Parse Markdown into structural blocks before chunking it. Track each block’s heading path, pack complete blocks together until they reach a configurable size limit, and split only oversized tables, lists, or code blocks at boundaries that preserve their meaning. Fixed-width splitting alone cannot recognize Markdown structure.

Why fixed-width splitting breaks Markdown

A character- or token-count splitter sees text, not the relationships encoded by Markdown. It can separate a table row from its header, detach a nested list item from the item that explains it, or cut a fenced code block before its closing fence. Markdown files can contain headings, lists, code, block quotes and, depending on the dialect or extensions, tables; the parser must match the syntax actually used in your corpus. For retrieval-augmented generation (RAG), aim for chunks that are both bounded in size and meaningful on their own. A complete section or block is a better starting unit than an arbitrary character range, but no single chunk size works for every corpus. Treat the size limit and splitting strategy as settings to evaluate against your documents and queries, not universal constants.

Choose a chunking strategy

Strategy Useful when Main trade-off
Whole document Documents are short and broad context is useful. A returned chunk may be too broad for precise retrieval.
Page-based Page boundaries matter, or simplicity is a priority. A page boundary may cut across a semantic section.
Section-based Headings define useful topics or units. A very long section still needs to be split further.
Fixed-size blocks after parsing You need a strict token or context limit. Splitting without regard to block type can damage structure.

These are configurable approaches, not a proven ranking. Extend documents whole-document, page and section strategies; its documentation says its section strategy avoids breaking Markdown elements. Google Cloud documents configurable parsing and chunking, and recommends layout parsing when sections, paragraphs, tables, images and lists matter. A parser-first workflow

  1. Choose the Markdown dialect. Identify which syntax and extensions appear in your documents, then configure a parser for those rules. Do not treat every sequence of pipe characters as a table.
  2. Parse into structural blocks. Represent supported elements—such as headings, paragraphs, lists, tables, fenced code and block quotes—as separate records. Retain source offsets or stable block IDs so each emitted chunk can be traced back to the document.
  3. Track the heading path. As you traverse blocks, record their parent headings. Attach that path to each chunk, either in its text or metadata, so a retrieved table or code example retains the topic it belongs to.
  4. Pack complete blocks. Add neighboring blocks, preferably within the same section, until the configured token or character budget is reached. Favor semantic cohesion over filling every last token. Overlap is optional; if used, avoid duplicating a table or code block in a way that creates conflicting or confusing retrieval results.
  5. Split only oversized structures. Keep modest tables, lists and code blocks intact. When one cannot fit, use type-aware boundaries and preserve enough context for each piece to make sense.
  6. Store provenance. Record document identity and structural location with every chunk. If your parser provides page or block coordinates, keep them for citations or highlighting; Extend documents page and block metadata for parsed content in its RAG parsing documentation.
  7. Validate and evaluate. Inspect emitted chunks for broken syntax and missing context, then test retrieval with representative questions. Compare candidate settings on the same query set rather than assuming a particular size or overlap is best.

How to keep tables intact

Keep a small table whole

A table’s values depend on its column headings and often on its caption or surrounding section. Keep a table in one chunk when it fits within your chosen budget, and include the relevant heading or caption context. A row without its header can make a retrieved value impossible to interpret.

Split an oversized table by rows

If a table is too large, split between complete rows, not through a row or cell. Repeat the header in each resulting chunk and carry forward the table caption or section context. This row-based method is an implementation recommendation, not a rule imposed by Markdown syntax.

Represent complex tables carefully

Tables with merged cells, multi-level headings or other complex relationships may not remain clear as plain text. Consider a representation that preserves those relationships; Extend lists HTML as an option for complex structures in its parsing best practices. Check that a retrieved value remains associated with the right row and column labels.

How to keep lists meaningful

Use a complete list item as the splitting unit where feasible. Keep its continuation text and nested children together, along with enough parent context to show what the item belongs to. If a long list must be split, divide it between complete items and carry forward a heading or introductory sentence when later chunks would otherwise be ambiguous. The same principle applies to nested numbering: a child item should not appear without its parent’s meaning.

How to keep code blocks valid and understandable

For fenced code that fits, retain the opening fence, language tag and closing fence in the same chunk. The language tag can be important context for interpreting or retrieving an example.

For code too large to fit, split at meaningful code boundaries, such as complete functions or other language-aware units, when your tooling can identify them. Otherwise, preserve valid fences in each fragment and label the part’s context so it can be understood without relying on a missing section. These are practical implementation tactics; Markdown defines fenced blocks, but does not prescribe how RAG systems should split oversized code.

Check chunk quality with retrieval tests

Syntax inspection catches malformed output, but it does not show whether retrieval returns enough context to answer real questions. Build a small representative test set that includes questions requiring relationships across structures:

  • A table value that must be interpreted with its column heading and, where relevant, table or section caption.
  • A nested list item that makes sense only with its parent item or introduction.
  • A code detail that depends on the language tag or nearby explanation.

Compare candidate chunk sizes and strategies on the same questions. Review structural integrity, retrieval precision and recall, chunk count, embedding and storage cost, latency, and how much source context each result returns. These are evaluation dimensions to measure for your own corpus—not published performance results. The reviewed vendor guidance offers implementation options, but does not establish a controlled benchmark showing one Markdown chunking algorithm or size is universally best.

When a managed RAG service is an option

If you do not want to build every parsing and retrieval stage yourself, managed services can handle parts of a RAG pipeline. Amazon Bedrock Knowledge Bases is one such option; AWS describes how its knowledge bases work and provides a general architecture overview and RAG guidance. Those pages do not establish that Bedrock preserves the specific Markdown table, list and code-block relationships covered here, so verify the behavior that matters to your documents before relying on it.
