A chemical reaction network is a map of molecule types, the reactions that convert them, and (when relevant) which molecules catalyze those reactions. Origin-of-life researchers use these maps to test whether chemistry could form a self-sustaining web before modern cells, genes and enzymes existed.

The strongest formal test is a reflexively autocatalytic and food-generated set, or RAF. A RAF can show that a specified collection of reactions is collectively supported by environmental inputs and its own catalysts. It cannot, by itself, prove that the network existed on early Earth, that its reactions ran fast enough, or that it evolved into life.

What a chemical reaction network represents

At its simplest, a chemical reaction network is a directed description of chemical change. Molecule types are the nodes; reactions are the transformations connecting reactants to products. If a reaction is written as A + B → C, the network records that A and B are consumed (or used) to produce C. A network can contain thousands of such reactions and can be studied without drawing every molecule as a physical structure.

Formal origin-of-life models add two pieces of information that an ordinary reaction list may omit: catalysis and environmental availability. A catalyst is a molecule type that accelerates a reaction without being consumed by it. A food set is the collection of molecule types assumed to be supplied by the surroundings, such as simple compounds made available by geochemical processes. The model then asks what can be built from that food and which reactions can help one another.

The four ingredients in a formal system

  • Molecule types: the chemical species included in the model.
  • Reactions: transformations that consume a set of reactants and produce a set of products.
  • Catalysis assignments: statements that a molecule type catalyzes a particular reaction.
  • Food set: molecule types treated as present from the environment rather than made by the modeled reactions.

This separation is useful because it makes assumptions visible. Changing the food set changes what counts as an available starting material. Changing the catalysis assignments changes which reactions can support one another. Two networks with the same reactions can therefore have different conclusions if they assume different environmental inputs or catalytic relationships.

Why autocatalysis matters

Autocatalysis means that products of reactions help promote reactions in the same system. It does not necessarily mean that every molecule makes a copy of itself. In a collective autocatalytic network, one reaction may produce a catalyst for a second reaction, while the second produces a catalyst for a third, and another reaction supplies a catalyst needed by the first. The catalytic support is distributed across the network.

This collective view addresses a major origin-of-life problem: before genetically encoded proteins, what could have organized useful chemistry? A network whose products promote additional reactions could, in principle, maintain chemical production from a continuing supply of simpler compounds. The idea is a proposed bridge between relatively unorganized prebiotic chemistry and later metabolism, not a claim that a modern cell existed without genes.

What RAF means mathematically

RAF is shorthand for reflexively autocatalytic and food-generated. Both conditions must hold for the selected reaction subset.

Reflexively autocatalytic

Every reaction in the subset must have at least one catalyst available from the food set after the subset’s own reactions have been applied as far as possible. Availability can therefore arise directly from the food or indirectly when an earlier reaction in the same set produces the catalyst.

Food-generated

Every reactant required by every reaction in the subset must be obtainable from the food set by using reactions in that subset. A reaction cannot qualify merely because its catalyst is present; its starting materials also have to be reachable from the assumed environmental inputs.

Together, these conditions define a network-level property. A RAF is a self-supporting catalytic organization relative to a particular reaction list, catalysis map and food set. It is not the assertion that each molecule catalyzes its own formation, and it is not a statement about whether the chemistry is historically real.

RAF and CAF are different tests

A constructively autocatalytic and food-generated set, or CAF, is a more restrictive form of RAF. It must satisfy the RAF conditions and also permit a step-by-step ordering. For each reaction in that order, its reactants and at least one catalyst must already be in the food set or have been produced by earlier reactions.

Question RAF CAF
What is guaranteed? Every reaction has an available catalyst, and all reactants are food-generated within the set. All RAF conditions, plus a constructive sequence in which each reaction has the needed reactants and a catalyst when it is reached.
Can an initial uncatalyzed step be needed? Yes. A RAF may rely on a spontaneous reaction to produce the first catalyst or intermediate. The ordering rules out that kind of unsupported step within the stated set; each step must be supported when scheduled.
How to interpret the result A candidate self-sustaining catalytic organization under the model. A candidate organization with a more direct constructive pathway under the model.

Confusing the two leads to overstatement. Finding a RAF does not demonstrate that the network can start immediately under the assumed conditions. A CAF supplies stronger information about initiation order, but it still inherits every limitation of the underlying reaction and catalysis assumptions.

How the RAF algorithm tests a network

Wim Hordijk’s formal 2023 note describes an iterative RAF algorithm. Conceptually, it performs a closure calculation and removes unsupported reactions until no further changes are possible.

  1. Specify the system. List molecule types, reactions, catalysis assignments and the food set. The result depends on all four inputs.
  2. Compute food closure. Starting with the food set, add products of reactions whose reactants are already available. Repeat until no additional molecule types can be generated.
  3. Check catalysts. Retain only reactions whose assigned catalyst is present in the current closure. A reaction with an unreachable catalyst cannot support the RAF.
  4. Remove unsupported reactions and repeat. Deleting a reaction can make some products, reactants or catalysts unreachable, so the closure and catalyst checks are run again.
  5. Read the result. If reactions remain, the nonempty result is the unique maximal RAF for that input system. If none remain, the specified system contains no RAF under those assumptions.

“Maximal” means that the algorithm returns the largest RAF contained in the supplied system, not that it has found the largest or best network possible in nature. The calculation answers a precise question about the model; it does not independently test reaction rates, temperatures, solvent conditions, geological availability or side reactions.

A small abstract example

Imagine a food set containing molecule types A and B. Reaction R1 converts them into C; C catalyzes R2, which converts A and C into D; D catalyzes R1. If R1 and R2 are both included, the reactions can support one another: food molecules permit the first products, those products supply catalysts, and the catalysts keep both transformations available.

Whether this pair is a RAF depends on the exact formalization. If R1 needs D as its catalyst, the system may require one uncatalyzed occurrence of R1 to make C and eventually D. That can still satisfy RAF conditions if all reactants are food-generated and the catalysts lie in the closure. It would not meet a stricter constructive ordering that requires every reaction to have a catalyst already available at the moment it is initiated. The example illustrates why RAF and CAF answer different questions without claiming that A, B, C or D represent a particular early-Earth chemical pathway.

How this connects to the origin of life

Life depends on sustained chemical organization. Modern organisms maintain networks that acquire resources, build molecules, regulate reactions and reproduce. Before genes encoded enzymes, however, there may have been no dedicated biological catalysts. Autocatalytic-network models explore whether chemical products themselves could have supplied enough catalytic organization to keep a primitive metabolism running.

In this framing, the proposed transition has several stages: environmental chemistry supplies a food set; reactions transform those inputs; some products catalyze additional transformations; and the resulting network becomes more productive or persistent than isolated reactions. RAF analysis provides a way to identify candidate organizations in a large reaction space instead of inspecting every reaction individually.

Reviews published in 2018 and 2019 describe autocatalytic sets as possible intermediates between prebiotic chemistry and genetically encoded proteins. A 2020 review of autocatalytic chemical networks at the origin of metabolism reports that RAF analyses of modern metabolic networks have been interpreted as consistent with an autotrophic origin of metabolism. “Consistent with” is the important qualification: the result supports compatibility with a hypothesis, not proof of a unique historical route.

What a RAF result can and cannot establish

What it can establish within the model

  • Whether the selected reactions are collectively catalytic relative to the specified food set.
  • Whether every required reactant can be generated from that food set using reactions in the selected set.
  • Whether a maximal RAF exists and which reactions belong to it under the algorithm’s rules.
  • Whether a stricter CAF ordering is available for the candidate set.

What it cannot establish on its own

  • That the reactions occurred on early Earth or in any particular geological setting.
  • That concentrations, temperatures, solvents, pH and energy sources make the reactions feasible.
  • That catalysts work quickly enough, selectively enough or continuously enough to sustain production.
  • That unmodeled side reactions, degradation or dilution would not destroy the network.
  • That the network reproduces with heritable variation or can undergo Darwinian evolution.
  • That the network was the first metabolism or the only route from chemistry to life.

A topology-only result is therefore best read as a hypothesis generator. Chemical kinetics, thermodynamics, laboratory experiments and geological evidence are needed to test whether a mathematically supported network could persist in a plausible environment.

Autocatalysis is not yet evolution

Self-maintaining chemistry and living evolution overlap but are not identical. Experimental reviews, including the 2021 review on self-reproduction and Darwinian evolution in autocatalytic chemical reaction systems, evaluate additional criteria:

  • Self-reproduction: the system makes more of its organization, not merely more of one product.
  • Variation: descendants or competing organizations differ in composition or performance.
  • Heredity: useful differences persist often enough to be transmitted.
  • Differential fitness: some variants leave more descendants or persist more effectively than others.

A RAF can be a chemically self-supporting set without satisfying these evolutionary conditions. Conversely, a system might show reproduction-like behavior yet fail to maintain a broad catalytic network. Origin-of-life arguments need to state which property has actually been demonstrated.

  1. Inspect the boundary. Which molecule types are placed in the food set, and what environmental process is supposed to supply them?
  2. Separate catalysis from reaction. Is each catalytic assignment experimentally supported, chemically plausible, or simply a modeling assumption?
  3. Check the closure. Can every reactant be generated from the food set, or does the network quietly import an unavailable intermediate?
  4. Ask about initiation. Does the candidate require an uncatalyzed event? If so, is it a RAF only, or does it also have a CAF ordering?
  5. Look for rates and conditions. A graph does not provide concentrations, activation barriers, energy sources, compartmentalization or stability.
  6. Test robustness. Does the organization survive plausible losses, dilution, side reactions and changes in food supply?
  7. Distinguish history from compatibility. A network found inside a modern metabolic map may be compatible with an origin scenario without being evidence that the historical sequence followed that map.

Common misconceptions

“Autocatalytic means every molecule copies itself.”

Not in RAF theory. Catalysis can be distributed: different reactions can supply one another’s catalysts, so no single molecule needs to make a direct copy of itself.

“A RAF is automatically alive.”

No. RAF is a formal property of a specified network. It does not require membranes, heredity, variation, growth, energy coupling or evolution.

“A nonempty RAF proves the reactions will run.”

The algorithm proves only that the modeled availability and catalysis relationships are internally consistent. Physical rates and environmental conditions must be tested separately.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“CAF and RAF are synonyms.”

CAF is stricter because it adds a constructive ordering. A network can be a RAF while still depending on an initial spontaneous reaction that a CAF ordering would not permit.

Where the formal ideas come from

The definitions of reaction systems, RAF sets, CAF sets and the iterative algorithm are formalized in Wim Hordijk’s 3 March 2023 arXiv note, A Concise and Formal Definition of RAF Sets and the RAF Algorithm. Reviews in Life (2018), Philosophical Transactions of the Royal Society B (2020), Life (2021) and PubMed Central (2019) place these concepts in the broader discussion of autocatalysis, metabolism, self-reproduction and evolution.

For a general reader, the practical lesson is simple: chemical reaction networks turn a vague question—how could chemistry become organized?—into explicit assumptions that can be calculated, challenged and tested in the laboratory. That makes them valuable explanatory tools, while leaving the historical origin of life an open scientific problem.
