Chromatin remodeling is the regulated reorganization of nucleosomes—the structures made when DNA wraps around histone proteins. Specialized remodeling complexes, many of them powered by ATP hydrolysis, can slide nucleosomes, reshape how DNA is wrapped, remove histones, or exchange histone variants. Those changes alter access to promoters, enhancers, and transcription-factor binding sites. Gene expression can therefore rise or fall, depending on which DNA sequence is affected, how it is repositioned, and which regulatory proteins are present.
Start with chromatin: DNA packaged without losing regulatory access
Long DNA molecules must fit inside the nucleus. They are packaged with positively charged histone proteins into repeating units called nucleosomes. In a nucleosome, roughly 147 base pairs of DNA wind around a histone protein core. Arrays of nucleosomes form chromatin, a dynamic material rather than a permanently fixed scaffold.
Packaging creates a control problem: transcription factors, RNA polymerase, and other DNA-binding proteins need to contact particular sequences, but those sequences may be wrapped around histones or positioned between nucleosomes. Cells solve this problem partly by changing nucleosome placement and composition. This regulated rearrangement is chromatin remodeling.

The relevant question is not whether an entire chromosome is simply “open” or “closed.” Access is local. A nucleosome may block one transcription-factor site while leaving a neighboring sequence available, and the same region can change state in response to developmental signals or cellular conditions.

The NCBI overview Chromatin Dynamics describes this relationship between nucleosome organization and access to regulatory DNA.
What chromatin remodeling means—and what it does not mean
In the narrower mechanistic sense, chromatin remodeling changes a nucleosome’s position, structure, or composition. The change can occur while histones remain associated with DNA, or it can involve removal or replacement of histone components.
Chromatin remodeling is distinct from a histone modification. Histone modifications are covalent chemical changes to amino-acid residues on histone proteins, such as adding or removing a chemical group. Remodeling is a physical reorganization of nucleosome–DNA relationships. The two systems communicate: a remodeler may recognize modified chromatin, and a modification may influence which remodeler is recruited. They are related regulatory mechanisms, not interchangeable names.

How ATP-dependent remodelers change nucleosomes
Many remodeling complexes contain an ATPase motor. The motor binds a nucleosome and couples ATP hydrolysis to changes in histone–DNA contacts. Energy input does not force one universal result. Depending on the complex and its partners, the same broad machinery can produce several structural outcomes.
| Remodeling outcome | What changes | Possible effect on DNA access |
|---|---|---|
| Sliding | The nucleosome moves to a different position along the same DNA molecule. | A promoter or transcription-factor site may be uncovered, or a previously exposed sequence may become wrapped and less accessible. |
| DNA exposure or restructuring | Histones stay associated, but DNA unwraps or the nucleosome adopts a different configuration. | Proteins can gain access without complete histone removal. |
| Eviction | The histone octamer is removed from a DNA segment. | The segment has increased physical access until another nucleosome or complex occupies it. |
| Histone exchange | One or more histones are replaced, potentially with a variant histone. | The new nucleosome can have different stability, interaction partners, or regulatory behavior. |
These are alternative outputs, not mandatory steps in a single pathway. A remodeler’s outcome depends on its ATPase, accessory subunits, the DNA sequence and nucleosome landscape, nearby histone modifications, and transcription factors already bound. The 2007 review Mechanisms of ATP Dependent Chromatin Remodeling details how ATP-driven changes in histone–DNA contacts support movement and restructuring.
Sliding: moving the obstacle
During sliding, the histone core remains associated with DNA but changes position. If a nucleosome sits over a transcription-factor binding site, moving it away can expose that site. Moving the same nucleosome over a previously exposed site can reduce access. Sliding therefore has no inherent “on” or “off” direction for transcription; the genomic destination determines the consequence.
Restructuring: changing how DNA is presented
A remodeler can alter the path or wrapping of DNA around a nucleosome. Even a partial change in exposure may determine whether a transcription factor can bind. Because the histone core remains present, this outcome differs from eviction, which removes the major protein barrier from that segment.

Eviction: removing a nucleosome
Eviction creates a nucleosome-depleted interval with greater opportunity for DNA-binding proteins to contact the sequence. The increase in access is not a guarantee of transcription: activating factors still need to be present, and other repressive proteins can occupy or compact the region.
Exchange: installing a different histone component
Histone variants can change nucleosome stability and the proteins that recognize a region. Exchange can therefore reconfigure a regulatory site without simply leaving it bare. Its expression effect depends on the variant, the location, and the other factors assembled there.
Major remodeler families are related but not interchangeable
Four frequently discussed ATP-dependent families are SWI/SNF, ISWI, CHD, and INO80. Family names identify related molecular machines, not a single activity shared identically by every complex.

|---|---|---|
| SWI/SNF | ATP-dependent nucleosome remodeling complexes that can reposition or remove nucleosomes at regulatory regions. | Subunit composition and recruited DNA-binding partners direct where the complex acts and what structure it produces. |
| ISWI | Remodelers known for organizing nucleosome spacing and positioning. | Accessory proteins and local chromatin features determine whether spacing supports or limits access to a regulatory sequence. |
| CHD | Chromodomain-containing remodelers that can connect ATP-driven remodeling with chromatin signals. | Different CHD complexes recognize different partners and chromatin contexts. |
| INO80 | Remodelers involved in nucleosome movement and histone exchange. | The local DNA region and associated factors influence whether exchange or repositioning predominates. |
The 2023 review Energy-driven genome regulation by ATP-dependent chromatin remodellers emphasizes that these machines organize nucleosome positioning and composition along DNA. Their family label alone does not predict whether a particular gene will be activated or repressed.

How remodeling changes gene expression
Transcription changes when the access of regulatory proteins changes. A transcription factor can bind its recognition sequence only if the sequence is physically reachable and the factor is present in the cell. Remodeling adjusts that reachability.
When remodeling supports activation
Suppose a nucleosome covers a promoter or an enhancer site required by an activating transcription factor. A remodeler may slide the nucleosome away, expose part of the DNA, restructure the nucleosome to reveal the recognition sequence, evict the histone octamer, or exchange a histone for a more permissive configuration. The transcription factor can then bind more efficiently, recruit additional coactivators, and help assemble the transcription machinery. In this context, remodeling is associated with increased transcription.
When remodeling restrains transcription
The same classes of action can reduce expression. Sliding may place a nucleosome over a promoter or factor-binding site. Restructuring may hide a sequence that had been exposed. A remodeler can also help establish an ordered nucleosome array that limits nonspecific access. If a repressive factor is recruited, remodeling may reinforce its occupancy rather than remove it.

Expression depends on the location, direction, and regulatory context of the rearrangement. The affected sequence might be a promoter, an enhancer, a boundary, or a region used by a repressor. The available transcription factors, cofactors, histone-modifying enzymes, DNA methylation state, and neighboring nucleosomes all influence the result. Remodeling changes the probability that regulatory proteins can bind; it does not independently dictate a gene’s final output.

Remodeling and transcription operate as a coupled process
Chromatin remodeling is often described as if it happens first and transcription follows. In cells, the relationship can be interdependent. As RNA polymerase moves through a gene, it encounters nucleosomes that must be disrupted, repositioned, or reassembled. ATP-dependent remodeling motors and the polymerase’s own nucleosome-disrupting activity can cooperate, allowing transcription to continue while chromatin structure is restored behind the polymerase.
The review Collaboration through chromatin: motors of transcription and chromatin structure discusses these models of cooperation. This means a change in transcription can influence chromatin organization, while chromatin organization in turn affects how efficiently transcription proceeds.
A concrete sequence of events at a regulatory site
- A regulatory signal brings a factor to DNA. A transcription factor or other DNA-bound protein recognizes a sequence near a gene, but a neighboring nucleosome limits how much of the site is exposed.
- A remodeling complex is recruited. Protein–protein interactions, DNA features, and existing chromatin signals help recruit a compatible ATP-dependent remodeler.
- ATP hydrolysis drives a structural change. The complex changes histone–DNA contacts and may slide, restructure, evict, or exchange the nucleosome.
- Access changes at the specific sequence. The transcription factor may now bind more strongly, or the sequence may become less available if the nucleosome moves over it.
- Other regulators determine the outcome. Coactivators, repressors, RNA polymerase, and additional chromatin factors interpret the new configuration.
- Chromatin is adjusted during transcription. If polymerase proceeds through the region, remodeling and nucleosome reassembly can continue as part of the transcription cycle.
This sequence is a framework, not a fixed timetable. Some factors can bind before remodeling, while others require a remodeler to expose their site. Different complexes can also act repeatedly or cooperate at the same locus.

Common misconceptions to avoid
- “Chromatin remodeling is just histone modification.” Remodeling physically changes nucleosome position, structure, or composition; modification changes histone chemistry. They can interact but are not synonyms.
- “An open region is always active.” Greater access helps only if the necessary activating proteins are present. An exposed sequence can also recruit a repressor.
- “A remodeler always removes histones.” Eviction is one possible outcome. Sliding, restructuring, and histone exchange are also common mechanistic possibilities.
- “Every remodeling event activates transcription.” A nucleosome can be moved onto a regulatory site, or a remodeler can help organize a repressive configuration.
- “One remodeler family has one universal job.” Complex subunits, recruited partners, DNA location, and chromatin state alter the behavior of individual complexes.
- “Remodeling alone determines gene expression.” Transcription factors, polymerase, cofactors, histone regulators, and the transcription process itself all contribute.
How to analyze a remodeling claim
When reading a paper or explanation, ask five questions:
- Which nucleosome or DNA region is being changed?
- Is the reported event sliding, restructuring, eviction, or histone exchange?
- Which remodeler complex and accessory partners are involved?
- Does the rearrangement expose or cover the particular regulatory sequence under discussion?
- What other factors are present to convert that access change into more or less transcription?
These questions prevent a broad “open versus closed chromatin” label from replacing the mechanistic details that determine the outcome.
