There is no universal light-sheet microscopy sample chamber. The chamber must match the exact microscope model and configuration, stage insert or holder interface, illumination and detection-objective clearance, sample dimensions, imaging or clearing medium, refractive index, and required translation or rotation. A dish, capillary, FEP tube, or coverslip frame that works on one instrument may be unusable on another.
Use manufacturer documentation for the named microscope and holder as the compatibility authority. The examples below show documented combinations, not a promise that every light-sheet system accepts every format.
What determines whether a chamber fits?
“Light-sheet microscope” covers several optical geometries. Selective-plane illumination systems, lattice systems, rotation-based instruments, and custom arrangements can place different constraints on the sample carrier. Compatibility is a mechanical, optical, and procedural question rather than a chamber-size question alone.

Stage and holder interface
First identify the microscope make, exact model, installed module, and stage insert. The carrier footprint, attachment method, and allowable height are defined by that interface. Leica’s SP8 Digital LightSheet documentation, for example, lists specific mounting frames and z-Galvo inserts; a frame intended for one insert should not be assumed to fit another. ZEISS Lightsheet Z.1 documentation similarly distinguishes universal holders, capillary adapters, plungers, and tips.

Illumination and detection clearance
The chamber must leave a clear optical path while the sample is translated, rotated, or moved through a multiview sequence. Objective nosepieces, illumination arms, mirrors, rotation devices, adapters, and the chamber wall can collide even when the carrier attaches to the stage. The ZEISS Z.1 quick guide warns that some adapters can touch water-immersion detection objectives and that a long adapter can interfere with multiview rotation.
Sample medium and refractive index
Water-immersed live samples, aqueous gels, and solvent-cleared tissue do not necessarily use the same chamber or objective arrangement. ZEISS describes dedicated Lightsheet 7 chambers and optics for water, clearing media, and large specimens, with the optical combination adapted to the refractive index of the selected clearing method. A chamber that is mechanically suitable can still produce aberration or prevent imaging if its windows, immersion liquid, and objectives are not matched to the medium.
Sample size and movement
Record the specimen’s width, height, length, embedding material, and the travel or rotation range needed for the experiment. In Leica SP8 DLS, TwinFlect mirror spacing constrains x travel, while the carrier’s shape and size constrain y travel. Leica specifically notes that a standard 35 mm dish can restrict y movement. A chamber therefore has to fit not only at the starting position but throughout the planned scan.

Standard coverslip-bottom carriers
Some systems accept familiar laboratory carriers when their optical bottom is specified. ZEISS states that Lattice Lightsheet 7 can use standard slides, 35 mm dishes, chamber slides, and multiwell plates with a no. 1.5 coverslip bottom. This is a manufacturer statement for the Lattice Lightsheet 7 standard-carrier configuration; it is not a general approval for other lattice or light-sheet instruments.
Before using a dish or plate, verify the coverslip number and thickness, clear aperture, carrier height, and stage footprint. A dish with the wrong bottom thickness or a raised wall can place the specimen outside the objective’s working range or block an illumination arm.

Dedicated water and clearing chambers
ZEISS Lightsheet 7 documentation lists dedicated chambers and holders for water, clearing solutions, and large specimens, along with syringe, capillary, and universal sample holders. The chamber and optics are selected together with the clearing medium’s refractive index. For cleared tissue, use the chamber and objective combination specified for that clearing workflow rather than substituting a generic glass-bottom dish.
Coverslip mounting frames for Leica SP8 DLS
Leica’s “Using Mounting Frames for Light Sheet Sample Preparation” tutorial describes frames for 24 × 50 mm coverslips and for 30 mm round coverslips. The 24 × 50 mm frame is listed for z-Galvo inserts 158004118 and 158004119. The frame dimensions and insert numbers belong to that Leica workflow; they should be checked against the installed insert before ordering or machining an alternative.
The same tutorial addresses agarose preparation and sealing. A coverslip-mounted chamber should be checked for leaks after assembly. The water leak check described by Leica is a practical verification step before placing a valuable specimen on the stage.
Capillary and universal-holder systems
The ZEISS Lightsheet Z.1 quick guide describes a universal holder used with capillaries, short and long sample adapters, matched plungers, and tips. The guide gives capillary inner-diameter examples of approximately 0.68 mm, 1 mm, 1.5 mm, and 2.15 mm. These dimensions identify components in that holder system, not a universal capillary standard.
Use the adapter length intended for the planned objective configuration. The quick guide’s clearance warning is especially important for water-immersion detection objectives, and the long adapter may obstruct multiview rotation. Confirm clearance with the adapter installed and the stage at every planned extreme.

Agarose cylinders and embedded specimens
Light-sheet protocols commonly suspend embryos, organoids, larvae, or other small specimens in an agarose cylinder or plug. The agarose is a specimen mount inside a carrier; it is not, by itself, a microscope-compatible chamber. The cylinder still needs a holder, capillary, coverslip frame, or other interface that matches the instrument’s geometry and immersion medium.
Choose agarose concentration and dimensions for specimen stability and optical access, then verify that the resulting cylinder does not protrude into an objective or mirror path. If the cylinder is held in a capillary, match the capillary’s inner diameter and length to the designated plunger and adapter.
FEP-tube rotation workflows
Leica’s rotation-device mounting protocol places an FEP tube in the rotation device and a glass-bottom Petri dish on the scanning stage. In the described protocol, Leica specifies an FEP tube length of approximately 38 mm and the same z-Galvo insert types, 158004118 and 158004119, used in the mounting-frame workflow. That length is a protocol-specific instruction, not a universal FEP-tube specification.
FEP tubing can be useful when the specimen must rotate for multiview imaging or when a cylindrical sample mount is needed. Check the tube’s internal diameter, wall thickness, flexibility, sealing method, and rotation-device clamp. A tube with the right nominal length can still fail if its clamp position changes the optical center or if its wall intersects an objective during rotation.
Cuvettes and other protocol-specific formats
Current-protocols guidance describes cuvettes, capillaries, FEP tubes, agarose mounts, and coverslip-mounted specimens as alternative preparation formats. Each is a mounting method that must be paired with a compatible holder and optical path. The name of the format does not establish compatibility with a particular microscope.

How to choose a chamber before you buy or build one
- Write down the exact instrument configuration. Record manufacturer, model, light-sheet module, objective types, stage, insert number, and any rotation or multiview accessory.
- Find the specified holder interface. Check the instrument manual and installation documentation for approved carriers, footprints, attachment screws, capillary adapters, and allowable chamber height.
- Map the complete clearance envelope. Check illumination arms, detection objectives, objective nosepieces, mirrors, rotation devices, adapter tips, and chamber walls at every required x, y, z, and rotation position.
- Describe the specimen and mount. Record dimensions, embedding medium, agarose or gel geometry, capillary or tube dimensions, sealing method, and whether the sample must translate or rotate.
- Match the optical medium. Confirm immersion liquid, clearing solution, chamber windows, coverslip specification, and refractive-index range. For cleared tissue, select the chamber and optics as a documented combination.
- Verify coverslip details. For slides, dishes, plates, and frames, confirm no. 1.5 or other required coverslip number, thickness, clear aperture, and carrier geometry.
- Use protocol dimensions for capillaries and FEP tubes. Match inner diameter, length, adapter, plunger, tip, and clamp to the named holder or protocol. Do not infer fit from the tube or capillary name alone.
- Perform a dry-run and leak check. Assemble the empty chamber, move it through the planned scan, and test sealing with the intended liquid. Leica’s frame tutorial specifically describes checking for water leaks after sealing.
- Get written confirmation for custom or third-party parts. Send the supplier the exact dimensions, insert number, objectives, medium, and movement range. Ask the microscope manufacturer or qualified service provider to confirm clearance rather than relying on a generic “light-sheet compatible” label.
Common compatibility failures and fixes
The carrier attaches but the image is unusable
Likely causes include an incorrect coverslip thickness, a chamber window outside the objective’s working distance, or a refractive-index mismatch. Recheck the optical specification and use the chamber-objective combination documented for the medium.
The stage moves only part of the planned range
A dish wall, frame edge, mirror, or carrier footprint may be limiting travel. Measure the collision point and compare it with the manufacturer’s stated x and y constraints. A smaller or differently shaped carrier may restore travel, but only after clearance is verified.
The objective or adapter collides during rotation
Stop the motion, remove the specimen, and test the empty holder through the full rotation. On Z.1 workflows, check whether the adapter is too long or positioned too close to a water-immersion objective. Use the designated short adapter or a different documented holder only if the instrument guide permits it.
The chamber leaks
Inspect the coverslip seat, gasket, adhesive or sealant, tubing connection, and clamp pressure. Repeat a liquid-only leak test before loading the specimen. A leak-free static test is necessary but does not replace a movement test, because translation or rotation can flex the seal.

A cleared specimen shows aberration or poor penetration
Do not assume the sample is defective. Confirm that the chamber, immersion liquid, objective, and clearing solution were designed for the same refractive-index range. ZEISS’s Lightsheet 7 guidance treats dedicated chambers and optics as part of the clearing workflow.

Which format is appropriate for common experiments?
Small live embryos, larvae, or organoids
An agarose mount in a capillary or a coverslip-based carrier can work when the holder provides the required immersion and movement. Select the format according to the instrument’s designated adapter and objective clearance, not simply the specimen’s size.
Large cleared tissue
Use the system’s dedicated clearing chamber and matched optics when available. Large specimens need enough chamber volume and travel, while the clearing medium’s refractive index determines the appropriate optical path.
Multiview or rotational imaging
Prefer a holder explicitly designed for rotation, such as the documented FEP-tube rotation workflow or a designated universal holder. Check the entire adapter and tube assembly at the maximum rotation angle before adding the sample.
High-throughput plate imaging
A multiwell plate is appropriate only when the microscope explicitly supports its coverslip-bottom geometry and stage interface. ZEISS documents this configuration for Lattice Lightsheet 7; that statement should not be generalized to other systems.
Bottom line for compatibility decisions
Choose the chamber as part of a complete microscope configuration: exact model and insert, objective clearance, sample mount, medium and refractive index, and required movement. Standard slides, dishes, chamber slides, and plates are documented for some systems; dedicated water or clearing chambers, coverslip frames, capillary holders, agarose mounts, and FEP rotation tubes serve other workflows. If the model or interface is unknown, do not purchase a generic chamber on the assumption that it will fit—obtain the instrument documentation and verify dimensions and clearance first.
