A delayed Indian GST export refund usually traces to one of two different processes being confused or to a break in the records that feed the claim. Exports of goods with IGST paid generally follow the shipping-bill process in Rule 96. Exports made without payment of tax generally use a FORM GST RFD-01 application for accumulated, unutilized input tax credit (ITC) under Rule 89. The correct fix depends on which route you used.

Start by recording the ARN, return period, refund category, latest portal message and every formal notice. Then reconcile the records for that route, remove duplicate or incomplete portal applications, answer any RFD-03 deficiency memo with a fresh corrected application, and identify whether Customs or a tax officer has placed the claim on hold.

First identify which export-refund route you used

“GST export refund” is not a single workflow. The tax treatment at export determines the records, system and authority that control the claim.

Question Goods exported with IGST paid Exports without payment of tax
Primary legal route Rule 96 of the CGST Rules Rule 89 of the CGST Rules
How the claim starts The shipping bill functions as the refund application after the export manifest/report is filed and a valid GSTR-3B is furnished. An electronic FORM GST RFD-01 application is filed for refund of accumulated, unutilized ITC.
Records that must agree Shipping bill, export manifest/report, GSTR-1 export invoices and GSTR-3B. RFD-01 information, eligible ITC records and the supporting return and export documents required for the claim.
Main processing flow GSTR-1 export data goes to the Customs-designated system, which returns export confirmation; Customs processes the claim when the required information is available. The tax officer processes the electronic refund application and any subsequent deficiency or verification.
Typical blocker Shipping-bill/GSTR-1 mismatch, absent export report, invalid or missing GSTR-3B, Customs hold or risk-based verification. Incomplete application, an RFD-03 deficiency memo, duplicate or out-of-sequence filing, or unsupported ITC.

For export of services, Rule 96 itself directs the refund application into RFD-01 and the Rule 89 process. Do not treat a service-export application as a shipping-bill claim for goods.

Why a Rule 96 goods-export refund is delayed

The export manifest or return is missing

Under Rule 96, the shipping bill is treated as the refund application only after the export manifest or report has been filed and the exporter has furnished a valid GSTR-3B. If either prerequisite is absent, the shipping bill has not yet reached the point at which the electronic refund process can begin.

Check the relevant GSTR-3B filing first, then confirm that the carrier or Customs process has produced the export manifest/report for the shipping bills in question. A shipping bill number by itself does not establish that the refund application has been filed.

Shipping-bill and GSTR-1 details do not match

Rule 96 sends the export invoice details reported in GSTR-1 to the Customs-designated system. If the shipping-bill information and GSTR-1 data differ, the application is deemed filed only on the date the mismatch is corrected. This is why a claim can appear stalled even though the goods physically left India.

Compare, invoice by invoice, the shipping bill number and date, port details, invoice number, taxable value, tax amount, GSTIN and other fields used by the electronic matching process. Correct the source record that is actually wrong rather than submitting another refund application. Preserve the original and corrected filing evidence.

IGST was not reported as paid in GSTR-3B

The GST Portal message “No Outward Supply tax file for the selected return period” means, according to the portal troubleshooting guidance, that IGST was not shown as paid on the relevant export supply in GSTR-3B for that period. Review the export supplies and IGST payment disclosure in the return for the exact period selected. A claim cannot be matched to tax that the return does not show as paid.

Customs or risk-based verification has withheld the claim

Rule 96 permits withholding an IGST refund after a jurisdictional tax officer requests it, Customs determines that export-law requirements were violated, or a risk-based decision requires verification of exporter credentials, including ITC. Some withheld claims are electronically transferred to the tax officer for processing under Rule 89 through a system-generated RFD-01.

Do not assume that “pending” means a data mismatch. Read the specific withholding communication, identify whether Customs or the jurisdictional tax officer is responsible, and respond to the authority named in that communication. A new shipping bill or duplicate RFD-01 will not resolve a verification hold.

Why an RFD-01 ITC refund is delayed

An RFD-03 deficiency memo was issued

RFD-03 is not a request to keep editing the old submission. Rule 89 directs the applicant to rectify the deficiencies listed by the officer and file a fresh refund application. The portal guidance confirms that a fresh application can cover the same period after an RFD-03.

Work through every item in the memo: amend the return or export data where required, replace unreadable or incomplete documents, correct the refund calculation and explain any difference between the claim and the supporting ITC ledger. File the new RFD-01 for the same relevant period, retain the new ARN, and keep the original ARN and memo with your records.

For the two-year filing period, Rule 89 excludes the time between the original application and communication of the deficiency memo when calculating the period for the corrected fresh application. Keep proof of both dates; the exclusion is a legal calculation, not permission to ignore the ordinary limitation period.

A prior draft or claim is already on the portal

The portal may prevent another claim for the same refund category and period when a saved draft or submitted application already exists. The literal message may say: “Refund has been already applied for this month. Kindly exclude.”

Use the portal’s current path, Services → Refunds → My saved/filed application, to look for an unfinished draft or an earlier ARN. Continue and submit the existing application when it is correct, or deal with the existing submission through the available amendment, withdrawal or officer process. Do not create a duplicate merely to make the message disappear.

A preceding return period has not been dealt with

Portal guidance generally requires refund claims of the same type to be filed sequentially by return period, subject to stated exceptions. A later-period claim can therefore be blocked when an earlier period has no claim or nil filing. Review the periods in order and determine whether the missing period requires a substantive claim or a nil filing under the current portal rules.

Portal behavior can change. If the sequence warning does not explain the block, save a screenshot of the message, note the exact period and refund category, and use the current GST help or jurisdictional officer channel rather than guessing which earlier period to submit.

A practical resolution workflow

  1. Classify the claim. Confirm whether you exported goods with IGST paid (Rule 96), exported without payment and claimed unutilized ITC (Rule 89), or exported services, which use RFD-01 under Rule 89.
  2. Create a claim record. Write down the ARN or shipping-bill references, return period, refund category, filing date, current portal status and bank-account details in the GST registration. Attach every RFD-03, notice, withholding message and correspondence.
  3. Read the status literally. “Pending” alone does not establish the cause. Look for a mismatch, deficiency memo, sequence warning, duplicate-application message or named Customs/tax-officer action.
  4. Reconcile the controlling data. For Rule 96 goods claims, compare shipping bills with GSTR-1 invoices, verify valid GSTR-3B filing and confirm the export manifest/report. For Rule 89 claims, reconcile the RFD-01 calculation with eligible ITC and the supporting returns and documents.
  5. Clear portal workflow blocks. Check My saved/filed application, remove the duplicate path, address an earlier-period requirement and correct missing IGST reporting in GSTR-3B where that is the stated issue.
  6. Respond to an RFD-03. Correct each listed deficiency, file a fresh RFD-01 for the same period and preserve the filing and memo dates for the limitation calculation.
  7. Handle a withholding separately. Follow the communication to the named Customs office or jurisdictional tax officer. If the claim has been electronically transferred for Rule 89 processing, provide the records requested in that process rather than filing a second claim.
  8. Review interest only after eligibility is established. Apply the statutory conditions to the particular refund and calculate from the legally relevant receipt date.

How to investigate the records before contacting an officer

Build a period-by-period reconciliation

Make one row for each return period and link the row to the ARN, shipping bills or RFD-01, export invoices, GSTR-1 and GSTR-3B. Mark whether tax was paid on export, whether the manifest/report is available, whether the invoice values match and whether a prior application exists. This prevents a later-period claim from being confused with an earlier-period deficiency.

Separate commercial corrections from portal corrections

If an invoice, shipping bill or return contains an actual tax or value error, correct it through the legally permitted return or Customs procedure and retain the acknowledgement. If the data is correct but the portal has a stale draft or sequence block, document the portal message and existing ARN. Mixing the two can create a second inconsistent record.

Protect evidence of every date

Keep the original submission acknowledgement, correction acknowledgement, RFD-03 communication date, fresh ARN, manifest evidence and all replies. These dates determine when a Rule 96 mismatch is treated as corrected and whether the Rule 89 deficiency-period exclusion can be demonstrated.

Interest on a delayed refund: what the 60-day rule does—and does not—say

Section 54(5) of the CGST Act provides interest where a qualifying refund is not paid within 60 days of receipt of the application. The rate is specified by notification and statutory conditions apply. The 60-day figure is not an official average processing time and does not create automatic interest entitlement for every delayed export claim.

Before seeking interest, establish the correct application-receipt date, whether an RFD-03 replaced the original application, whether the claim was withheld under Rule 96, and whether the statutory conditions for interest are met. Ask the jurisdictional officer to address interest in the context of the specific ARN rather than assuming that every day shown as “pending” is compensable.

When professional help is justified

An Indian GST practitioner or tax adviser who routinely handles export refunds can be useful when the records conflict across Customs and GST systems, an RFD-03 lists several deficiencies, a large ITC balance is under verification, or a withholding communication identifies possible export-law violations. Give the adviser a complete timeline and the reconciled records; professional assistance cannot replace missing manifests, incorrect returns or unsupported ITC.

For a straightforward portal draft or duplicate message, first use the existing application path and correct the stated prerequisite. Escalate when the portal message persists after the underlying record is correct, when an officer has requested information, or when the claim is approaching a statutory filing deadline.

Common mistakes that prolong a claim

  • Using an RFD-01 ITC workflow for goods that were exported with IGST paid instead of resolving the Rule 96 data flow.
  • Submitting a second claim while an earlier draft or ARN remains on the portal.
  • Correcting GSTR-1 without checking whether the shipping bill or Customs record is the field that is wrong.
  • Ignoring a missing or invalid GSTR-3B for the export period.
  • Filing a fresh application after RFD-03 without correcting every deficiency listed in the memo.
  • Assuming a portal “pending” status proves officer delay without checking for a Customs hold, risk verification or missing export report.
  • Claiming interest solely because more than 60 days have passed, without checking the statutory conditions and the effect of a deficiency memo or withholding.

What a complete resolution file should contain

  • GSTIN, legal name and the refund category.
  • ARN, shipping-bill numbers or both, as applicable, with return period and filing dates.
  • Relevant GSTR-1 export invoice data and filed GSTR-3B acknowledgement.
  • Export manifest/report evidence for Rule 96 goods claims.
  • RFD-01 calculation, ITC ledger support and documents submitted with a Rule 89 claim.
  • RFD-03, notices, withholding communications and replies.
  • Screenshots or exact text of portal errors, including the period selected.
  • Proof of corrected filings and the fresh ARN after an RFD-03.

Keeping this file lets the Customs or tax officer see one consistent chain from export to return to refund, and gives you the dates needed to challenge an unexplained hold.
