Genetic diversity is the variation in inherited DNA among bees of the same species and population. It matters because those differences give a population more biological options when disease, drought, heat, changing flowers, pesticides or habitat loss alter the conditions for survival and reproduction. Diversity can improve a population’s capacity to adapt, but it is not a guarantee of survival and a decline in diversity is not, by itself, proof of why a bee population declined.

The practical conservation question is therefore not simply “How many genetic variants are present?” It is how much variation remains, how it is distributed among locations and colonies, whether bees can still exchange genes, and which other pressures are acting at the same time.

Genetic diversity is not the same as bee species diversity

Genetic diversity describes variation among individuals within one species or population. Two western bumble bees may carry different inherited variants even though they belong to the same species. That within-species variation is the focus when scientists measure heterozygosity, mitochondrial haplotypes or runs of homozygosity.

Species diversity describes how many bee species occur in a community and which species they are. A meadow with bumble bees, sweat bees, mining bees and other taxa can have high species diversity even if one of those species has little genetic variation. Conversely, one species can contain substantial genetic variation in a community with few bee species. The two levels affect conservation in different ways and should not be used interchangeably.

How genetic variation can help a bee population

Different individuals may cope with different conditions

Inherited differences can influence traits such as disease response, tolerance of heat or drought, timing of development, foraging behavior and use of particular flowers. If conditions change, a population containing several variants is more likely to include some individuals whose traits remain workable. Those individuals can reproduce and pass on their variants. This is a source of resilience, not a promise that every variant is useful or that adaptation will happen quickly enough.

Variation can support reproduction

Inbreeding increases the chance that related bees carry the same harmful recessive variants and that offspring inherit two copies. In small populations, the loss of unrelated mates can also reduce reproductive options. Honey-bee breeding studies pay particular attention to inbreeding and diversity at the sex-determination locus because mating among genetically similar bees can produce more nonviable or less productive offspring. The relevant risk depends on the size and structure of the breeding population, not on a single diversity number.

Connectivity keeps options from disappearing locally

Gene flow is the movement of genetic variants between locations when bees, queens or males disperse and reproduce elsewhere. Connected habitat can let a small local population receive variants from another population after a bottleneck. Isolation has the opposite effect: when few individuals arrive, drift can remove variants by chance and mating among relatives becomes more likely. Connectivity is especially important for species with fragmented ranges, but the effective distance between populations depends on the species’ movement, nesting habits and landscape.

What causes low genetic diversity?

  • Small population size: random genetic drift removes variants faster when only a few individuals reproduce.
  • Isolation: roads, intensive land use, habitat gaps or unsuitable surrounding areas can reduce movement and gene flow.
  • Bottlenecks: a sudden mortality event can leave only a small subset of the former population to rebuild from.
  • Inbreeding: repeated mating among relatives increases homozygosity and can expose harmful recessive variants.
  • Unequal reproduction: a population may contain many bees numerically while only a small effective number contributes genes to the next generation.
  • Management decisions: a breeding program that repeatedly uses a narrow set of colonies can unintentionally lose variation even while selecting a desirable trait.

Population size and effective population size are not identical. A large visible swarm or a high count at a monitoring site may mask a much smaller number of breeding individuals. Conservation assessments therefore consider demographic history, mating structure and movement between sites rather than relying on a head count alone.

What bee studies show—and why the results differ

Franklin’s bumble bee: low diversity as part of a vulnerability pattern

A 2025 USDA Agricultural Research Service genomic analysis of Franklin’s bumble bee used museum specimens to reconstruct aspects of the species’ history. The project description covers 31 specimens; that is a study sample, not a population-wide estimate that can be applied to every bee species.

The specimens showed remarkably low genome-wide heterozygosity and runs of homozygosity consistent with historical inbreeding. The investigators describe a combination of long-term small effective population size, low genetic diversity and environmental stochasticity as contributing to vulnerability. They found little genomic evidence that pathogens alone explained the decline. This is a case study in interacting risks, not proof that low diversity is the single cause of extinction.

Western and McKay’s bumble bees: diversity and abundance need not move together

Another USDA ARS analysis compared museum samples of the western bumble bee with the closely related McKay’s bumble bee. Genetic diversity decreased over time in the western bumble bee samples, while McKay’s bumble bee did not show the same pattern. Crucially, the measured genetic change did not correlate with the western bee’s sharp abundance decrease in the 1990s.

This comparison prevents a common error: treating a genetic trend as a complete explanation for a population trend. Abundance can respond quickly to habitat, weather, food supply, pesticides, disease or other pressures, while genetic composition may change on a different timetable. Both measurements are useful, but they answer different questions.

Wild honey bees after Varroa-associated mortality: the compartment matters

In a 2015 Nature Communications study of wild honey bees exposed to Varroa-associated mortality, mitochondrial haplotypic diversity declined while nuclear genetic diversity did not measurably change. Mitochondrial DNA is inherited through a different pathway from most nuclear DNA, so a severe event can affect the two measures differently.

The authors discuss queen polyandry and intracolony genetic variation as relevant to retaining diversity. A colony may therefore show a different genetic response from the surrounding population, and a result based on mitochondrial haplotypes should not be presented as a result for the entire nuclear genome.

A solitary specialist sweat bee: connectivity can persist across a range

A 2006 Heredity study of the solitary specialist sweat bee Lasioglossum oenotherae found geographic population differentiation together with evidence of ongoing gene flow. The combination illustrates why conservation plans need both pieces of information: populations can be genetically distinct by location while still exchanging enough individuals to maintain connection. A specialist’s dependence on particular plants or nesting conditions also shapes which corridors are actually usable.

Community studies address a different level

A 2020 Nature Ecology & Evolution study linked parasite patterns over time with bee diversity, abundance and community composition in the system examined. Such work concerns interactions among species in a community. It can show why maintaining a varied bee community matters for ecological processes, but it does not measure genetic variation within one bee species.

How scientists measure diversity

No single metric captures every aspect of a population’s genetic condition. The same population can look stable under one measure and depleted under another.

Measure What it indicates Important limitation
Heterozygosity The proportion of surveyed genetic positions carrying two different variants; low values can indicate reduced variation or inbreeding. Results depend on the genomic regions and samples examined, and a value is not a universal health threshold.
Runs of homozygosity Long stretches where an individual inherited matching DNA segments, often signaling recent or historical mating among relatives. Interpretation depends on segment length, reference data and demographic history.
Mitochondrial haplotypic diversity Variation in maternally inherited mitochondrial lineages. It represents one inheritance pathway and can change differently from nuclear diversity.
Nuclear genetic diversity Variation across the main genome, inherited from both parents. It can remain apparently stable while particular lineages or traits are lost.
Population differentiation and gene flow How genetic variation is divided among locations and whether variants move between them. Distinct populations are not necessarily isolated; differentiation and ongoing gene flow can coexist.

Meaningful comparisons also require matching the study period, specimen coverage, geographic range, bee ecology and environmental context. Museum samples can reveal historical change, but they do not provide a continuous census. A finding in a managed honey-bee stock cannot automatically be transferred to a solitary wild bee.

What low diversity can mean for disease, climate and habitat stress

When diversity is low, a population may have fewer variants associated with resistance or tolerance. If a new pathogen or heat regime favors a missing trait, recovery can be harder. Inbreeding can also reduce fertility or survival in ways that become more severe as numbers fall, creating a feedback loop between demographic decline and genetic decline.

These are risk mechanisms, not deterministic forecasts. A genetically variable population can still disappear if nesting habitat is destroyed, flowers are unavailable, extreme weather repeatedly strikes or mortality exceeds reproduction. A population with low measured diversity can persist if habitat and demography remain favorable. The appropriate conclusion is that genetic condition changes the range of possible responses; it does not replace analysis of immediate ecological pressures.

Conservation actions that protect genetic options

Maintain or restore connections

Protecting habitat in separate patches is more effective when bees can move among those patches. Continuous or stepping-stone resources should include suitable nesting sites as well as forage. For a specialist bee, preserving the host plant without nesting habitat may not create functional connectivity. Movement should be evaluated for the target species rather than assumed from a map.

Protect population size and effective breeders

Conservation programs can reduce genetic loss by preventing sharp declines, protecting multiple colonies or nesting aggregations, and retaining representation from different locations. Monitoring should record trends in abundance and reproduction alongside genetic samples so that a change in one is not mistaken for a change in the other.

Track several genetic measures over time

Repeated sampling can reveal whether heterozygosity, mitochondrial lineages, nuclear variation or inbreeding signals are changing. Using more than one measure is especially important after a mortality event, because mitochondrial and nuclear results may diverge. Sampling design should document dates, locations, sample sizes and whether bees are wild, managed, social, solitary, specialist or generalist.

Manage breeding populations deliberately

For managed honey bees, maintaining genetic resources is an active research and breeding objective. Selecting colonies for a disease-resistance or productivity trait can be useful, but repeatedly selecting from a narrow family can reduce variation. Breeding plans should account for the number of contributing queens and drones, relatedness, sex-locus diversity and exchange among lines. USDA ARS’s fiscal-year 2025 honey-bee project identifies inbreeding, commercial-stock diversity and sex-locus variation as research questions; it is not a universal beekeeper protocol.

Reduce the pressures that make diversity matter more

Genetic conservation works best alongside habitat protection, reliable forage, nesting resources, disease management and attention to drought and other environmental variability. Diverse-bee stewardship and drought-tolerant pollinator seed mixes appear in USDA ARS conservation project work, but a habitat intervention should not be described as a direct method for increasing genetic diversity unless genetic outcomes have actually been measured.

How to interpret a claim about bee genetics

  1. Identify the level: ask whether the claim concerns genes within one species, gene flow among populations or the number of species in a community.
  2. Check the bee and setting: note whether it is a wild or managed bee, social or solitary, specialist or generalist, and which region is represented.
  3. Find the metric: determine whether the result uses heterozygosity, runs of homozygosity, mitochondrial haplotypes, nuclear markers or differentiation.
  4. Match the time scale: a museum-series trend, a post-mortality snapshot and a current field survey cannot be interpreted as equivalent measurements.
  5. Separate association from cause: low diversity may accompany decline without explaining all of it; environmental and demographic evidence must be considered.
  6. Check the sample: a small or geographically narrow sample can support a case study without supporting a universal statistic.

This framework explains why apparently conflicting findings can all be valid. Franklin’s bumble bee shows genomic signals of long-term constraint; western and McKay’s bumble bees show that genetic trends can differ between close relatives; and the honey-bee example shows that even mitochondrial and nuclear measures can respond differently to the same event.

What individuals and land managers can do

People cannot reliably increase a wild bee population’s genetic diversity by adding a product or a single plant. Practical steps are indirect but important: protect flowering resources across the season, retain undisturbed nesting areas, avoid fragmenting habitat, reduce unnecessary pesticide exposure, and support monitoring that samples multiple sites and years. When planting habitat, use regionally appropriate species and design for the bees present locally rather than assuming one seed mix suits every population.

Land managers and conservation groups can coordinate surveys across neighboring sites, protect corridors, and share data on abundance, nesting and environmental conditions. For managed colonies, keep pedigree and movement records, avoid basing an entire breeding population on a few related lines, and use professional genetic or veterinary guidance when a breeding decision could narrow variation. These actions support the conditions under which genetic diversity can persist; they do not substitute for measuring it.

Bottom line

Genetic diversity gives bee populations inherited options, and small, isolated populations are more likely to lose those options through drift and inbreeding. The strongest evidence comes from population-specific studies, not a universal rule: Franklin’s bumble bee shows low diversity alongside historical small effective size and environmental variability; western and McKay’s bumble bees demonstrate that genetic and abundance trends can diverge; and wild honey bees show that mitochondrial and nuclear measures can tell different stories. Effective conservation therefore combines connectivity, adequate breeding populations, habitat and pressure reduction with measurements suited to the species and question.
