To open an EPUB as Obsidian Markdown, import it with an Obsidian EPUB plugin or convert it with a tool such as Pandoc, then check the resulting notes and images before relying on them. Keep the original EPUB: conversion can change structure or omit features, and results depend on the book’s markup and the tool. Git can track edits to the Markdown and its assets; using an LLM is a separate step that may send text to an external provider.
Choose a conversion route
The main choice is between importing directly into an Obsidian vault and converting outside the vault. These tools do not necessarily produce the same files or support the same platforms. Check the current plugin listing and dependencies before committing to a workflow.

Import an EPUB into Obsidian
For an integrated vault import, choose a plugin whose output and platform support fit your needs. For a scripted or repeatable process outside Obsidian, investigate a command-line route, but verify the exact EPUB-to-Markdown command in the tool’s current documentation. Do not assume that a tool’s ability to create EPUB from Markdown proves that it handles the reverse direction in the same way.
- Check compatibility and requirements. Confirm that the plugin supports your operating system and that any required dependency, such as Pandoc or MarkItDown, is installed. Plugin support and testing vary by platform.
- Keep the source EPUB. Save it in a clearly named source folder or use an importer option that retains the original. The source is useful when converted notes lose structure or media.
- Import one representative book first. Review the resulting folder and notes before processing a library. A chapter-based importer produces a different note structure from a single-document conversion.
- Check the generated files in Obsidian. Confirm that chapter order, metadata, footnotes, tables, and image links are usable. Keep any extracted media folder where the Markdown’s relative links can still find it.
Inspect the conversion before trusting it
An EPUB is a packaged publication with structured content, not a guarantee of clean Markdown. Calibre describes conversion as a pipeline: an input plugin produces XHTML, transformations operate on it, and an output plugin writes the destination format. Differences in the source and the conversion route can therefore change the result. Calibre’s debug output can expose intermediate stages when you need to investigate a problem. - Chapter boundaries and order: Make sure chapters have not been merged, split unexpectedly, or reordered.
- Metadata: Check that the title and author are sensible, and correct them if needed.
- Footnotes and tables: Verify that notes remain associated with the right passages and that tables are readable.
- Images: Open several image links and confirm that the media files exist. EPUB Transfer to Markdown warns that moving the generated media directory away from chapter files can break media references. Plugin listing.
- Layout-heavy or image-based books: Expect more cleanup. A scanned book made mostly of page images may need OCR to create searchable text; the cited plugin documentation does not establish one universal OCR procedure for this workflow.
Track edits with Git without treating it as a backup
Once the converted notes are in a structure you want to keep, Git can record changes to the Markdown and accompanying assets. It gives you a history of repository edits; it does not protect against every loss, such as deleting the repository itself or damaging its only copy. Keep a separate backup of important vault data. Keep each chapter note with the media directory it references, or update the relative image links if you reorganize files. Retaining the EPUB alongside the working notes also gives you a reference for checking questionable conversions.

Separate local conversion from LLM processing
Converting a book locally and sending text to a hosted model are different data flows. EPUB Transfer to Markdown says its work is local and that it does not send book files or notes to a network service. That statement does not establish how another plugin handles its optional AI features. Smart Import’s listing says its optional AI cleanup can send note content and import snapshots to a configured OpenAI-compatible provider. EPUB Transfer to Markdown listing; Smart Import listing.

Before enabling an AI feature, inspect the plugin’s settings to see what content it sends and which provider is configured, then check that provider’s current data terms. Treat copyrighted book text and sensitive notes as a separate privacy decision from local file conversion.

When an import fails or looks wrong
- No readable chapters appear: The EPUB Transfer to Markdown troubleshooting notes identify DRM protection, unusual internal structure, and image-based content as possible causes. An importer should not be treated as a way to bypass DRM. Plugin listing.
- The notes contain messy markup: Source files vary, and layout-heavy HTML or malformed content can convert poorly. Test a representative chapter and adjust your route before processing more books.
- Images are missing: Restore the extracted media folder next to the Markdown or repair the relative links after moving files.
- The plugin will not run on your device: Recheck current platform support and external dependencies. The cited listings include desktop-only or limited-testing cases, and Epub Importer describes mobile as unsupported.
- You expected an AI feature to remain local: Check its provider and data flow independently; local conversion does not imply local model processing.
