HEAD~1 means the first parent of the current commit—not necessarily the previous commit from a feature branch. After a squash merge, that distinction matters: GitHub represents the pull request’s changes as one commit on the base branch, while the feature branch still has its own original commits. To explain an unexpected diff, inspect the actual commit graph and comparison rather than assuming that HEAD~1 selected the intended branch commit.
What does HEAD~1 refer to?
Git defines the ~ suffix as first-parent traversal. HEAD~1—also written HEAD~—is the first parent of the commit currently named by HEAD. HEAD~2 follows that first-parent link twice. See the Git revisions documentation.
On a merge commit, the first parent is normally the commit that was checked out when the merge was created; the merged-in branch is typically the second parent. So HEAD~1 does not mean “the latest commit from the branch that was merged.” Git’s revision-selection guide illustrates how parent references navigate commit history.

Why can squash merging make the history look unexpected?
GitHub squash-and-merge combines the pull request’s commits into one commit on the base branch. The original feature-branch commits are not added to the base branch as separate commits. This means the feature branch’s ancestry and the base branch’s ancestry do not become identical simply because the changes were incorporated.

If contributors continue using the same head branch after a squash merge, GitHub warns that commits already represented by the squash commit can appear again in a later pull request. That is a branch-history and comparison issue, not proof that Git selected unrelated code. How to investigate the unexpected target or diff
The title alone does not identify whether HEAD~1 was used in a shell command, a range, a CI checkout, or a custom script. Establish the refs and inspect the result before deciding what happened.

- Record the commit and its parents. Run
git show --no-patch --pretty=raw HEADto see the current commit’s object information, including its parent lines. A graph view can also help:git log --graph --oneline --decorate --all. - Resolve the intended refs explicitly. Check which commit
HEAD~1names and which commit is the intended base. Compare those resolved commits and inspect the diff—for example,git diff <intended-base>...<intended-head>for a branch comparison, orgit diff <commit-a> <commit-b>to compare two specific commit trees. Choose the comparison that matches the question you are trying to answer; the commands are not interchangeable. - Check the workflow checkout if this happened in GitHub Actions. A
pull_requestworkflow normally checks out a generated merge ref, which tests the proposed merged result. Checking outgithub.event.pull_request.head.shainstead tests the pull request’s head commit. Confirm which ref the workflow used in the GitHub Actions event documentation. - Check whether a follow-up pull request reused the squashed branch. If so, compare its base and head and review the commits GitHub lists. Already-squashed changes can appear again because the branch’s original commits were not added individually to the base history.
- Record the evidence in the postmortem. Include the exact command or workflow checkout, the value of
HEAD, its parent list, the intended base and head refs, and the resulting diff. Attribute the root cause only after those details agree.
What is the safest next step after a squash merge?
Choose a fix based on the graph and the work still in progress. For a new, separate change, creating a fresh branch from the current base gives the pull request a clean starting point. If work must continue on the existing branch, rebasing it onto the current base may be appropriate; review the resulting commits and diff before opening or updating a pull request. Neither action is a universal repair—the intended branch relationships determine which is right.
