There is no single best GST accounting software for every Indian small business. The right choice depends on whether you mainly need accounting and offline access, mobile billing, inventory control, GST filing support, or reconciliation of marketplace orders and settlements. Zoho Books, TallyPrime, Vyapar, and ClearTax describe useful GST and accounting features, but the cited product information does not establish which one imports Amazon India, Flipkart, or other marketplace orders, fees, refunds, and settlement data. Treat those integrations—and the plan limits—as questions to confirm before choosing.
How to choose GST accounting software for your business
Start with the work the software must handle, not its feature count. A service provider may chiefly need invoicing, tax calculations, and return preparation. A stock-based business may also need inventory and movement records. An online seller may need to bring marketplace orders, fees, refunds, tax data, and settlement statements together, then reconcile them with bank deposits.
- GST preparation: Check the return-preparation route, data exchange with the GST Portal, and how the product handles the transactions relevant to your business.
- E-invoicing and e-way bills: Confirm which workflows are supported and whether they fit your business and current applicability requirements.
- Inventory: Look for stock tracking and movement features if you buy, hold, or sell goods.
- Multiple GST registrations: If you operate with more than one GSTIN, verify how the product handles each registration, data separation, and reporting.
- Access and collaboration: Confirm whether you need cloud access, offline use, accountant access, or a combination—and what the selected setup supports.
- Migration and support: Ask how opening balances, contacts, inventory, and historical records can be moved, and what support is included in the specific plan.
- Marketplace reconciliation: Test the exact marketplace and plan for order, fee, refund, tax, and settlement imports. A general GST or accounting feature list does not establish that this workflow is available.
- Total cost: Check current plan prices, user and registration limits, add-ons, and any separate charges before comparing annual costs.
GST return preparation: what the software needs to support
The GST Portal’s GSTR-1 user guide describes a return containing invoice-level and summary information. It includes reporting for certain supplies through e-commerce operators when the operator is liable to collect tax under section 52 or pay tax under section 9(5). The guide’s specific question, “How should exempt supplies through E-Commerce operator be reported in Form GSTR-1?”, is a reminder that marketplace transactions may need careful classification; confirm the treatment applicable to your supplies rather than assuming a software import settles the reporting question.

The guide lists three ways to prepare GSTR-1: enter details online on the GST Portal, upload data using the Returns Offline Tool, or use a third-party ASP application through a GSP. It also says e-invoice details are received from the IRP for the taxpayer’s GSTR-1. These are different preparation routes, not proof that a particular accounting product will correctly handle every transaction in your business.
#1 Best Overall
The same official guide says GSTR-1 needs to be filed even when there is no business activity in the tax period (a Nil Return), while listing taxpayer categories that do not have to file GSTR-1. Check the guide and your filing obligations for your category; do not treat software as a substitute for confirming applicability.

Online sellers: verify marketplace data handling directly
For a seller, “GST support” and “marketplace integration” are separate questions. The product information above does not establish that any named tool imports Amazon India, Flipkart, or another platform’s data, or reconciles marketplace settlements. Ask the provider to demonstrate the exact platform and plan you intend to use, including how it treats:
- Orders, cancellations, and refunds;
- Marketplace fees and other deductions;
- Tax information associated with transactions;
- Settlement statements and the resulting bank deposits; and
- Data export, correction, and reconciliation when an import is incomplete.
Also check whether the marketplace data is imported automatically or uploaded manually, how frequently it updates, and whether the integration is included in your chosen plan. Get clear answers about data access and handling before connecting seller accounts. A generic promise of integration is not enough unless it covers the marketplace, data types, and reconciliation steps you need.

Choose an e-invoice route that fits your scale
The official e-invoice portal materials describe portal, API, GSP, or ERP routes. GSTN says direct API integration is best suited to taxpayers with internal IT teams, large transaction volumes, and real-time generation needs. A smaller business should compare the portal or a provider’s ERP/GSP workflow before investing in a custom integration.
Do not infer that you are required to use e-invoicing from a software feature page. Applicability depends on current official rules; check the current official applicability tool and notifications for your circumstances. Likewise, confirm whether the product’s supported workflow matches your registration and operating setup.

Questions to ask before adopting or migrating
- Which registrations and plans are covered? Ask the provider to specify GSTIN handling, user limits, features, and any add-on charges for the plan you would actually buy.
- Can it reproduce a real reporting period? Use representative invoices, credit notes, e-commerce transactions, and any relevant e-invoice records to see how data reaches reports and return-preparation workflows.
- How does accountant access work? Confirm permissions, collaboration, and whether the accountant can review or export the records needed without sharing an owner’s credentials.
- What migrates? Get a written description of importing contacts, opening balances, stock, and historical data, and identify which records need manual review.
- What support is available? Verify the support channel, hours, and scope for your plan, especially for filing deadlines and migration.
- What is the complete recurring cost? Recheck current prices, tax, add-ons, registration or user limits, and renewal terms on the vendor’s current page or with its sales team.
