To fix a GST return mismatch, reconcile one tax period at a time, transaction by transaction. Compare marketplace supply and invoice records with your sales register and GSTR-1; then separate returns, credit notes, fees, tax withheld or collected, and settlement timing. A marketplace’s net payout is not automatically the taxable value of your supplies. Correct the record that is actually wrong, keep a trail of the change, and check current GST guidance before amending a filed return.
What should match—and what should not?
GSTR-1 is the statement of outward supplies. The GST Portal says it includes taxable supplies made through e-commerce operators, along with invoice details, credit and debit notes, consumer-supply summaries, amendments, nil, exempt and non-GST items, and HSN-wise summaries. Since May 2025, the Portal describes HSN-wise outward-supply summaries as being furnished separately for B2B and B2C supplies.
That does not mean every report total should equal every other total. A sales report may show orders or invoices, a settlement report may show cash movements after deductions and timing holds, and your books may group or date entries differently. The comparison needs to use the same period and the same type of amount.

How to reconcile marketplace reports with your books and GSTR-1

Fix the period and preserve the source files
Choose one GST tax period and record the filing cadence, marketplace account, and date you downloaded each report. Save untouched copies of the order or sales report, returns and refunds data, credit-note data, operator tax or TCS statement if available, fee and adjustment detail, settlement statement, sales register, and draft or filed GSTR-1. Retain portal-generated summaries too. Do not clean or overwrite the only copy of a raw export.
The GST Portal describes GSTR-1 as monthly or quarterly. Its guidance lists a ₹5 crore turnover threshold for quarterly filing, subject to conditions; check the current Portal guidance for eligibility and the filing dates for your period, since dates can change.

Normalize fields before comparing
Use a consistent tax period, currency, and sign convention. Keep invoice, order, and credit-note references in separate fields rather than treating them as interchangeable. Where the source has the information, normalize GSTIN, invoice date, state/place-of-supply code, taxable value, tax rate, and tax amount. Do not merge distinct invoices just because they appear in the same settlement batch.

For your own control, keep invoice or document identity and return activity visible as well; a match on an aggregate alone can conceal a missing or duplicated record.

Bridge supply activity to the bank settlement
Make a separate line or bucket for each kind of movement, then tie the bridge to the settlement statement, bank receipt, and ledger. Do not net charges against taxable sales just because the payout is lower than the sales figure.

Cancellations, returns, and refunds Underlying order or invoice, return/refund record, and any related credit note; check the tax period in which each was recorded. Marketplace fees and adjustments Fee or adjustment statement against the corresponding ledger entries. Determine treatment from the source documents and applicable advice rather than assuming a fee reduces sales. Tax collected or withheld Operator statement against the relevant books and tax records. Keep this distinct from the taxable value of the supply. Reserves, timing holds, and settlement transfers Settlement statement and bank receipt. These explain cash timing or movement; they do not by themselves establish a change in supply value. Marketplace report names and column calculations differ. Check the current documentation for your own platform; the official guidance cited here does not define the fields used by Amazon, Flipkart, Meesho, Myntra, or other operators.

Record each variance and its cause
Use one row per transaction or a clearly justified summary bucket. A useful reconciliation sheet includes source report and row ID; invoice, order, or credit-note reference; invoice date and tax period; customer GSTIN or status where relevant; place of supply; taxable value, rate, and tax; book entry; GSTR-1 table or summary bucket; operator-reported amount; variance; suspected cause; owner; action; and evidence of completion.

- Period or timing: an invoice, return, credit note, or settlement appears in a different period from the related entry.
- Missing or duplicate record: a document was omitted, imported twice, or included through overlapping exports.
- Identity or classification: the GSTIN or state/place of supply differs or was mapped incorrectly.
- Value or tax calculation: taxable value or rate does not agree with the source document or book entry.
- Return treatment: a return or credit/debit note is missing, duplicated, or disclosed in a different period.
These are troubleshooting categories, not a complete legal test. The cited rule’s operator matching dimensions are narrower: place of supply and net taxable value.
How should you correct a mismatch?
Trace the variance to its source document before changing a book entry or return. If the marketplace report is wrong or incomplete, raise the specific document, period, and amount with the operator. If the books are wrong, correct the accounting record with a traceable adjustment. If the underlying transaction is right but the return mapping is wrong, correct the relevant return record using the mechanism available for that period.
The GST Portal says draft GSTR-1 invoice details can be changed or deleted before filing. It describes GSTR-1A as an optional same-period facility to add missed records or correct mistakes after GSTR-1 is available and before filing GSTR-3B for that period. Do not assume GSTR-1A can rewrite any already-filed historical return. For filed returns, check current amendment guidance and statutory time limits for the facts and period, and get professional advice where tax is affected.

If operator GSTR-8 and supplier GSTR-1 details remain unmatched, review portal communications and send the operator a precise discrepancy—period, document reference, place of supply, and value—rather than only a settlement total. The 2019 CGST Rules text describes communication of discrepancies to the supplier and operator, an opportunity for either to rectify its disclosure, and possible output-tax liability and interest if unresolved. Because that source is dated and rules may have changed, verify the current law before treating this as a prescribed step or calculating liability.

Keep purchase-side GSTR-2B separate
A difference between your purchase register and GSTR-2B is an input-tax-credit review, not the same reconciliation as marketplace outward sales. GST Portal guidance advises reconciling GSTR-2B with books, avoiding duplicate ITC claims, reversing credit as required under law, and paying reverse-charge tax where applicable. Some GSTR-2B amounts flow into GSTR-3B, but the Portal describes the auto-populated values as editable with a warning. Check the underlying records and eligibility before accepting or changing an amount; auto-population is not proof that credit is eligible.
When to escalate, and what evidence to retain
Ask a GST practitioner or chartered accountant to review a material output-tax difference, an unresolved portal discrepancy, a place-of-supply classification question, or a proposed correction to an already-filed return. Keep the original downloads, reconciliation bridge, operator correspondence, portal notices, corrected invoices or credit notes, and evidence of return amendments together so each change can be traced from source to books to disclosure.
For a portal technical or process issue, GSTN’s self-service portal provides a report-issue or complaint route and accepts issue keywords including “GSTR 1” and “GSTR 3-B.”
