing Section 52 TCS and the GST Portal information against which you will match that credit.
  • Marketplace fee invoices and your purchase ledger or books.

Report labels differ by marketplace. The existence of an export with a familiar name on one platform does not establish that another platform provides the same fields.

Reconcile sales and returns before using the payout figure

Match transaction or order identifiers to your invoices and credit or debit notes. Check the invoice value and taxable value, applicable tax rate and components, supply classification, place of supply, and buyer registration status where relevant. Identify which period each return or cancellation belongs in before aggregating the figures.

Keep gross sales, returns, and platform deductions in separate working columns. CBIC describes the Section 52 net value for an operator’s TCS calculation as taxable supplies reduced by taxable supplies returned during the month. That net figure serves the operator TCS process; it does not replace the seller’s invoice-level review or full outward-supply reporting.

Prepare the e-commerce information for GSTR-1

Use the reporting route that fits the supply

GSTR-1 Table 14 covers supplies through e-commerce operators. It provides separate reporting paths for supplies attracting Section 52 TCS and supplies on which the operator pays tax under Section 9(5). Identify which route applies to each relevant supply and use the corresponding fields; do not combine the two categories simply because both were made through a marketplace.

Use Table 14A for amendments to previously reported Table 14 information. Review the applicable GSTR-1 tables as a whole: Table 14 information is not, by itself, a substitute for the seller’s ordinary output-tax reporting.

Check the tax-period instructions in the portal

The GST Portal’s January 2024 advisory said Tables 14 and 15 were available from January 2024 tax periods, with amendments available from February 2024. The current portal guide lists Table 14 and Table 14A. Because portal interfaces and period instructions can change, check the live portal guidance for the tax period you are filing.

Match Section 52 TCS with operator records

For each operator and period, compare your own taxable-supply and return data with the operator’s reporting or statement data, then compare those records with the corresponding credit in GST Portal information. CBIC explains that GSTR-8 contains operator supply and return details and TCS collected, and that operator and supplier disclosures are matched.

When amounts differ, investigate the source rows rather than adjusting a total without explanation. Check for:

  • Orders, returns, or amendments assigned to a different period.
  • Omitted or duplicated transactions.
  • Returns that do not appear consistently in seller and operator records.
  • A seller GSTIN that is missing or attributed incorrectly.
  • A difference in the net taxable value used for the operator’s reporting.

Confirm the rate for the period instead of hard-coding it

Do not treat the one-percent rate displayed on CBIC’s sectoral FAQ page as a current rate without checking the operative notification. Later GST Council material records notification changes to 0.25 percent for intra-State collection and 0.5 percent for inter-State collection. The applicable rate and effective date for a transaction depend on the official notification and tax period; verify those before using a rate in a reconciliation.

Build a separate bridge from sales to settlement

A settlement statement explains how a platform arrived at a payout; it is not a sales ledger. Reconcile the cash figure separately from outward supplies and fee input tax credit.

Settlement component What to match it against Why it matters
Buyer consideration and sales Marketplace transaction detail and seller invoices Establishes the sale records before platform deductions.
Returns and refunds Return or refund transactions and seller credit notes Identifies reductions and helps explain period differences.
Marketplace fees and fee tax Platform fee invoice and purchase ledger Keeps the platform’s service charge distinct from the seller’s sale.
Section 52 TCS Operator TCS statement and GST Portal information Supports matching the operator deduction and seller-side credit records.
Other adjustments or withholding Settlement detail and the supporting platform or tax record Explains payout deductions that are not marketplace fee input tax credit.
Net cash payout Bank receipt and settlement statement Confirms the final cash transfer after the listed items.

Do not reduce outward sales by marketplace commissions merely because the platform deducts them before paying you. Sales and marketplace fee supplies are distinct record streams; support the fee with its invoice and keep the sales reconciliation tied to the seller’s invoices and returns.

A platform-specific example: AWS Marketplace

AWS India documentation describes an AWS Marketplace process in which AWS facilitates marketplace invoices and provides transaction-level data in its console. It also describes settlement deductions for GST-TCS, withholding under section 194O, and listing fees plus applicable GST, while stating that GST compliance remains the seller’s responsibility. These details illustrate AWS Marketplace only; they do not establish the reports, deductions, or invoicing arrangements of Amazon.in, Flipkart, Meesho, or other platforms.

Reconcile marketplace fee invoices with GSTR-2B and GSTR-3B

Match each marketplace fee invoice to your books and to the relevant entry in GSTR-2B. A deduction in a settlement is not proof that input tax credit is available: assess credit using the actual invoice, portal information, and applicable GST requirements.

GSTR-2B is a read-only static ITC statement. The GST Portal advises taxpayers to reconcile it to their own records and books, avoid duplicate credit, and make required reversals. Review eligible and ineligible credit, credit notes, amendments, timing differences, reverse-charge items, and any reversal relevant to your records.

Some GSTR-2B values feed into GSTR-3B. The GST Portal guide says the auto-populated values are editable, so compare them with the underlying invoices and books before filing and investigate any manual change. Do not claim the same invoice credit twice because it appears in more than one working report.

Close differences with a traceable workpaper

For each mismatch, record the transaction or invoice identifier, the seller-side amount, operator or portal amount, the cause, the period affected, and the correction or follow-up needed. Keep the supporting source row with the reconciliation so a reviewer can trace a summary back to the transaction.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

If you use more than one marketplace or evaluate reconciliation software, useful checks include whether it can match at transaction or invoice level; show returns and credit notes; separate fee invoices from settlement deductions; export operator GSTIN and TCS details; filter by GSTIN and tax period; and trace a difference back to its source row. These are evaluation criteria, not a claim that any particular marketplace or tool offers them.
