3D genome organization is the way DNA, packaged with proteins as chromatin, folds and positions itself inside a cell’s nucleus. That folding brings some regulatory DNA elements close to one another and keeps others apart. By changing the opportunities for enhancers, promoters, insulators and transcription machinery to interact, nuclear architecture can influence which genes are active in a particular cell. It is not, however, a simple on/off switch: a contact map shows spatial proximity, not automatically a regulatory cause, and the consequences depend on cell type, state and the specific sequence involved.
What is being organized?
A mammalian chromosome is not an extended thread. DNA is wrapped around histone proteins and assembled into chromatin, which is folded repeatedly within the nucleus. The resulting arrangement has several overlapping scales. Each scale answers a different question, so chromosome territories, compartments, topologically associating domains and loops should not be treated as interchangeable names for the same structure.
Chromosome territories
In the nucleus, each chromosome tends to occupy a partially separated three-dimensional region called a chromosome territory. Territories can touch or interact, but the genome is not mixed into one uniform polymer. Position relative to the nuclear envelope, nucleolus and other nuclear compartments can correlate with chromatin state and activity.
A and B compartments
At a broader scale, contact maps often divide the genome into A and B compartments. A compartments generally show interaction patterns associated with more open, transcriptionally active chromatin; B compartments are more associated with compact or inactive states. This is a statistical pattern across many loci, not a binary label for every gene. A gene in an A compartment is not guaranteed to be expressed, and a gene in a B compartment is not permanently silent.

Topologically associating domains (TADs)
A topologically associating domain, usually abbreviated TAD, is a genomic interval in which contacts are more frequent within the interval than across its boundary. TADs can help keep an enhancer near suitable promoters and reduce inappropriate cross-boundary contacts. They are contact-enrichment patterns measured at a particular resolution and in a particular cell population, not rigid boxes that never change.
Loops and focal contacts
At finer scales, a contact map may show a loop or another focal interaction between two loci. Some loops correspond to architectural boundaries; others reflect regulatory interactions, transcription-related clustering or combinations of mechanisms. A visible loop is evidence that the loci are often close in the sampled material, not proof that one directly controls the other.
| Scale | What it describes | What it can suggest about expression |
|---|---|---|
| Chromosome territory | Broad spatial neighborhood occupied by a chromosome | Relative nuclear position and interactions with nuclear compartments |
| A/B compartment | Large-scale patterns of preferential interactions associated with chromatin states | Whether a region tends toward active or inactive neighborhoods; not a gene-by-gene switch |
| TAD | Region with enriched internal contacts relative to contacts across its boundary | Potential insulation or concentration of enhancer–promoter communication |
| Loop or focal contact | Enriched proximity between selected loci | A candidate regulatory or architectural interaction requiring functional tests |
How folding can change gene activity
Enhancers can act from a distance
A promoter is the DNA region where transcription of a gene is initiated. An enhancer is a regulatory element that can lie thousands or millions of DNA bases away from that promoter along the linear chromosome. Enhancers bind transcription factors and co-regulators. When folding brings an enhancer and promoter into the same nuclear neighborhood, those proteins have a physical route for influencing the transcription machinery assembled at the promoter.

The linear sequence still matters: enhancer activity depends on its binding sites, the promoter’s compatibility, chromatin accessibility and the cell’s regulatory proteins. Folding changes encounter probabilities and regulatory context; it does not replace the biochemical instructions encoded in the DNA and chromatin.
Cell identity emerges from different contact patterns
Most cells in a person contain nearly the same genome, yet a neuron, liver cell and immune cell express different gene sets. Cell-type-specific transcription factors, chromatin modifications and nuclear environments can alter which enhancers are accessible and which enhancer–promoter contacts are favored. The same genomic interval can therefore participate in different regulatory neighborhoods as a cell differentiates or responds to a signal.
Insulation can make regulation more specific
Boundary elements and insulators can reduce unwanted enhancer access to nearby promoters. The 2024 review Chromatin insulator mechanisms ensure accurate gene expression by controlling overall 3D genome organization describes chromatin insulators as “DNA-protein complexes that promote specificity of enhancer-promoter interactions and maintain distinct transcriptional states through control of 3D genome organization.” The review also emphasizes that insulator functions can be redundant and interact with transcription, so no single factor explains every boundary or regulatory contact.

Where CTCF, cohesin and loop extrusion fit
In mammals, the architectural protein CTCF and the cohesin complex are strongly associated with many boundaries and loops. A widely used model is loop extrusion: cohesin loads onto chromatin and enlarges a loop as it moves along the chromosome until it encounters an appropriately oriented CTCF-bound site or another barrier. This process can gather distant loci and help define domain boundaries.

Random freezes, missing sound and display glitches usually trace back to one bad driver. Find and replace yours safely.Free scan · under a minuteLoop extrusion is an important model, not a complete description of nuclear organization. Transcription, other DNA-bound proteins, chromatin state, phase-separated or locally concentrated regulatory environments, and contacts between multiple loci can all contribute. CTCF is not present at every functional enhancer–promoter contact, and cohesin-associated loops do not all have the same regulatory outcome.
What TAD disruption does—and does not—tell you
If a boundary is weakened or removed, an enhancer that was previously constrained may contact a promoter in a neighboring domain. Conversely, a regulatory element may lose access to its usual target. This makes TAD boundaries useful candidates when investigating misregulation.

Architecture and expression are related, but they are not locked together. A 2024 review summarizes mammalian cell-culture experiments in which rapid depletion of machinery required for TAD formation produced limited effects on the number and magnitude of expression changes. Several explanations are possible: redundant insulation, pre-existing transcriptional regulation, residual architectural activity, or the fact that some contacts are not rate-limiting for transcription. Therefore, observing a TAD change—or disrupting a TAD-forming factor—does not by itself establish a large or direct expression effect.
How researchers measure 3D genome organization
Every method records a particular kind of proximity, at a particular resolution and in a particular sample. The 2024 review Hi-C techniques: from genome assemblies to transcription regulation and the 2025 collection review Mapping the 3D genome architecture describe complementary approaches rather than one definitive microscope for the whole genome.
| Method or class | What it measures best | Important limitation or qualification |
|---|---|---|
| Hi-C | Genome-wide contact-frequency maps based on proximity ligation and sequencing | Usually represents a population average; resolution, depth, restriction-fragment design and technical biases affect the map |
| Micro-C | Higher-resolution contact patterns using a finer chromatin fragmentation strategy | Still an ensemble contact assay and sensitive to preparation, depth and cell-state heterogeneity |
| Capture Hi-C | Enriched contacts involving selected loci or regions | Targeted enrichment is powerful for chosen regions but is not an unbiased genome-wide survey |
| HiChIP | Contacts associated with a protein or chromatin mark, combining conformation capture with immunoprecipitation | Signal depends on antibody quality, enrichment design and the factor being tested |
| Genome Architecture Mapping (GAM) | Ligation-free, sequencing-based evidence for contacts and higher-order organization | Uses nuclear slices and statistical reconstruction; its sampling and inference differ from ligation-based maps |
| SPRITE | Ligation-free association of DNA fragments sharing molecular complexes, including multi-way contacts | Captures co-association patterns that are not identical to pairwise ligation contact frequencies |
| Imaging and single-cell methods | Positions or trajectories of selected loci in individual cells | Usually examine fewer loci or require specialized labeling; population averages and cell-to-cell variability are not interchangeable |
Why contact frequency is not a direct interaction assay
In a sequencing-based map, a high contact frequency means that two regions are found near one another more often in the measured sample. It does not prove that a transcription factor bridges them, that the contact occurs in every cell, or that disrupting it changes the target gene. Contact frequencies can also reflect polymer behavior, shared nuclear compartments or several alternative conformations.

How to connect a contact map to gene expression
A strong regulatory claim combines structural, molecular and functional evidence. A practical interpretation sequence is:
- Define the biological context. Record the cell type, developmental or stimulus state, species, genome build and sampling time. A contact seen in one cell population may not represent another.
- Locate the candidate regulatory elements. Identify promoters, accessible enhancers, transcription-factor binding and relevant chromatin marks rather than treating every nearby region as regulatory.
- Check the architecture with an appropriate assay. Use genome-wide Hi-C or Micro-C for broad organization, targeted Capture Hi-C or HiChIP for a selected locus or factor, and imaging or single-cell data when heterogeneity matters.
- Measure expression in the same context. RNA measurements should be collected from matched cells and conditions. A structural difference without a corresponding expression change is still a valid observation, but it is not proof of regulation.
- Perturb the proposed mechanism. Delete or alter an enhancer, boundary or binding site; deplete a relevant factor; or use a targeted regulatory perturbation. Then measure both the contact and the candidate gene’s expression.
- Test alternatives. Examine neighboring genes, compensating enhancers, changes in cell composition and indirect effects. A disease-associated variant, changed contact and expression change must be connected in the relevant cell type before claiming a causal mechanism.
Why 3D genome changes matter in disease
Regulatory miswiring can occur even when a gene’s coding sequence is intact. If a boundary is altered, an enhancer may gain access to a normally insulated gene, a process often called enhancer hijacking. An enhancer can also lose access to its usual target, reducing expression. Reviews of enhancer–promoter specificity describe these mechanisms across disease-associated rearrangements and variants.
The careful question is not simply “Did the contact change?” It is “Does the change occur in the affected cell type, connect a plausible regulatory element to the gene, alter expression, and reproduce the phenotype when the element or boundary is perturbed?” A contact map can nominate that chain of events; it cannot complete the chain on its own.

Common misconceptions to avoid
- “A TAD is a permanent box.” TADs are context- and resolution-dependent contact patterns, and boundaries can vary with cell state.
- “Every gene inside one TAD is co-regulated.” Genes can use different promoters, enhancers and transcription factors even when they share a domain.
- “Every enhancer has one exclusive promoter.” Enhancers can contact multiple promoters, and promoter choice depends on cell type and regulatory compatibility.
- “A loop proves regulation.” It establishes candidate proximity; perturbation and expression evidence are needed for causality.
- “A/B compartments are on and off.” They summarize broad interaction tendencies associated with chromatin states, not an absolute expression label.
- “CTCF and cohesin explain the whole genome.” They are important architectural factors, but transcription and other regulatory proteins also shape contacts.
- “A population map shows every cell.” Standard sequencing maps average across sampled material and can hide distinct cell subpopulations.
The practical takeaway
3D genome organization provides the spatial framework in which gene regulation occurs. Chromosome territories and compartments describe broad nuclear neighborhoods; TADs and boundaries help constrain regulatory reach; loops and local contacts bring particular loci together. These arrangements can make enhancer–promoter communication more or less likely and help cells execute distinct expression programs from the same DNA sequence. The most reliable conclusions come from combining a structural map with matched expression data, cell-specific information and a perturbation that tests whether the proposed contact is functionally necessary.
