CLAUDE.md is the right place for human-written project rules you want Claude Code to see routinely. Claude Code’s auto memory is for notes Claude learns and keeps across sessions. A memory MCP is a separate tool integration for accessing a store; its persistence and behavior depend on the server and configuration. None of these, by itself, guarantees that Claude will follow a rule or save and retrieve every useful fact.

CLAUDE.md: stable instructions you choose
Use CLAUDE.md for durable project guidance: build and test commands, coding conventions, architectural constraints, and corrections that should apply routinely. Claude Code reads the plain Markdown file at session start in its scope; guidance in subdirectory files applies as Claude works in those directories. The Claude Help Center describes how Claude remembers your project.
Because you maintain this file, you can review and edit its instructions directly. Keep the guidance relevant and concise, and remove rules that have gone stale.
Auto memory: notes Claude accumulates
Claude Code’s auto memory is separate from CLAUDE.md. Claude writes notes about learned preferences, recurring corrections, and project context that cannot be derived from the code itself. Each repository has its own memory; its MEMORY.md index is loaded into each session, while topic files are read when needed. See the Claude Code memory documentation.

This is useful for accumulated learning you did not want to maintain as formal project instructions. It is not a replacement for an explicit, reviewed convention that should apply reliably to every relevant session.
Memory MCP or API tool: access to a storage system
A memory MCP server exposes tools Claude can use to read or write information. MCP is the connection and tool protocol, not a promise about what gets saved, how it is searched, or how long it persists. Those behaviors depend on the specific server and its configuration. Anthropic’s API memory tool similarly lets Claude request operations on a memory directory, but the application must handle those requests and provide storage. The handler could use local files, a database, cloud storage, or encrypted files; Anthropic does not automatically provide the application’s storage backend. The API memory tool documentation describes this arrangement.
How to decide what goes where

The comparison is about roles, not which option is universally better. A memory tool can be useful for shared or searchable knowledge, but only if its retrieval and write behavior suit the task.
Use this sorting test
- Would you want the rule in every relevant session? If it is a stable, human-authored project convention, put it in the applicable
CLAUDE.md. - Did Claude learn it from a correction or preference that should persist? Auto memory may be a good fit, especially when the information is not evident from the project files.
- Must Claude look up or update a larger, shared, searchable, or application-owned store? Consider a memory MCP or API tool, and decide what it may retrieve and write.
- Must an invalid action be stopped regardless of Claude’s decision? Use an enforcement control, such as a hook, rather than relying on instructions or remembered context.
Configuration and safeguards for memory tools
Connecting an MCP server in Claude Code
Claude Code’s FAQ says you can configure an MCP server in a project’s .mcp.json file or add one with claude mcp add. After setup, restart Claude Code and run /mcp to confirm the connection. Exact configuration details can vary by server and release; follow that server’s instructions as well as the Claude Code MCP guide.
Protecting an API memory handler
The API application is responsible for safely processing file operations requested through the memory tool. Anthropic recommends validating paths, resolving canonical paths, and preventing traversal outside the memory root. The application should also consider sensitive data, size limits, and expiration. These safeguards belong in the handler and storage layer; the tool interface alone does not enforce them.

Why context is not enforcement
Claude Code’s documentation says: “Both are loaded at the start of every conversation. Claude treats them as context, not enforced configuration.” That applies to CLAUDE.md and auto memory: both can inform behavior, but they are not hard guarantees. A memory MCP adds a way to access external tools; it does not turn a stored instruction into a rule that blocks an action. If a requirement must always hold, implement a control that can prevent the disallowed operation.
