OpenMD is an open-source molecular dynamics engine for modeling liquids, proteins, nanoparticles, interfaces and other complex systems. It is particularly notable for reverse non-equilibrium molecular dynamics (RNEMD) transport calculations, atom models with orientational degrees of freedom, and methods for simulating some condensed-phase systems without periodic boundaries.

What is OpenMD?

OpenMD is scientific software that uses molecular dynamics to simulate how atoms and molecules move and interact. The OpenMD project describes it as an “open source molecular dynamics engine” in its GitHub repository. Researchers can use it to model liquids, proteins, nanoparticles, interfaces, zeolites, lipids and transition metals.

It is more than a trajectory generator: the project includes force fields, analysis and utility programs, and support for parallel execution using MPI. Its input files also carry simulation metadata, linking setup information with the calculations and outputs.

What can OpenMD simulate?

The useful question is whether its models and methods fit the system you want to study. Some OpenMD atom models include orientational degrees of freedom, such as point dipoles and coarse-grained assemblies, which can represent behavior beyond a simple point-particle description.

Methods that distinguish OpenMD

Transport calculations with RNEMD

OpenMD supports several reverse non-equilibrium molecular dynamics (RNEMD) algorithms. These methods impose a known, non-physical flux and measure the resulting gradients; using linear response as the system approaches steady state, researchers can calculate transport properties. This is relevant to questions about heat, momentum or particle transport, but the appropriate algorithm depends on the property and model being studied.

Non-periodic systems and the Langevin Hull

The 2024 Journal of Open Source Software paper on OpenMD describes the Langevin Hull approach for condensed-phase simulations without periodic boundary conditions. It applies external temperature and pressure baths to atoms on a system’s convex hull, enabling constant-pressure and temperature simulations of non-periodic systems. The paper also describes advanced real-space electrostatics and polarizable force fields. These are specialized capabilities, not assumptions that apply to every OpenMD simulation.

How OpenMD inputs and workflows work

A simulation begins with an .omd input file. It includes a <MetaData> section describing the system and a <Snapshot> section with initial coordinates and velocities. The repository provides example inputs in its samples directory, a quick-start guide for running and analyzing an initial simulation, and more detailed input documentation.

OpenMD’s metadata is integrated into input and trajectory files. The software paper also reports that data files record the code revision that generated them. This helps researchers document computational workflows and identify the software version behind outputs; it does not by itself make a simulation reproducible. A clear report still needs to specify force fields, parameters, initial conditions and other simulation settings.

What you need to build and run OpenMD

The current repository’s build guidance calls for a C++17-compliant compiler and CMake 3.20 or newer. MPI is optional for single-processor use and required for parallel operation. Other libraries are optional and enable additional features; which ones matter depends on your intended workflow.

For current platform and build details, consult the repository README. The official download page offers the OpenMD 3.0 source archive and checksums, and warns that the bleeding-edge repository may not compile or run. Its platform guidance is older than the current repository README, so use it as historical guidance rather than as the definitive current compatibility list.

OpenMD 3.0 release versus the current source tree

The official releases page identifies OpenMD 3.0 as a December 2023 release. Its changes include a move to C++17, Python 3 utilities and a BSD 3-Clause license. The download page still presents the 3.0 source archive, while the repository contains later development; these are distinct ways of obtaining the software, not evidence that the archive and current source tree are identical.

If you need a fixed, identifiable release, use the release archive and its checksums. If you need later development, review the repository’s current build instructions and accept the project’s warning that bleeding-edge code may not compile or run. Check the official releases page for release details.

How to decide whether OpenMD fits your project

Compare molecular dynamics tools against the scientific question and operating environment, not a claim that one engine is universally best. For OpenMD, assess:

  • System and geometry: Does the project’s support for your target material or biomolecular system, including interfaces or non-periodic geometry, match the study?
  • Physics and models: Are the available force fields, orientational degrees of freedom, polarizability and electrostatics appropriate for the behavior you need to represent?
  • Transport methods: Do its RNEMD algorithms suit the heat, momentum or particle flux question you are asking?
  • Workflow: Do the .omd input format, examples, analysis tools and metadata-based outputs fit your team’s practices?
  • Execution environment: Can your system support the compiler and CMake requirements, and do you have MPI or optional libraries if your intended features need them?
