A study is computationally reproducible when another researcher can use the same input data, methods, code and analysis conditions to obtain consistent results. That is not the same as a replication, which tests whether a new study using new data reaches a consistent finding. To judge a paper, inspect whether its question, design, sample, procedures, measurements, analysis decisions, data, code, materials and uncertainty are described clearly enough for an independent check.

The distinction matters because a data or code link demonstrates transparency, not that anyone has successfully rerun the work. A direct reproduction requires actually executing the analysis, while a replication addresses a different question about consistency with new observations. The National Academies defines these terms in its 2019 report: Reproducibility and Replicability in Science, Chapter 3.

Reproducibility, replication and generalizability are different tests

Before judging a study, identify which claim is being tested. The terms are sometimes used differently across disciplines, so state the meaning being applied.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Term What is held constant What the check asks
Reproducibility The original data, computational steps and analysis conditions Can another researcher obtain consistent results by rerunning the same analysis?
Replication The research question, while data and usually researchers or setting change Does a new study find a consistent result?
Generalizability The underlying finding is applied to a different population, setting or context Does the result hold beyond the original conditions?

A reproducible analysis can still fail to replicate if the original result was sensitive to sampling, measurement or context. Conversely, a replication can agree with the original even when the original code or data are unavailable. These outcomes answer separate questions and should not be treated as interchangeable.

Why a detailed method is the foundation of checking

A methods section is useful only when it explains how the reported result was reached. The National Academies recommends reporting that is clear, specific and complete, with detail appropriate to the type of study: its recommendation on transparent reporting. A reader should be able to identify the design, population or materials, procedures, measurements, variables, analysis steps and decisions about inclusion or exclusion.

Transparency and successful reproduction are different levels of evidence. A repository link may show that files exist, but it does not establish that the files are complete, correctly versioned or executable. Direct computational reproduction requires an independent person to obtain the materials, install the required environment, run the documented workflow and compare the resulting outputs. That process can require substantial time, specialist knowledge and computing resources.

The National Academies reports that some systematic efforts to reproduce computational results failed in more than one-half of attempts, often because digital artifacts lacked sufficient detail. This is not a universal failure rate for science: the report says the evidence base is incomplete and that estimating the problem across fields is difficult. Read the qualification in Chapter 6 on improving reproducibility and replicability.

A graduated way to describe the evidence

Use precise language rather than assigning a single pass-or-fail label. A study can occupy different levels for different components.

  • Methods are described: the paper explains the design and procedures sufficiently for an informed reader to understand what was done.
  • Materials are available: data, code, protocols or other resources can be obtained, subject to stated restrictions.
  • The computation could be rerun: an independent user has enough information and a workable environment to execute the analysis.
  • The computation was independently rerun: another researcher actually executed the workflow and obtained consistent outputs.

Availability alone does not prove reproduction. Missing dependencies, undocumented preprocessing, inaccessible data or an unrecorded software version can prevent a rerun even when a repository link is present. Conversely, a restriction may be legitimate, such as privacy, licensing or safety requirements, if the authors explain it and provide an appropriate alternative for checking.

Step 1: Define the question and match it to the design

Start with the question the authors say they are answering, then test whether the design can answer it.

  • Is the research question explicit rather than implied by the results?
  • Are the main exposure, intervention, comparison and outcome variables identified?
  • Does the design—such as an experiment, cohort study, survey, case-control study, simulation or secondary-data analysis—fit the claim?
  • Are comparison groups, controls, randomization or allocation procedures described where they matter?
  • Is the unit of analysis clear: person, sample, visit, image, transaction, site or another unit?

Watch for a mismatch between a descriptive design and a causal conclusion. A cross-sectional association, for example, does not by itself establish that one variable caused another. The method should explain what was measured and what inference the design supports.

Step 2: Check people, samples and materials

Population and sampling

The paper should identify the target population, recruitment or sampling frame, sample size, dates or setting and any eligibility criteria. Exclusions should be stated with counts and reasons, not hidden in a flow diagram or described only as “quality control.” If participants, specimens or records were lost, the point at which they were lost and the effect on the analysis should be clear.

Relevant variables

Important biological, demographic or contextual variables need more than a mention. Authors should identify which variables were collected, why they were relevant and how they were handled analytically. NIH guidance emphasizes attention to relevant biological variables and authentication of key biological or chemical resources in applicable biomedical studies. Those expectations come from a 2015 policy notice, NOT-OD-15-103; they are policy context, not a universal checklist for every field or current funder requirement.

Materials and instruments

For physical or biological work, look for identifiers, versions, manufacturers where relevant, preparation conditions, calibration, storage and authentication information. For surveys or behavioral tasks, the exact instrument, language, scoring rules and administration conditions matter. “Standard methods were used” is not enough when a small protocol variation could change the outcome.

Step 3: Reconstruct the procedures and measurements

Read the methods as if you had to train a new member of the study team. Can that person determine the sequence of actions, timing, doses or settings, environmental conditions and decision points?

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Are protocols, instruments, software interfaces or laboratory conditions specified?
  • Are measurements defined operationally, including units, detection limits, scoring and quality checks?
  • Were observers, raters or analysts blinded, and how was consistency assessed?
  • Were repeated measurements, batch effects, calibration or instrument drift handled?
  • Do the reported figures and tables use the same definitions and time windows described in the methods?

Look for changes made after data collection. A changed endpoint, revised eligibility rule or different measurement window can be legitimate, but the paper should identify it and explain why. Without that trail, readers cannot distinguish a planned decision from one selected after seeing the results.

  • What You Get: Anker USB-C Hub (7-in-1), welcome guide, 18-month warranty, and our friendly customer service.

Step 4: Audit the analysis and decision trail

Methods should state the statistical or computational procedures, not merely name a software package. Check whether the paper identifies the model, variables, transformations, assumptions, covariates, missing-data handling, multiplicity adjustments and criteria for interpreting uncertainty.

Exploratory versus confirmatory work

Exploratory analyses generate hypotheses; confirmatory analyses test hypotheses specified in advance. A paper can contain both, but it should label them. Treating an unexpected pattern as if it had been predicted overstates the strength of the evidence.

Inclusion, exclusion and stopping rules

Record when major decisions were made. Did the authors decide the sample size, stopping point, outlier rule or model before examining the outcome? Were all collected outcomes reported, or only those that reached a preferred threshold? A transparent explanation does not make every choice correct, but it lets readers evaluate its consequences.

Uncertainty and effect size

Look beyond a binary significance statement. The paper should report estimates with appropriate measures of precision, explain measurement uncertainty and discuss inferential uncertainty. A narrow estimate based on a biased sample is not automatically more credible than a wider estimate from a well-designed study.

Step 5: Inspect the digital trail in a computational study

For a computational result, the reproducibility package should connect the reported claim to the exact files and steps that generated it. The relevant components are:

Component What to look for Typical failure when missing
Input data Complete files or a documented access route, identifiers, data dictionary and version or release date The analysis cannot be rerun or the wrong data release is used
Code Scripts or notebooks for preprocessing, analysis and figure or table generation, with an execution order Manual steps or hidden transformations change the result
Computational methods Algorithms, parameter values, random seeds where relevant and hardware or parallelization details Results vary because defaults or nondeterministic steps are undocumented
Environment Language and package versions, operating system, containers or lockfiles and installation instructions Dependencies no longer install or produce different outputs
Intermediate and output data Processed data, logs, model objects or generated figures for steps that are expensive or nondeterministic An independent user cannot locate where their output diverged

Follow the chain from a headline figure to its source table, processed data, analysis script and raw input. File names should be stable and the repository should state a version, release or commit. If the data are restricted for privacy, licensing or security reasons, the authors should describe the restriction, the access process and any synthetic, summary or executable alternative that permits checking.

  • Please Note: To reach 10Gbps speed, keep the cable under 3.3 ft. For USB A Male to USB C adapters, try flipping the USB C connector. USB C Male to USB A adapters support bidirectional 10Gbps transfer within 3.3 ft

Step 6: Check materials, provenance and resource identity

Materials are part of the method, not an appendix to it. A reader should know where a dataset, specimen, cell line, reagent, instrument or external service came from and which properties could affect the result.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Are identifiers, catalog numbers, versions or provenance records supplied where applicable?
  • Are transfers, fees, licenses or institutional approvals needed to obtain the material?
  • Does the paper disclose modifications, filtering, normalization or other preparation?
  • Can a replacement resource be distinguished from the exact resource used?

When material access is limited, judge whether the limitation is disclosed and whether it prevents only an exact rerun or also a meaningful independent check. A restricted clinical dataset may still support verification through a controlled-access process; an unreported proprietary preprocessing service may leave a more serious gap.

Step 7: Evaluate scope, limitations and generalizability

Authors should state which populations, settings, instruments and time periods their evidence covers. Ask whether the conclusion extends beyond those boundaries and whether the paper provides evidence for that extension.

  • Are measurement limitations and known sources of bias discussed?
  • Could selection, attrition, confounding or batch effects alter the result?
  • Are the studied participants or samples representative of the claimed target population?
  • Does the analysis distinguish statistical uncertainty from uncertainty about transport to another context?

Generalizability is not established by a broad sentence in the conclusion. It depends on the similarity of populations, settings, measurements and mechanisms. A carefully reproducible analysis may still have a narrow domain of application.

Preregistration helps, but it is not a quality guarantee

Preregistration records a planned question, design or analysis before results are known. It can help readers compare planned and reported analyses and identify which findings were confirmatory or exploratory. The National Academies discusses preregistration alongside data, code, materials and design transparency in its chapter on improving reproducibility: https://www.nationalacademies.org/read/25303/chapter/9.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Preregistration does not guarantee sound measurement, adequate power, unbiased sampling or correct execution. A registered analysis can be poorly designed, and an unregistered analysis can be transparent and informative if the authors accurately label its exploratory status and explain decisions. Treat the registration as one piece of the decision trail.

How to compare two studies without inventing a reproducibility score

When two papers address a related question, compare the dimensions that determine whether their results can be checked and interpreted:

Comparison axis Questions to ask
Question and setting Are the question, population, setting and time period actually the same?
Design and measurement Do the studies use comparable designs, instruments, protocols and outcome definitions?
Sample and exclusions How were participants or observations selected, removed and retained?
Analysis choices Do models, covariates, transformations, stopping rules and multiplicity handling differ?
Artifacts Are data, code, materials, dependencies and intermediate outputs available and connected to the reported results?
Planning Was an analysis plan preregistered, and do reported analyses match it?
Uncertainty and scope Are precision, limitations and generalizability comparable?

These axes support a reasoned comparison, not a universal reproducibility score. The National Academies notes that standards for direct and indirect reproducibility assessments are not universal or clear-cut.

What a failed reproduction or replication does—and does not—show

If a rerun with the original data does not match, first look for differences in software versions, preprocessing, random seeds, missing files, undocumented manual steps and hardware-dependent behavior. A failed rerun may reveal an incomplete computational record rather than a false scientific claim.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

If a new study fails to replicate, compare its population, measurements, protocol, sample size, outcome definition and analysis with the original. Differences in uncertainty, measurement limits or context can produce different results. A non-replication calls for examination of methods and conditions; it does not, by itself, establish fraud, misconduct or that the original finding was necessarily wrong. The National Academies explains this distinction in its definitions and transparency discussion: Chapter 3 and Chapter 6.

How NIH frames rigor and transparency

The National Institutes of Health defines scientific rigor as “the strict application of the scientific method to ensure unbiased and well-controlled experimental design, methodology, analysis, interpretation and reporting of results.” Its current resources on rigor and reproducibility are collected at NIH Enhancing Reproducibility through Rigor and Transparency.

That definition is useful because it covers the entire path from design to reporting. It does not reduce rigor to a particular statistical test or repository. Study- and funder-specific requirements can change, so use the current instructions for the field or grant program when compliance is the question. The 2015 NIH notice remains useful policy context for robust design, relevant biological variables and resource authentication, but it should not be presented as a universal current rule.

  1. Question and design: Is the question clear, and does the design support the stated inference?
  2. Population and sample: Are recruitment, eligibility, sample size, attrition and exclusions documented?
  3. Variables and materials: Are relevant variables, instruments, resources and provenance identified?
  4. Procedures: Could another team understand the sequence, conditions and measurement process?
  5. Analysis: Are models, preprocessing, missing-data rules, outliers and decision timing stated?
  6. Planning: Are exploratory and confirmatory analyses distinguished, with a registration or protocol when available?
  7. Digital artifacts: Can you obtain the data, code, dependencies and intermediate outputs needed for a rerun?
  8. Traceability: Can each major figure or table be connected to the exact analysis step that produced it?
  9. Uncertainty: Are measurement error, inferential precision, limitations and scope discussed?
  10. Access constraints: Are privacy, licensing, fees or transfer restrictions disclosed with a credible checking route?

At the end, describe the evidence level precisely: methods described, materials available, computation rerunnable or computation independently rerun. That statement tells readers what has actually been established without overstating the result.

Common warning signs and constructive follow-up

  • “Data available on request” with no procedure: ask where the data are deposited, who can obtain them and what restrictions apply.
  • A repository containing only a final figure: look for raw or processed inputs, scripts, version information and a documented execution order.
  • Unexplained exclusions: request the inclusion flow, reasons and sensitivity analyses if they affect the outcome.
  • One preferred result among many outcomes: check whether all prespecified outcomes and analyses are reported.
  • Generic method language: identify the missing parameter, instrument setting, protocol condition or software dependency that would change a rerun.
  • Broad claims from a narrow sample: compare the studied population and setting with the population named in the conclusion.

A courteous technical query should identify the exact missing artifact or method detail, explain why it affects verification and ask for a versioned file, protocol, access route or clarification. Keep the request focused on reproducibility rather than assuming intent.
