Re-optimize a lakehouse table after substantial writes only when the changes have produced a physical-layout or metadata problem that affects operations. A large load, merge, update, or burst of streaming commits is a reason to inspect the table—not proof that a table-wide rewrite is necessary.
Look for a growing population of small files, higher file-open or metadata overhead, slower planning or reads, poor clustering, accumulating snapshots, or stale manifests. Then select the maintenance operation that fixes that specific symptom. Compaction, reclustering, snapshot expiration, manifest rewriting, and orphan-file cleanup are different jobs.
The practical decision rule
Use this sequence whenever data changes are substantial:
- Identify the table format and write pattern. Delta Lake, Apache Iceberg, and Apache Hudi expose different maintenance services. Batch writes, merges, updates, deletes, and streaming commits create different kinds of debris.
- Inspect the affected scope. Check file counts, file-size distribution, partitions or file groups, query-planning time, read latency, manifests, delete files, and snapshot growth.
- Diagnose before choosing an operation. Small files call for data-file compaction; bad sort or clustering layout calls for reclustering; excessive snapshots call for expiration; metadata bloat may call for manifest rewriting.
- Check automation first. Optimized writes, auto compaction, liquid clustering, or a managed predictive-maintenance service may already be handling the issue.
- Rewrite the smallest useful scope. Prefer affected partitions or file groups when the platform supports it, and account for compute, I/O, write latency, concurrency, and recovery requirements.
There is no cross-format rule such as “run OPTIMIZE every Sunday” or “compact after exactly N files.” The useful trigger is an observed layout or metadata symptom tied to a real workload.

Signals that a table needs attention
Small-file growth
Frequent small-batch writes can produce many undersized data files. Each file adds metadata and file-open work, so a query that touches the same logical data may spend more time planning and opening files even when the total bytes are unchanged. Compare the current file-size distribution with the table’s normal target and examine the partitions or file groups receiving the writes.
Read or planning degradation
Use query latency and planning time as confirmation, not as the only diagnostic. Slower reads can result from small files, poor clustering or sort order, delete files, oversized or fragmented manifests, or an unrelated query-plan problem. Rewriting data will not fix a predicate, join, or statistics issue that is independent of physical layout.
Metadata and snapshot accumulation
Streaming and other frequent commits create not only data files but also manifests and snapshots. A table can need snapshot expiration or manifest maintenance even when its data files are a reasonable size. These operations have different effects on time travel and rollback, so do not substitute one for another.

Write-pattern changes
A new merge-heavy workload, a change from daily batches to continuous micro-batches, or updates concentrated in a few partitions can change the point at which maintenance pays off. Inspect after the change, then establish a measured trigger for that table rather than inheriting a schedule from another workload.
Match the operation to the problem
| Observed condition | Appropriate operation | What it changes | Important qualification |
|---|---|---|---|
| Many small data files | Data-file compaction or bin-packing | Combines files to reduce file-open and metadata overhead | Scope it to affected partitions or file groups when possible |
| Rows are physically scattered for common filters | Clustering or reclustering | Rewrites layout around clustering or sort columns | Column changes and full reclustering can be much more expensive than incremental work |
| Too many retained snapshots | Snapshot expiration | Removes expired snapshot references and files no longer needed by the retention policy | Shorter retention reduces time-travel and rollback availability |
| Fragmented or excessive manifests | Manifest rewriting | Consolidates metadata used to discover data files | It does not compact the data files themselves |
| Unreferenced files left by failed or abandoned writes | Orphan-file cleanup | Deletes files no longer referenced by table metadata | Retention must exceed the maximum duration of an in-progress write |
| Position-delete buildup | Delete-file rewriting or format-specific cleanup | Rewrites delete metadata or data files for more efficient reads | Do not treat it as ordinary small-file compaction |
Delta Lake: when OPTIMIZE is appropriate
Delta Lake’s OPTIMIZE operation compacts small files and can be limited with a partition predicate. Bin-packing is idempotent: repeating it on an unchanged layout has no effect, so a successful run does not by itself justify another immediate run. Continuous small-batch writes are a documented cause of file-count growth.

Check automatic features before scheduling
Delta documentation describes auto compaction as a post-write action that runs only when enough small files meet its threshold. The cited documentation lists auto compaction as available in Delta Lake 3.1 and later; confirm that the deployed engine actually supports and enables it. Optimized writes can reduce small-file creation during the write, although shuffling to produce better files can add write latency. If either feature is active, a separate blanket schedule may duplicate work.
Liquid clustering needs a different trigger
Liquid clustering incrementally reclusters data where needed. Changing the clustering columns does not rewrite existing data. Delta documentation instructs users to run OPTIMIZE FULL to recluster all existing data after a clustering-column change; the cited documentation says this option is available in Delta Lake 3.3 and later. Verify the runtime version before using it. A large table that has never been clustered on the new columns may take hours to rewrite.
Do not disguise a data change as layout maintenance
OPTIMIZE changes file layout without changing table data. Delta best-practice guidance warns that setting dataChange=false on an operation that actually changes data can corrupt the table. Use that flag only when the operation truly has no data-change semantics, and follow the engine’s documented behavior.
Apache Iceberg: separate data, metadata, and retention work
Inspect files before compacting
Iceberg exposes a files metadata table that can be used to inspect file sizes and partitions. Use that view to determine whether streaming or other writes have created enough small files for rewriteDataFiles to be worthwhile. Compaction combines data files, reducing metadata and file-open overhead; it is optional maintenance, not a universal requirement after every commit.
Expire snapshots deliberately
Iceberg creates a snapshot for each write. Snapshot expiration limits metadata growth and removes files no longer needed by the retained history. Expiring a snapshot also removes that version from time travel and rollback, so choose retention from recovery and auditing requirements rather than storage savings alone.

Keep manifest and orphan cleanup distinct
Iceberg provides separate operations for rewriting manifests, rewriting position-delete files, and deleting orphan files. Orphan cleanup requires particular care: the documentation warns that a retention interval shorter than the time a write can take can delete files belonging to an in-progress operation. The stated default interval is three days; increase or preserve it when writes can run longer.

Iceberg guidance for Spark structured streaming notes that frequent commits create additional files, manifests, and snapshots, and recommends regular snapshot expiration. It also describes compaction as a way to improve query efficiency. A recommendation to use a trigger interval of at least one minute concerns commit frequency, not a universal interval for compaction.
An Iceberg maintenance page shows a 500 MB target file-size option as an example operation setting. Treat that as an example parameter for a particular run, not as a universal threshold at which every table must be compacted.
Apache Hudi: distinguish compaction from clustering
Hudi compaction has two stages. Scheduling selects file slices and writes a plan to the timeline; execution reads that plan and performs the rewrite. The trigger strategy determines when scheduling occurs, while the compaction strategy determines which file groups are selected. Incremental scheduling can process only partitions changed since the previous completed compaction, which is useful when updates are localized.
Hudi clustering is a separate table service. It rewrites file layout and can run synchronously or asynchronously. Choose compaction or clustering according to the table’s write mode and the workload’s layout problem; neither is a synonym for snapshot expiration or for another format’s generic “optimize” command.

A maintenance workflow that avoids unnecessary rewrites
1. Record a before-state
Capture file counts and size distribution, affected partitions or file groups, recent commit frequency, representative query planning and execution times, and the current retention window. Without a before-state, it is difficult to tell whether a rewrite delivered a benefit.
2. Check platform-managed maintenance
Look for optimized writes, post-write auto compaction, incremental clustering, or managed predictive maintenance. Confirm thresholds, scope, and whether the service is enabled for this table. Automation can reduce the need for a separate job but does not remove the need to monitor outcomes.
3. Choose a bounded scope
For a load that touched a few partitions, start there. For Hudi, consider incremental scheduling of changed partitions. For Delta, use a partition predicate where the layout and engine allow it. A whole-table rewrite is justified only when the problem is widespread or the format’s operation requires it.
4. Protect concurrent workloads
Rewrites consume compute and I/O, can add write latency, and may conflict with concurrent writers or readers depending on the engine. Run them in a maintenance window or use the platform’s concurrency controls, then verify that commits and readers remain healthy.

Examples of the decision in practice
Large batch merge into a few partitions
Inspect those partitions after the merge. If they contain many new small files and affected queries now open substantially more files, run scoped compaction. If file sizes are healthy but filters no longer align with the physical layout, investigate clustering rather than bin-packing.
Continuous micro-batch ingestion
Monitor both data-file growth and metadata lifecycle. Delta auto compaction may already respond after successful writes when its threshold is met. In Iceberg, schedule snapshot expiration according to the required time-travel window and compact only when the file distribution or query behavior shows a benefit. Do not infer a compaction cadence from the streaming commit interval.
Changing Delta liquid-clustering columns
Changing the columns updates the clustering definition but does not recluster existing files. If the goal is to reorganize all historical data, verify support for OPTIMIZE FULL, estimate the rewrite duration, and plan for its compute and concurrency impact.

Cleaning an Iceberg table after a failed job
Do not immediately delete every unreferenced file. First determine the longest legitimate write duration, retain files for longer than that interval, and then run orphan cleanup. Snapshot expiration is a separate decision governed by rollback and time-travel requirements.
Costs, risks, and safeguards
- Compute and storage I/O: Rewriting data reads and writes large volumes even when the logical rows do not change.
- Write latency: Optimized writes and synchronous maintenance can delay ingestion; asynchronous services trade immediacy for lower writer impact.
- Concurrency: Coordinate rewrites with writers, schema changes, and long-running readers to avoid conflicts or excess resource contention.
- Recovery: Snapshot expiration and aggressive cleanup can remove rollback or time-travel points that an incident process still needs.
- False positives: A high file count is not automatically harmful if files are appropriately sized and query performance is stable.
- False negatives: Healthy file sizes do not rule out poor clustering, manifest overhead, or delete-file problems.
Operational checklist
- Confirm the table format, engine, runtime version, and write mode.
- Inspect files and metadata after the load, merge, update, or streaming burst.
- Compare planning and read performance with a known baseline.
- Check automatic compaction, optimized writes, clustering, and managed maintenance.
- Select compaction, reclustering, snapshot expiration, manifest rewriting, delete-file rewriting, or orphan cleanup based on the diagnosed symptom.
- Use the narrowest supported scope and document the retention and concurrency assumptions.
- Measure the post-maintenance result before scheduling another run.
The bottom line
Re-optimize when data changes have measurably worsened the table’s physical layout or metadata—not merely because a write occurred or a calendar date arrived. Inspect first, match the operation to the failure mode, let supported automation do routine work, and retain explicit control over clustering, snapshots, orphan files, cost, and recovery.
