A configuration value can be valid and present in a file yet have no effect because the running program may be using a higher-priority source, a different file, another profile or format, or rules specific to its host and version. There is no universal configuration-precedence order. Start with the exact command and runtime that produced the unexpected behavior, then trace the setting to the value the program actually consumed.

Why is my config value being ignored?

“Correct” can mean the value is spelled and formatted correctly, but that does not establish that the running process read it or chose it. Common causes include:

  • Another source wins. An environment variable, command-line option, framework variable, or another configuration layer may override the file.
  • A different file is loaded. The process may search from another working directory, use an explicit path, or select a user, project, or system file.
  • A different profile or format is active. A selected profile may point to different settings, or the tool may be operating in a mode that ignores another configuration format.
  • Host or version changes the rules. A framework can use different precedence behavior for different builders or releases.
  • The setting is read but does not produce the expected effect. Parsing or seeing a value is not the same as confirming that the code path using it behaved as intended.

The cause in a particular case cannot be determined without the application and setting. Record the executable and version, host or framework builder, operating system, working directory, profile, launch command, config path and format, setting name, and expected versus observed behavior.

Which config value takes precedence?

Use the application’s own documentation for the exact tool and release. Precedence is product-specific, and even a product may treat different settings or invocation modes differently. These documented examples show why one ordering should not be generalized to other software:

Software Documented precedence or selection behavior What to verify
Flyway Command-line arguments, environment variables, standard input, configuration files, then command-line defaults, from higher to lower precedence, according to Redgate Flyway’s configuration precedence documentation. Check all those sources for the setting, as well as the active configuration mode and file search locations.
Ansible Environment variables override ansible.cfg; command-line options override configuration settings; playbook keywords and variables can outrank those settings, according to Ansible’s variable precedence documentation. Identify which ansible.cfg was found and whether a playbook keyword or variable supplies the effective value.
AWS CLI Override behavior depends on the setting. For region, the documentation describes environment variables and --region overriding a configured value; profile selection can be controlled with AWS_PROFILE or --profile. See AWS CLI environment variables and AWS CLI configuration files. Check the specific setting, selected profile, environment, and command-line arguments rather than assuming all AWS settings share one order.
Gemini CLI Its project documentation lists defaults, system defaults, user settings, project settings, system settings, environment variables, and command-line arguments. The documentation tracks a mutable main branch, so confirm the behavior against the installed release: Gemini CLI configuration. Confirm the installed version, settings locations, and which documented layers can override the setting.

These are examples, not a shared standard. Do not copy Flyway’s order, Ansible’s layers, or AWS’s setting-specific behavior into another application.

Is the application reading the file I edited?

Trace file discovery using the same executable, user account, working directory, and launch command as the failing run. A terminal session, service, IDE, container, or scheduled task may start in a different directory or receive a different environment.

  1. Capture the invocation. Note the executable, version, full command, current working directory, profile, and any explicit configuration-path argument.
  2. Find the active file. Use the product’s documented search order or a supported diagnostic to determine which file the process opened. Do not infer this from the file you expected it to read.
  3. Check alternate locations. Depending on the product, inspect project, user-home, system, installation, working-directory, and execution-directory configuration locations.
  4. Check profile and format selection. Confirm the active profile and whether the command selects a particular configuration format or mode.

For example, Flyway documents working-directory, execution-directory, user-home, and installation configuration locations, and says an explicit configFiles parameter can alter the search. Its documentation also describes TOML and legacy CONF modes that can cause files from the other format to be ignored under documented conditions. These rules are Flyway-specific; other tools may discover files differently. See Flyway configuration precedence and Flyway configuration files.

Which other sources could override the file?

Search for the same setting across the active process environment and every source the application documents. Depending on the software, that can include shell or process environment variables, launch scripts, command-line flags, user and project files, system-level files, built-in defaults, framework variables, playbook keywords, and variables.

  • Inspect the environment of the process that runs the application, not only the environment of an interactive terminal.
  • Check launch scripts, service definitions, IDE run configurations, or task settings for injected variables and arguments.
  • Compare the setting name and scope across candidate sources; similarly named settings may not control the same behavior.
  • Follow the exact product’s precedence table, including exceptions for individual settings or invocation modes.

For AWS CLI, for example, region values can be affected by AWS_REGION, AWS_DEFAULT_REGION, and --region, while profile selection can be affected by AWS_PROFILE or --profile. The applicable behavior depends on the setting and command; consult the AWS CLI environment-variable documentation rather than treating this as a universal precedence rule.

Could the host or version change precedence?

Yes. A documented example is ASP.NET Core’s .NET 7 change for WebApplicationBuilder default host configuration: command-line arguments and DOTNET_-prefixed environment variables override ASPNET_-prefixed environment variables. Microsoft distinguishes this behavior from other listed host builders, which retain the former behavior. The change is scoped to that host configuration; it is not a blanket rule for every .NET application. Check Microsoft’s .NET 7 host and app configuration compatibility note against the runtime and builder actually in use.

How can I prove which value the program used?

Verify the setting through the target program’s behavior, using the same deployed configuration and execution path that produced the problem. A parser accepting a file, or a diagnostic displaying a value, does not by itself prove the feature that depends on that value worked.

  1. Make a focused test. Exercise the code path affected by the setting and check an observable result that distinguishes the intended value from the competing value.
  2. Use the right test level. A unit test can isolate the relevant code; an integration or system test can include more of the actual configuration loading and runtime environment.
  3. Reproduce the deployment context. Include the same profile, working directory, environment, arguments, host, and configuration files used in the real run.
  4. Change one source at a time. Temporarily alter or remove a candidate override in a safe test environment and rerun the check to identify which source controls the result.

A paper on configuration testing argues that configuration values should be evaluated in the context of the target program, and discusses unit-, integration-, and system-level testing: Configuration Testing.

What information is needed to diagnose a specific case?

To narrow down an unresolved configuration issue, gather the application or tool and version, operating system, host or framework builder where relevant, setting name, file path and format, active profile, launch command, working directory, relevant environment variables, and the expected and observed behavior. Redact secrets before sharing logs or configuration. Without those details, a general precedence list cannot establish which source won in your run.
