Handwriting and PDF annotations can move, look different, or disappear after export because the app must decide how to store each mark. It may keep annotations as editable objects, flatten them into the page artwork, or leave them out when an inclusion option is disabled. The receiving PDF viewer may also interpret annotation data differently. The right export depends on whether you need editable marks, a consistent appearance, searchable handwriting, or preserved document navigation.

What changes during an export

A note page is not always a single picture. In a note-taking or document app, a page can contain the original PDF page, handwriting strokes, highlights, text boxes, images, links, outlines and other objects. Exporting converts that internal document into a format another application can read. During that conversion, marks can be represented in three materially different ways:

  • Editable PDF annotations: handwriting, highlights, text boxes or images remain separate objects. A compatible PDF viewer can select, move or resize them.
  • Flattened page content: the marks are merged into the visible page. They look like part of the page and are much harder, or impossible, for a recipient to edit as individual annotations.
  • Omitted content: annotations or the page background are not included because an export setting, output format or app feature excludes them.

These choices affect more than appearance. They determine whether recipients can edit a mark, whether handwriting can be searched, whether original PDF outlines and hyperlinks survive, and whether another viewer renders the file as intended. A mark can also be anchored to text, an object or a table cell. If that underlying content moves or is deleted before export, the annotation can move or disappear with it.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

There is no universal rule that every application will render an exported annotation differently. The exact result depends on the source app, operating system, export format, PDF viewer and the document’s structure. Treat a changed appearance as a format or compatibility problem to isolate, not as proof that the handwriting itself was damaged.

Editable versus flattened PDF export

The clearest documented example is Goodnotes, where the two PDF choices preserve different capabilities.

Export choice What recipients can do What it preserves or gives up
Editable PDF export In another compatible PDF viewer, images, text boxes, handwriting and highlighting can be selected, moved or resized. Goodnotes says this format preserves document outlines and original PDF hyperlinks. Handwriting remains annotation data rather than searchable text.
Flattened PDF export The annotations become part of the page appearance, so recipients cannot treat them as separate editable marks in the usual way. Goodnotes recommends this for broad PDF-viewer compatibility. It does not preserve document outlines or original PDF hyperlinks.

Goodnotes describes the navigation trade-off directly: “A flattened export does not preserve document outlines or hyperlinks from the original PDF.” That is a product-specific statement, not a guarantee about every PDF application.

Choose editable export when structure matters

Use the editable option when another person must correct a highlight, move a handwritten note, resize an image or continue marking up the document. It is also the better choice when the original PDF’s outline or links are part of how people navigate it. Test the file in the actual viewer your recipient will use; a viewer that does not fully support those annotation objects may show a different result.

Choose flattened export when a stable appearance matters

Flattening is useful when the recipient needs to see a finished page in a broad range of PDF viewers and should not edit the individual marks. It can reduce surprises caused by unsupported annotation types because the visible marks are incorporated into the page. The cost is loss of editable annotations and, in Goodnotes, loss of the original document outlines and hyperlinks.

Searchability is a separate decision

Handwriting in an editable Goodnotes PDF is not searchable. Goodnotes documents a different path for searchable handwriting: use a flattened export with Enable Handwriting Recognition. Recognition converts the handwriting into characters that can be searched, selected and copied. Recognition quality is not established as universal, so check important names, numbers and symbols in the resulting file.

Why marks appear shifted or missing

The annotation is attached to changing content

Some document editors associate an annotation with a specific text range, object or table cell rather than with fixed page coordinates. Apple Pages calls these Smart Annotations. If you move the connected text, object or cell, the annotation can move. If you delete that content, the annotation can be deleted as well. This behavior is different from a pen stroke drawn on a static page and explains why an annotation may seem to “jump” even before the PDF is created.

The export omitted annotations or the page background

In Goodnotes, missing handwriting, highlights, annotations or even the page background can result when the corresponding inclusion controls are off. An export that contains only annotation objects without the expected background can look blank or misaligned; an export that excludes annotations can show the original PDF without your work.

The output format does not support annotations in that app

Apple Pages includes annotations in PDF, JPEG, PNG or TIFF exports when annotations are turned on. Apple says annotations do not appear in Word, RTF, EPUB, TXT or Pages ’09 exports. Therefore, changing the file type can change the result even when the document itself has not changed.

The receiving viewer handles the PDF differently

PDF annotation support is not identical across viewers. A viewer may display an annotation layer, ignore an unsupported object, substitute a font or apply a different rendering rule. If the file looks correct in the exporting app but wrong elsewhere, record the receiving viewer and its version before changing the original note. A difference limited to one viewer points toward compatibility rather than missing source data.

Flattening changed the feature set by design

Flattening is not an accidental loss. It deliberately merges marks into page content. In Goodnotes, that means no original outlines or hyperlinks in the flattened result. In Adobe Acrobat on iOS, sharing a PDF as a flattened copy prevents recipients from editing annotations in Acrobat on iOS. Adobe says flattening applies when sharing a copy, not when sharing for viewing or review; encrypted PDFs are unsupported, and this flattening option is currently available only on iOS.

How to choose the export you actually need

Decide by the recipient’s job rather than by the file extension alone.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Requirement Prefer Reason and caution
Recipient must move or edit individual marks Editable PDF annotations Objects remain separate, but the receiving viewer must support them.
Most consistent visible page across viewers Flattened PDF Goodnotes recommends flattening for broad compatibility; verify the final file anyway.
Search, select or copy handwriting Goodnotes flattened export plus Enable Handwriting Recognition Recognition is required; inspect the recognized text for errors.
Original PDF outline and hyperlinks must work Goodnotes editable export Goodnotes says flattened export removes these navigation features.
Annotations in a Pages document PDF, JPEG, PNG or TIFF with annotations enabled They are not included in Word, RTF, EPUB, TXT or Pages ’09 exports.
Recipient must not edit Acrobat annotations on iOS Flattened copy shared from Acrobat on iOS Adobe documents this as a sharing-copy option; it is not the same as sharing for review.

When requirements conflict, make the trade-off explicit. For example, a flattened Goodnotes PDF can provide a stable appearance and recognized handwriting, but it cannot retain the original outlines and hyperlinks. An editable PDF can retain those navigation features and allow mark-level changes, but handwriting is not searchable in that export.

Step-by-step troubleshooting for a changed export

  1. Preserve the source. Keep the native note or original PDF unchanged. Do not overwrite it while testing another export.
  2. Identify the exact symptom. Note whether marks are missing, shifted, unselectable, unsearchable, visually different, or whether links and outlines disappeared. Each symptom points to a different export choice.
  3. Check the export type. Determine whether you created an editable PDF, a flattened PDF, an image file or a document format. Do not compare an editable PDF with a flattened copy as if they were equivalent files.
  4. Enable required content. In Goodnotes, turn on Include Annotation and Include Page Background when annotations or the background are missing.
  5. Re-export one affected page. A single-page test is faster to inspect and prevents repeated changes to the full document. Keep the original export for comparison.
  6. Open the test in the recipient’s context. Use the same viewer and, when possible, the same device type the recipient will use. Record the app and version if the appearance differs.
  7. Check document relationships. In Pages, inspect whether the text, object or table cell tied to a Smart Annotation was moved or deleted. In a PDF workflow, check whether the mark was expected to remain an annotation or was intentionally flattened.
  8. Test the needed capability. Try selecting a mark, searching for a handwritten word, opening an original link and using the document outline. A file can look correct while one of these functions has been lost.
  9. Escalate with the right files. If Goodnotes content is still missing after re-exporting with the inclusion settings enabled, follow Goodnotes’ support guidance and provide the native Goodnotes document and exported PDF.

Goodnotes: a precise export checklist

  • For marks that recipients must edit, use the documented editable PDF option and verify selection, movement and resizing in the destination viewer.
  • For a broadly compatible, final-looking page, use flattened PDF export.
  • For searchable handwriting, enable Handwriting Recognition and use flattened export, then test search and copy results.
  • For missing handwriting, highlights, annotations or a page background, confirm Include Annotation and Include Page Background.
  • For preserved outlines and original PDF hyperlinks, avoid the flattened option because Goodnotes says those features are not retained there.

If one page still fails, export that page again and open it in another viewer. If it remains incomplete, send the native document and the exported PDF to Goodnotes support rather than repeatedly editing the only copy.

Apple Pages: annotation rules by output format

Pages treats annotations as part of its document-editing model, and Smart Annotations can follow the content they belong to. Before exporting, check the connected text, object or table cell. Moving that content can move the annotation; deleting it can delete the annotation.

When annotations are turned on, Apple states that they appear in PDF, JPEG, PNG and TIFF exports. They do not appear in Word, RTF, EPUB, TXT or Pages ’09 exports. If a recipient needs the visible ink or markup, choose one of the supported output types and confirm the annotation setting before exporting. Do not infer that a missing mark was lost from the Pages document merely because it is absent from a format that does not carry annotations.

Adobe Acrobat on iOS: flattened sharing

Acrobat on iOS distinguishes between sharing a PDF for viewing or review and sharing a flattened copy. Adobe says a flattened copy prevents recipients from editing annotations in Acrobat on iOS. The option is intended for a shared copy, not for the viewing or review workflow. Adobe also documents two boundaries: flattening is unsupported for encrypted PDFs, and this feature is currently available only on iOS.

Use this choice when the recipient should receive the final appearance rather than editable Acrobat annotations. If collaborative markup is still required, share for review instead of flattening. Test the resulting copy on the device and app version that will receive it.

How to prevent export surprises

  • Agree on the required capability first: editing, search, links and outlines, or visual consistency.
  • Keep a native master: exports are delivery files, not replacements for the source note.
  • Use a small test export: include handwriting, a highlight, a text box, a link and an outline entry when those features matter.
  • Inspect in the destination viewer: verify both appearance and behavior, not just whether the page opens.
  • Label flattened files clearly: recipients should know that individual marks are not intended to be edited.
  • Check the date and version of platform guidance: menu names and feature availability can change, especially on mobile systems.

Handwriting and annotations change on export when their representation changes, when an inclusion setting omits them, when an anchored object moves, or when a viewer interprets the resulting PDF differently. Selecting the export mode from the recipient’s needs—and verifying the final file in that recipient’s viewer—turns an apparently mysterious change into a controllable document decision.
