Fix a marketplace GST mismatch by first reconciling taxable supplies and returns—not by forcing the marketplace payout to match sales. For India’s section 52 e-commerce transactions, the statutory comparison is the operator’s GSTR-8 against the supplier’s GSTR-1, using the state of place of supply and net taxable value. Then reconcile fees, tax on fees, TCS, other settlement adjustments and bank deposits separately.

First separate GST supply reconciliation from payout reconciliation

A marketplace report, your books and your bank statement can show different totals because they describe different things. GSTR-8/GSTR-1 matching tests reported supplies; a settlement statement explains how sales proceeds became a payout. A net cash deposit is not taxable turnover.

Comparison What to match What it answers
Statutory supply reconciliation For section 52 supplies, operator GSTR-8 details against supplier GSTR-1 by state of place of supply and net taxable value. Whether the e-commerce supply details reported by the operator and supplier correspond.
Books and settlement reconciliation Invoices and credit notes against sales and returns, then fees, tax on fees, TCS, adjustments, reserves and payouts against the ledger and bank. How marketplace activity and deductions were recorded and paid.

These are related, but they are not interchangeable tests. Marketplace commissions and other charges do not reduce outward taxable supplies merely because they reduce the payout; review the platform’s tax documents and record those charges separately.

Gather the records and align the comparison

Before editing a return or ledger entry, compare the same seller GSTIN, marketplace operator GSTIN, tax period and place-of-supply state. Rule 78 of the CGST Rules specifies the state of place of supply and net taxable value as matching fields for the operator’s GSTR-8 and supplier’s GSTR-1. Read the CGST Rules (Rule 78).

  • Download the marketplace’s detailed taxable-supply and returns data, plus its GSTR-8-related details where available.
  • Retrieve the relevant GST Portal data, filed GSTR-1 and sales register.
  • Collect invoices, credit notes, return records, platform tax documents, settlement statements and bank entries.
  • Check what dates the marketplace uses for each report field. Order, invoice, dispatch, cancellation and return dates may fall in different periods; do not assume a platform report’s date column is the tax-period basis.

Reconcile supplies, returns and credit notes first

Start at invoice or order level, match supplies to returns and credit notes, and only then aggregate by return period and place-of-supply state. CBIC describes the section 52 net taxable value as taxable supplies made through the operator, reduced by taxable supplies returned during the month. Services for which the operator pays tax under section 9(5) are excluded from that section 52 base. CBIC sectoral FAQ and CGST Act, section 52.

A return processed in a later period, or differing report cutoffs, can explain a variance without proving that either return is wrong. Identify which transaction and period caused the difference before changing filed values. Compare like with like: taxable value rather than payout, returns and credit notes in the period treatment used for the relevant GST reporting, and the correct state of place of supply.

Classify the marketplace tax mechanism

Do not treat every marketplace transaction as the same kind of e-commerce supply. GSTR-1 guidance distinguishes supplies attracting section 52 TCS from notified services for which the operator pays tax under section 9(5), and calls for e-commerce operator GSTIN details in the relevant reporting. For a section 52 supply, the operator collects tax at source under the applicable rules. For a notified section 9(5) service, the operator’s tax responsibility differs. Verify the legal classification against the current notification and the actual transaction; do not shift a supply between categories just to make totals agree.

Bridge settlement deductions to the ledger and bank

Once taxable supply totals are understood, reconcile the settlement statement to deposits as a separate accounting exercise. Use the marketplace’s own statement categories; names and layouts vary by platform, and no universal journal entry applies.

  1. Start with gross order proceeds for the settlement period.
  2. Match refunds, returns and related credits to supporting records and the appropriate sales or return entries.
  3. Record platform fees and tax on fees using the platform’s valid tax documents.
  4. Reconcile TCS separately, along with any reserves, adjustments or other deductions shown on the statement.
  5. Match the resulting payout to the bank deposit and investigate any residual difference against the statement and ledger.

This bridge explains cash movement; it does not replace GSTR-8/GSTR-1 matching. Do not reduce outward taxable supplies by commission or other charges solely because the settlement deducts them.

Find which record is wrong before correcting anything

Trace each difference to its source: seller invoice or credit note, marketplace report, operator statement, GST Portal data or accounting entry. The CGST Rules provide for electronic communication of discrepancies to the supplier and operator and allow rectification of the relevant statement. Rule 78 also describes adding an unresolved discrepancy to the supplier’s output tax liability with interest if it remains unrectified. Read the portal communication and assess the facts before deciding what to correct; do not automatically pay a difference or amend a return just because totals differ. CGST Rules, Rule 78.

Keep the source exports, invoices, credit notes, reconciliation calculation and portal communications together. If the seller’s filed detail is wrong, use the applicable GST correction route; if the operator’s statement or underlying platform data is wrong, pursue correction there rather than changing accurate seller data to force a match.

Same-period GSTR-1 correction

GST Portal guidance describes GSTR-1A as an optional form available after filing GSTR-1 or after its due date, whichever is later, and before filing GSTR-3B for that period. A correction made through GSTR-1A is auto-populated into GSTR-3B. GST Portal GSTR-1 guide. For another period or an already-filed return, follow the applicable current amendment process and seek case-specific advice.

Check TCS rates against the transaction date and jurisdiction

Do not quote a single marketplace TCS rate as universal. An older CBIC sectoral FAQ page states 1% for intra-State collection, while CBIC’s search result for Notification 01/2024-Integrated Tax, dated 10 July 2024, says the relevant inter-State notification’s words “one per cent.” were replaced with “half per cent.” These references do not establish a current blanket rate for every transaction: confirm the applicable Central and State notifications, tax component, jurisdiction and effective date. CBIC sectoral FAQ; CBIC notifications; CGST Act, section 52.

Section 52 sets a statutory ceiling and defines the taxable base; it does not by itself establish the currently notified rate for a particular transaction. The operative notification and date matter.

When to involve a GST professional

Consider a chartered accountant or GST practitioner if you receive a formal discrepancy communication, cannot explain a material variance, or are unsure whether a transaction falls under section 52 or section 9(5). The appropriate correction depends on the period, place of supply, supply and return values, tax mechanism, source-document accuracy and portal communication; a mismatch alone does not determine the liability.
