You do not have to give a coding agent broad pull-request permissions for it to help with code. Keep an agent read-only and pass its proposals through a separately controlled write step, confine necessary code writes to a task branch or automation-owned fork, or let it edit locally while a developer handles Git operations. Whichever route you choose, treat repository permissions, execution sandboxing, network access, human review, and audit logging as separate controls.
Compare the three alternatives

GitHub Agentic Workflows documents read-only repository permissions by default, with writes handled through declared safe outputs and secrets isolated in downstream jobs. GitHub’s Copilot cloud-agent documentation describes work in ephemeral GitHub Actions environments before a pull request is opened. Its safe-output guidance describes separate least-privilege credentials for upstream pull-request management and writes to an automation-owned fork. Microsoft’s VS Code documentation describes local review of proposed file changes, tool approvals, and OS-level sandboxing. These product behaviors can change; check the relevant vendor documentation before applying them.
Choose the boundary that fits the agent’s job
If the agent only needs to inspect and recommend
Start with read-only repository access and do not expose secrets to the agent. If you want it to request an action, define a narrow output contract—for example, a constrained issue or pull-request action—and have a separate downstream job validate and perform the write. Keep the credentials for that job outside the agent runtime and limit them to the required operation.
If the agent must commit code
Give it write access only to a task branch or an automation-owned fork, using a token scoped to the necessary operations. Keep the default branch protected and require a person to review and merge the resulting pull request. This preserves an autonomous editing step without treating the agent’s ability to push code as authority to land that code.

If a developer should own all Git operations
Use a local IDE agent to edit files, then have a developer inspect the diff and create or update the pull request. This keeps PR creation under developer control; it does not make local execution inherently safe. The agent’s available tools, filesystem access, network access, and command approvals still need boundaries.
Keep permissions, sandboxing, approvals, and network controls distinct
These safeguards constrain different paths. Repository permissions limit where an agent can write. A sandbox limits what commands run by the agent can access. An approval gate controls whether a proposed command or change can cross a boundary. Network restrictions limit where repository context or credentials could be sent. One safeguard does not substitute for the others: a branch restriction, for example, does not prevent a command from reading local data or making an outbound network request.

OpenAI describes technical boundaries and approval policy as distinct controls for agent deployments. VS Code documents OS-level sandboxing and notes that auto-approval rules alone have parsing limits. For local agents, use the sandbox and tool controls appropriate to the operating system and workflow rather than relying only on an approval-rule pattern.
Address the risks that remain
Prompt injection in issues and pull requests
Issue and PR text can contain instructions aimed at the model. GitHub documents this risk and says it filters hidden characters in inputs. The Cloud Security Alliance’s 2026 security research note recommends additional input-boundary controls and restricting which actors can trigger agent workflows. Treat repository discussion as untrusted input, and limit who can start an automated workflow.

Credential and data exposure
An agent with network access may be able to send repository context or credentials to an unintended destination. GitHub documents internet restrictions for Copilot cloud agent and identifies data leakage as a risk. Keep secrets outside the agent runtime where possible, and restrict network egress to what the task needs.
Changes that affect CI or workflow execution
Agent-generated changes can modify workflow configuration as well as application code. GitHub’s Copilot cloud-agent documentation says workflows do not run by default until a user with write access approves and runs them. The Cloud Security Alliance note recommends pinning Actions to commit SHAs and carefully restricting token permissions.

Shell injection in GitHub Actions
In GitHub Actions, inserting untrusted expressions directly into shell scripts can break quoting and enable command execution. OpenAI’s Codex Action guidance recommends passing such values through environment variables and quoting shell variables.
Attribution and auditability
Keep session logs and make it possible to identify both the person or process that initiated a task and the agent involved. GitHub says Copilot commits are attributed and signed; OpenAI describes agent-native telemetry and audit trails as deployment controls.

Use this review checklist before enabling writes
- Write scope: Can the agent write only to the intended task branch or automation-owned fork, rather than a protected target branch?
- Credential scope: Are tokens limited to the operations the workflow requires, and are secrets kept out of the agent runtime where possible?
- Execution isolation: What filesystem, tools, and commands can the agent access, and what is blocked by the sandbox?
- Network egress: Can the runtime reach only the destinations needed for the task?
- Approval points: Who approves commands, workflow runs, and the final merge?
- Auditability: Can you trace the task initiator, agent activity, proposed changes, and downstream writes?
GitHub’s documentation states: “Draft pull requests created by Copilot cloud agent must be reviewed and merged by a human.” Human review is an important merge control, not a replacement for prompt-injection defenses, secret isolation, restricted workflow execution, or least-privilege permissions. No comparable published statistic in the cited official documentation and security guidance establishes a success rate or security advantage for one of these architectures, so the choice should be based on the boundaries your workflow can enforce.
