Prevent duplicate and conflicting pull requests by coordinating the work before agents start: check open issues and PRs, assign one clear owner to each change, isolate parallel edits in separate worktrees or branches, and review the combined result before publishing or merging. Worktree isolation helps keep files apart; it does not tell agents whether their tasks overlap.

Why agents create duplicate or conflicting PRs

A duplicate PR repeats work that already exists in another PR. It often starts with a task that lacks visibility into open work: an agent receives a broad request, independently implements it, and publishes a second solution. A study of failed agentic PRs classified 142 rejected submissions as duplicates, defining the pattern as work already existing in another PR. That is a count within the study’s sample, not a general duplicate rate. Read the failed-agentic-PR study.

A conflicting PR may pursue a distinct goal but overlap with another change in the same files or logic. Separate branches can avoid simultaneous edits to one working directory, yet branches can still change the same code, make incompatible assumptions, or become difficult to integrate as the target branch advances.

Use a coordination sequence before opening PRs

  1. Search open work first. Search repository issues and pull requests using the task’s key terms and affected subsystem. If a matching issue or PR exists, assign the agent to continue that work rather than create an independent task. GitHub documents assigning an existing issue to an agent and asking an agent to work on an existing PR in its third-party coding agents documentation.
  2. Give each change one owner. State the intended outcome, relevant issue or PR, expected boundaries, dependencies, and files or interfaces the agent should own where practical. For parallel work, name shared files and interfaces that need coordination instead of pretending the tasks are independent. This reduces ambiguity; a prompt cannot guarantee that no equivalent work exists elsewhere.
  3. Start parallel sessions from a known base. Give each local session its own branch or worktree and start from committed Git state. Commit or otherwise provide any needed context first: VS Code notes that uncommitted and untracked files in the primary worktree are not automatically copied into a new worktree.   4. Ask for a status report before publication. As a team safeguard, request the issue or PR being extended, branch and base, changed files, tests run, and whether equivalent work was found. This is an operating practice, not a built-in guarantee across agent products.
  5. Check again before opening another PR. Search for newly opened work and ask whether another agent or a human has already handled the task. If two efforts collide, consolidate into one PR or explicitly sequence the changes rather than leaving redundant PRs open because their branches are isolated.
  6. Integrate and review before merging. Update or rebase against the current target branch, or use the repository’s integration method, then review the combined result and required CI checks. Isolation does not replace integration, human review, or repository safeguards.

What worktrees solve—and what they do not

A Git worktree gives a parallel session a separate working directory, so it can edit without changing the active workspace. VS Code’s documented New Worktree option starts from committed Git state, and the resulting changes still have to be integrated. Worktrees are useful when multiple local tasks need separate edits, but they do not establish task ownership, detect semantic overlap, restrict agent commands or network access, or prevent separate PRs from targeting the same logic.

Use worktrees as one layer in the workflow: repository search catches existing work, explicit ownership reduces scope collisions, and integration review catches conflicts that remain. If tasks touch a shared interface or central source files, sequence them or agree on the interface before parallel implementation.

How large is the coordination risk?

A 2026 study analyzed 33,596 PRs across 2,807 repositories and replayed 747 unique co-active PR pairs. It reported textual conflicts in 41.7% of sampled cross-agent pairs, compared with 19.8% of sampled same-agent pairs. Source code made up 84.4% of the conflicted files in the study’s classification. These are textual-conflict findings from the analyzed sample, not rates for every agent workflow or all forms of integration failure; the authors describe textual-only measures as a conservative lower bound on coordination costs. GitHub Copilot workflow options

GitHub documents Copilot cloud agent as able to research a repository, create a plan, make branch changes, run automated tests and linters in an ephemeral environment, and optionally open a PR. On GitHub.com, teams can use research, planning, and iteration before PR creation; GitHub also documents asking @copilot on an existing PR to make changes. Integrations such as Azure Boards, Jira, and Linear support creating a PR directly. Choose the path that fits the work: extend an existing PR when the task belongs there, or have the agent prepare and iterate on a change before publication when that workflow is available. Details can vary by integration and may change; check GitHub’s Copilot cloud agent documentation for current availability and requirements.

GitHub’s third-party coding agents documentation describes agents taking an existing issue or prompt, creating a PR, and iterating on review comments. The page identifies the feature as public preview and says availability is on paid Copilot plans, subject to account policies. Preview status and plan requirements are volatile, so confirm current terms in GitHub’s documentation before relying on a specific capability.

A practical ownership checklist

  • Is there already an issue or PR for this outcome?
  • Is one agent or person clearly responsible for the change?
  • Are parallel outcomes distinct, with shared files, interfaces, and dependencies identified?
  • Does each session start from a known committed base, with needed context available?
  • Has someone checked for equivalent work before a new PR is opened?
  • Has the result been integrated against the current target branch, reviewed, and checked against required CI?
