To monitor coral reef change reliably, establish a baseline at defined sites, choose an imaging method that matches the measurement you need, and repeat the survey with consistent placement, camera setup, framing, calibration, file handling, and analysis. NOAA’s National Coral Reef Monitoring Program (NCRMP) uses standardized procedures, but its methods vary between Atlantic and Pacific jurisdictions; use the current protocol for your region rather than treating one layout as universal. NOAA NCRMP protocols
Start with the question the survey must answer
Decide what change you need to detect before selecting cameras or planning a swim. Estimating benthic cover, measuring individual coral colonies, and documenting three-dimensional habitat structure require different image products and analysis workflows.
- Benthic cover: Individual photoquadrats can be classified to estimate the kinds of organisms or substrate present in defined patches.
- Colony or habitat structure: Structure-from-motion (SfM) photogrammetry combines overlapping images into 3D models, orthoprojections, or related products from which structural measures can be extracted.
Choose the output and category scheme in advance. A set of isolated photos may work for benthic classification but cannot automatically serve as a suitable 3D reconstruction dataset.
Choose fixed or representative sampling sites
Fixed sites are useful for comparing the same locations over time. Stratified random sites instead help produce geographically representative estimates across a broader area. They answer different questions: repeat visits to fixed locations do not by themselves represent an entire reef region, while a regionally representative design is not necessarily a repeated measurement of the exact same patch. NOAA describes spatial heterogeneity in coral abundance and uses stratified sampling in its Pacific program.

For a time series, establish permanent or relocatable site references and document exactly how survey transects are positioned. Record the transect orientation, length, depth range, footprint, and image positions so another survey team can reproduce them. Follow the applicable regional program procedure: NOAA notes that its Atlantic and Pacific benthic methods vary.
Select photoquadrats or 3D photogrammetry
Photoquadrats for benthic observations
A photoquadrat is an individual, unstitched image of a defined area of substrate. NOAA’s described Pacific NCRMP method collects 30 images per site at 1 m intervals along a 30 m transect, then uses CoralNet to annotate 10 random points per image. These are details of that NOAA method, not a universal survey prescription. Use the current protocol and its classification approach for the relevant region and project.

SfM photogrammetry for three-dimensional products
SfM uses overlapping photographs to reconstruct a 3D model, orthoprojection, or related image product. NOAA describes its use for colony measurements and habitat structure analysis. This workflow requires planning for image overlap, camera configuration, lighting, scale or geospatial control, processing, and quality checks. Select it when those products answer the research question; it is not simply a more detailed substitute for deciding what to measure.

Record the camera setup and calibration
Use a camera and watertight housing suitable for the planned depth and conditions. Log the camera body, lens, housing, exposure settings, white balance, lighting, and image-processing steps. NOAA’s 2018 photoquadrat procedure describes a high-resolution digital camera on a pole, images captured perpendicular to the reef, RAW+JPEG files, and a site slate/color-card sequence for identification and white balance. NOAA’s 2023 SfM update adds camera and lens characteristics, settings, housing, varying lighting, ground controls, and safe, repeatable survey choreography as planning considerations.

Keep framing, coverage, and image quality consistent
Use the same sampling layout, camera height or distance, orientation, field of view, and image spacing on revisits wherever possible. For SfM, swim a planned path at a consistent height and speed while maintaining the overlap required by the selected workflow. A NOAA Fisheries archive describes a 60–80% overlap target for its documented survey method; that range is an example, not a universal threshold.
Where feasible, check focus, exposure, blur, coverage, and overlap during the dive. Missing, blurred, or poorly aligned images can weaken both reconstruction and comparisons across survey years.

Preserve files and analyze every survey consistently
Keep original image files and their metadata. Use a consistent file-naming approach and retain enough information to locate each image within the survey: site identity and location, date, transect and position, camera settings, calibration references, and processing history. NOAA archive records identify site and date/location and describe consistent naming for image collections.
Apply the same processing and annotation rules across survey years. Log software and versions, category definitions, excluded images, and quality-control decisions. NOAA’s Pacific photoquadrat workflow uses CoralNet to place 10 random points per image and identify benthic groups. For SfM, NOAA describes a pipeline covering image collection, data management and quality control, 3D model and orthophoto generation, and ecological measure extraction.

Compare only surveys that are sufficiently comparable
Before interpreting a change, check that the repeat surveys are aligned in the dimensions that affect the measurement:
- Site location and transect geometry
- Image spacing, framing, scale, and field of view
- Image quality and, for SfM, coverage and overlap
- Calibration, processing, and classification rules
Report any departures from the protocol and the uncertainty they introduce. If the site, camera view, or analysis method changed, explain how that limits direct comparison rather than presenting a numerical trend as fully comparable.
Set a revisit schedule that fits the question
There is no single revisit interval established for all reef image surveys. Choose cadence according to the ecological question, expected rate of change, available resources, and the requirements of the applicable monitoring program. More frequent surveys are not automatically more useful if they cannot be carried out consistently or do not improve the decision the data must support. Check the latest regional SOP before field deployment because procedures can be updated.
