Choose RDKit when your main work is programming with molecules—especially Python-centered descriptors, fingerprints, machine-learning workflows, or database integration. Choose Open Babel when broad chemical-file conversion and command-line manipulation across varied data formats are central. Both do more than those headline tasks, and neither is a universal winner: validate the exact chemistry behavior, deployment fit, and license implications your project needs.

Choose by the work you need to do

Pick RDKit for molecule-centered programming

RDKit is a sensible starting point when your application needs to construct and manipulate molecules, calculate descriptors or fingerprints, or feed chemical features into a machine-learning workflow. Its Python guide documents core operations, descriptors, and fingerprints, while the project overview lists database and workflow integrations. Pick Open Babel for broad file handling

Open Babel is especially compelling when a pipeline must read, write, convert, filter, or search across a wide range of chemical-data formats, including formats such as SMILES, InChI, MOL/SDF, and PDB. Its command-line tools can suit file-oriented workflows, and its documented scope also includes descriptors, fingerprints, depiction, 3D generation, and force fields. Use both when their different strengths justify the extra stack

There is no requirement to standardize on one toolkit if distinct stages need different capabilities. A team could evaluate one for format conversion and another for downstream molecular operations, for example. That can add dependency, version, and maintenance work, so define which tool owns each transformation and test the handoff between them. How to evaluate a real workflow

Do not decide from a headline format count or feature checklist alone. For a production choice, test representative molecules and the exact inputs, outputs, and chemistry semantics your pipeline depends on.

  1. List required operations. Separate conversion and filtering from descriptors, fingerprints, substructure search, 2D/3D work, database integration, or other specific requirements. Confirm that the toolkit and language binding you intend to deploy expose the needed feature.
  2. Test representative files end to end. Include the actual format variants and metadata in your corpus. Check stereochemistry, aromaticity, charges, field preservation, parsing of invalid records, and round-trip behavior wherever these matter.
  3. Compare outputs and failure modes. Record which records parse, what structures are produced, how errors are reported, and whether calculated properties or fingerprints meet your application’s requirements. Do not assume two toolkits interpret or normalize every input identically.
  4. Check deployment fit. Confirm bindings, installability, platform support, dependency stack, and runtime environment for the versions you will pin.   5. Review licensing before distribution. Read the relevant license text and assess your actual linking, packaging, and distribution model. The project summaries are useful signals, not a substitute for evaluating legal obligations in your product architecture.
  6. Pin and revalidate versions. Keep a representative test set and expected outcomes. When upgrading, rerun parsing, conversion, stereochemistry, aromaticity, and calculated-value checks so changes are visible rather than silently altering downstream results.

What the available comparisons do—and do not—establish

The project documentation establishes substantial feature sets for both tools, but it does not provide a controlled, current head-to-head speed or chemical-accuracy winner. A meaningful benchmark would need the same representative molecules, task definitions, toolkit versions, settings, hardware, and validation criteria. Measure runtime and memory on your workload if they matter, and separately verify conversion fidelity and chemistry semantics; speed alone cannot establish that outputs are equivalent.

The comparative article available here is a 2023 ChemRxiv preprint and explicitly not peer reviewed. Its version table is historical, so it should not be used to identify current releases. Licensing and citing your work

RDKit’s overview describes its license as BSD and business-friendly. Open Babel’s library guide summarizes GPL v2 terms, including source availability on request for distributed software. Those summaries point to a material difference for some distribution models; they do not resolve how a license applies to a specific product. Consult the actual license texts and obtain qualified legal advice when the decision affects a release.

If you publish results produced with RDKit, its overview recommends citing the project as “RDKit: Open-source cheminformatics. https://www.rdkit.org” and including the DOI for the RDKit version used. Follow the version-specific citation guidance for the software you actually ran. RDKit overview
