A .env file is not dangerous simply because of its name. The risk is that it can contain active credentials—API keys, database passwords, or tokens—and a copy may reach a repository, its commit history, or another place others can access. If a live secret is exposed, treat it as compromised: revoke or rotate it with its provider, update the systems that use it, and check for suspicious activity. Deleting the value from the latest version of the file is not enough.

Why a .env secret can be exposed even after you delete it

Environment files are commonly used to keep configuration out of application source code. That separation helps only if the secret stays out of shared or accessible copies. A developer can accidentally commit a .env file, paste a credential into an issue or pull request, or expose it through another repository location or integration.

Git records changes over time. Removing a secret in a later commit changes the current file, but the earlier commit can still contain the credential. Copies may also exist in clones, forks, logs, or other connected systems. GitHub warns that automated scanners can find publicly exposed secrets in minutes and malicious actors may exploit them within hours; this is urgency guidance, not a measured leak-rate statistic. GitHub’s remediation guide explains why removal alone does not resolve an exposure.

The impact depends on what the credential can access, whether it is still active, how exposed the repository or copy is, and which services depend on it. A narrowly scoped, inactive credential is not equivalent to an active production key with broad permissions—but any credential that was exposed should be handled as compromised until its provider has revoked it.

What to do if you accidentally commit an API key

Prioritize disabling access and restoring dependent services. Avoid treating a clean current file or a green scan as proof that the credential is safe.

  1. Identify the credential and exposure. Record its type, provider, repository, file and line, owner, and whether it is active. Determine whether the repository was public, whether the same value appears elsewhere, and which applications or workflows use it.
  2. Assess urgency and access. Check its permissions, production use, recent activity, and dependencies. An active production credential in a public repository calls for urgent action. Use the provider’s audit or activity information where available.
  3. Revoke or rotate it with the provider. GitHub identifies revocation by the secret’s provider as the key remediation step. If revoking immediately would cause an avoidable outage, create a replacement with only the access required, switch the application to it, verify operation, and then revoke the old credential. Follow the provider’s own rotation procedure.
  4. Update every dependent system. Replace the credential in applications, deployment workflows, stored secrets, and integrations that use it. Test that the replacement works, and confirm the old credential no longer works.
  5. Look for misuse and other copies. Review relevant provider and repository audit logs for unauthorized activity. Search repository content, issues, pull requests, deploy keys, and integrations for copies; remember that the commit history may retain the old value.
  6. Coordinate any history cleanup. Rewriting repository history may require force pushes and can disrupt collaborators or deployments. Work with security leads, consider compliance obligations, and coordinate the cleanup rather than assuming a history rewrite substitutes for revocation.
  7. Document and close the incident. Record what was exposed, when it was revoked, which systems were updated, what log review found, and what prevention changes were made. Close an alert only after remediation is recorded.

Where application secrets should live

Keep credentials out of committed source. GitHub recommends environment variables or a platform’s secret-management feature for application secrets, and a dedicated password manager when you need to share a secret with another person. These options serve different purposes: an environment variable or managed secret supplies an application at runtime; a password manager supports secure human-to-human sharing.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Environment variables: Keep values outside source code and configure them in the environment that runs the application. Protect the environment and its configuration, since moving a value out of a file does not by itself control who can access it.
  • Platform secret stores: Use a hosting or repository platform’s secret feature where appropriate, with access limited to the people and workflows that need it. Check exactly which contexts can read or use each stored value.
  • Dedicated vaults: For broader operational needs, use a managed secrets store suited to the application and deployment setup. Select based on access controls, rotation and recovery needs, and how the application retrieves secrets.
  • Password managers: Use one designed for secure sharing when another person needs a credential. Avoid sending secrets through source code, issues, or ordinary chat.

Whichever storage method you choose, grant the credential only the permissions required, set an expiration when the provider supports it, rotate credentials regularly, and prevent secrets from appearing in logs. GitHub’s recommendations are in Introduction to secret scanning.

What secret scanning and push protection can—and cannot—do

Secret scanning can alert maintainers to supported credentials; push protection can block certain supported secrets before they are pushed when enabled for a repository. These controls reduce the chance of a leak, but they are not guarantees that every credential or every push will be caught.

  • Coverage depends on supported patterns; some older or legacy tokens are not covered.
  • For certain paired patterns, such as an AWS access key and secret, both values must be present in the same file for detection.
  • Large pushes can time out. GitHub documents that public-repository pushes over 50 MB are skipped by push protection.
  • An already-alerted secret may not be blocked again, and a scan timeout can mean scanning happens after the push.

These are GitHub-specific documented limits and may change. Check the current push protection guidance and supported-secret documentation for the applicable repository and pattern. A scanner finding is useful evidence; no alert is not evidence that an exposed credential is harmless.

How to reduce the chance and impact of another leak

  • Keep .env files containing real credentials out of version control, and provide a safe example configuration with names or dummy values instead of usable secrets.
  • Store runtime credentials in environment variables or an appropriate platform secret store; use a dedicated password manager for sharing with people.
  • Apply least privilege: separate credentials by application or purpose where practical, and limit each one to the minimum access it needs.
  • Enable available secret scanning and push protection, but understand their pattern and push-size limits. Do not use them as a substitute for careful handling or incident response.
  • Set expiration and rotation practices where supported, and know who owns each credential and which services depend on it.
  • Redact secrets from logs and avoid copying credentials into issues, pull requests, or other searchable content.
  • Make sure the team can quickly identify an owner, rotate a credential, update dependent systems, and inspect relevant audit logs without avoidable downtime.
