For Indian GST, reconcile e-invoices in two linked stages: first verify that the supplier’s IRP-reported invoice is accurately reflected in GSTR-1; then compare the buyer’s purchase records with GSTR-2B, the books and the ITC reported in GSTR-3B. A portal match is a useful control, not a legal ruling that input tax credit (ITC) is eligible. This guide reflects the GST Portal and IRP guidance cited below; check current instructions and law before acting on a disputed or time-sensitive item.

- Supplier-issued e-invoices, debit notes and credit notes, including the IRN and IRN date where applicable.
- Purchase invoices and notes received, along with the buyer’s purchase register and accounting entries.
- The relevant filed GSTR-1 data and GSTR-2B statement.
- The GSTR-3B figures and working papers showing ITC claimed, reversed or otherwise adjusted.
For each line, compare supplier and recipient GSTINs, document number and date, taxable value, tax amounts, document type, and the period in which the supplier filed it and it appeared in the recipient’s statement. An invoice date alone does not establish the GSTR-2B period.

Trace the IRP record
When an invoice is reported to an Invoice Registration Portal (IRP), it receives an IRN and invoice data flows into GST systems. The GST Portal says e-invoice data populates GSTR-1 B2B invoice tables 4A, 4B, 4C, 6B and 6C; export invoices in 6A; and credit/debit notes in 9B. The portal displays the record’s source, IRN and IRN date, which help trace the reported e-invoice. See the GST Portal guidance on e-invoice auto-population into GSTR-1 and its IRP FAQ.

Compare the populated entry with the issued document
Check that the populated GSTR-1 entry agrees with the actual issued invoice or note, including GSTINs, document details, taxable value and tax. E-invoice records can be edited in GSTR-1. The GST Portal says that after an edit, the source, IRN and IRN date fields become blank. Treat that as a reason to retain the issued document and verify that the edited values reflect the real transaction; the blank fields do not by themselves establish that the document is wrong.
If an e-invoice is missing from GSTR-1, the IRP FAQ says the registered person should enter the details manually in GSTR-1. Confirm the entry against the source document rather than creating a duplicate of a record that is already present.
Know the correction window
The IRP FAQ says an e-invoice may be cancelled within 24 hours of generation. After that window, it says changes may need to be made through GSTR-1, for example by issuing a credit note. This is system guidance, not a determination of the right tax treatment for a particular transaction; check current rules and the applicable correction route. The GST Portal’s GSTR-1 guidance also covers reporting and edits.

GSTR-2B is generated from supplier-filed data and other specified sources, not simply from the buyer’s invoice date or books. Its inputs include B2B invoices and notes suppliers file through GSTR-1, GSTR-1A or IFF, as well as specified ISD filings and import IGST data from ICEGATE. Filing cut-offs matter: a supplier document filed later can appear in a later GSTR-2B period than the period suggested by its invoice date. Check the filing and statement periods before treating a record as omitted.
The GST Portal’s FAQs on Form GSTR-2B describe the statement’s sources, cut-offs and categories. A missing line can therefore indicate timing, an unfiled supplier document, incorrect details, or another data-path issue; the statement alone does not identify which explanation applies.
What should I do if my purchase register does not match GSTR-2B?
Classify the exception
Compare the source document and purchase-register entry against the GSTR-2B line, then record the reason for the difference. Common categories to investigate are:
- Not reflected: Check whether the supplier filed the document and whether the filing falls in a later statement period.
- Identity or document mismatch: Check supplier or recipient GSTIN, invoice or note number, date and document type.
- Value or tax difference: Compare taxable value and each tax amount with the issued document and the supplier’s filed data.
- Amendment or note: Trace both the original document and the amended entry or credit/debit note, including their respective periods.
- Other statement source: Identify whether an ISD or import item belongs in the reconciliation rather than treating every line as a supplier invoice.
- Period difference: Check whether the accounting recognition period differs from the supplier filing or GSTR-2B reflection period.
Resolve and document it before filing
Where the supplier’s filing or details appear to be the cause, request a correction and retain the correspondence and source documents. Recheck the next applicable statement for late-filed or corrected data. Reconcile notes and amendments, check for duplicate credit, make any required reversals, and account for reverse-charge tax where applicable. The correction and reporting treatment depend on the facts and current rules, so do not use a mismatch alone as a reason to claim, omit or reverse credit.

GSTR-2B Table 3 summarizes available ITC, with reversals in Part B; Table 4 identifies specified cases classified as unavailable. The GST Portal connects system-generated figures to relevant GSTR-3B fields, which can help check return preparation. It also cautions that other legal provisions can make credit unavailable. Accordingly, a line classified as available is not, by itself, proof that all legal conditions for the recipient’s claim are met.
Use the statement as one reconciliation input alongside the invoice, books and the facts of the supply. Check the applicable eligibility and restriction rules independently. The GST Portal states: “Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts.”
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. Can I claim ITC if the invoice is not showing in GSTR-2B?
A missing GSTR-2B entry is a signal to investigate, not a complete legal answer about every possible remedy. First check the supplier filing status and cut-off period, then verify GSTIN and document details and ask the supplier to correct an error where appropriate. Preserve the invoice and evidence of follow-up, and recheck the relevant subsequent statement. Whether a claim can be made despite the missing entry depends on current law and the circumstances; obtain qualified tax advice for disputed, blocked or time-sensitive claims rather than relying on a portal match or its absence alone.
How do amended invoices and credit notes affect ITC?
An amendment or credit/debit note can change the amount or period shown in the supplier-side return and the recipient’s statement. Reconcile the original and changed document together: identify which entry belongs to which GSTR-2B period, compare the revised values, and trace any resulting change to the books and GSTR-3B working. Do not treat the original and amended amounts as separate credits without checking the adjustment they represent.

Where Invoice Management System (IMS) actions apply, the GST Portal’s IMS FAQ dated 22 September 2024 says accepted records form part of available credit and auto-populate in GSTR-3B; rejected records do not auto-populate as available; and pending records are excluded from GSTR-2B and GSTR-3B until resolved or the applicable timeline. The FAQ also describes period-dependent effects for original and amended documents. Check the current system instructions and the relevant period before taking an IMS action or relying on its effect.
A practical period-end control
- Assemble: Gather issued and received invoices and notes, books, filed GSTR-1 data, GSTR-2B and GSTR-3B working for the period.
- Trace supplier records: Match issued e-invoices to GSTR-1 and confirm populated values and IRN details; manually enter a missing e-invoice as advised by the IRP, after checking it is not already recorded.
- Match buyer records: Compare purchase-register entries with GSTR-2B by GSTIN, document identity, values, tax and filing/reflection period.
- Review credit treatment: Separate available, reversal and unavailable classifications, inspect notes and amendments, and independently assess eligibility and any required reversal or reverse-charge treatment.
- Clear exceptions: Seek supplier correction where appropriate, preserve evidence, track unresolved items, and recheck subsequent statements before finalizing the return treatment.
For a high-volume business, GST-enabled accounting or reconciliation software may help compare records and flag differences. Treat it as a workflow aid: a software match cannot decide whether ITC is legally eligible.
