Fish can live in urbanized coastal waters and still show signs of physiological strain. A 2026 study of blue damselfish around Okinawa found that genome-wide gene activity was associated with urbanization—even when several genes commonly used as pollution markers did not track urbanization consistently. The findings suggest that counting fish or testing water alone may miss biological effects, but they do not identify a single pollutant as the cause.
What the Okinawa study found
Researchers examined blue damselfish (Chrysiptera cyanea) from 18 sites across Okinawa’s main island, spanning relatively pristine northern reefs to heavily urbanized southern coastlines. They compared gene activity in wild fish with fish raised in laboratory conditions under different feeding conditions.
In the study, 425 genes in juveniles and 585 genes in adult livers showed activity associated with urbanization rather than with the other measured environmental factors. These are counts of genes whose activity was associated with urbanization in this study; they are not counts of harmful mutations, sick fish, or confirmed pollution effects. How gene activity adds to water and wildlife monitoring
Each monitoring method captures a different part of an ecosystem’s condition:
- Water sampling measures conditions in the water at the time and place sampled.
- Species counts show which organisms are present and how abundant they are.
- Targeted gene markers look for selected biological responses, but those responses can also be influenced by factors other than pollution.
- Genome-wide gene activity measures a broader set of responses in an organism, potentially reflecting several environmental influences acting together.
In this study, several genes traditionally used as pollution markers did not consistently track urbanization; their activity was often better explained by factors such as temperature or nutritional status. Looking across the genome provided a wider urbanization-associated signal. It complements environmental measurements and species counts rather than replacing them, and it does not by itself establish what caused a response. OIST summary carried by Phys.org

Why urban fish may show signs of both nourishment and stress
The researchers found a pattern that may seem contradictory: adult fish from urbanized areas had gene-expression patterns resembling those of well-fed laboratory fish, alongside increased immune and inflammatory responses. The authors suggest that human-impacted coastal environments may provide abundant food while imposing a physiological cost. Laudet described this proposed trade-off as a “junk food effect.”
That phrase is an interpretation, not proof that a particular food source or pollutant caused the gene activity. The reported findings also do not establish a specific disease, long-term health outcome, or mechanism. What the findings do—and do not—say
The study helps explain why fish presence alone cannot show that a habitat is physiologically harmless: fish were found at urbanized sites, yet their gene activity differed in association with urbanization. The OIST summary notes that less than 40% of Okinawa’s coastline remains natural and unaltered, underscoring the relevance of understanding biological responses along the island’s changing coasts. The evidence is specific to one species and one island. It does not show that every urban coast affects fish in the same way, nor does it establish a particular contaminant, exposure level, or health consequence. Genome-wide expression offers a more integrated view of what an organism may be responding to; identifying the cause still requires environmental and biological evidence considered together.
