Geometric deep learning adds symmetry-aware information about molecular three-dimensional structure to reaction models. A conventional molecular graph records which atoms are connected and by what bonds. A geometric model can also represent distances, coordinates, and spatial arrangements, allowing a predictor to use information that connectivity alone does not state explicitly. That extra information is most relevant when stereochemistry, transition-state geometry, or the relative orientation of reacting groups affects the answer.

Geometry is not a universal upgrade. Results depend on the prediction target, the quality of 3D structures, atom-mapping information, reaction conditions, dataset, split strategy, and evaluation metric. Activation-barrier regression, forward product prediction, retrosynthesis, and regioselectivity classification are different problems, so their benchmark scores cannot be compared directly.

What geometric deep learning adds to a reaction model

From connectivity to spatial relationships

In a graph-only representation, atoms are nodes and bonds are edges. The graph tells a model that two atoms are bonded, which functional groups are nearby in the connectivity network, and how substituents are connected. It does not, by itself, specify the three-dimensional distance between nonbonded atoms, the orientation of a chiral center, or whether two reacting groups face one another in a particular conformation.

Geometric learning supplies those missing relationships. A model may receive Cartesian coordinates, interatomic distances, angles, or other geometry-derived features alongside the molecular graph. The architecture is designed around molecular symmetries so that changing the coordinate origin, rotating the molecule, or reflecting it does not create an arbitrary change in a prediction. Depending on the design, the network is invariant (its output stays unchanged under a symmetry operation) or equivariant (its internal geometric quantities transform in a mathematically consistent way).

Why symmetry-aware representations matter

The same molecule can be placed at any position or orientation in a coordinate system. A useful model should not treat a translated or rotated copy as a different chemical system. Invariant and equivariant layers impose that physical consistency instead of forcing the network to learn it from many redundant examples. This can make spatial features more data-efficient and reduces the risk that a prediction reflects the arbitrary orientation used to store a structure.

Geometry can also distinguish arrangements that share a connectivity graph. Enantiomers, diastereomers, conformers, and alternative approaches to a reactive center may have the same or very similar bonds but different spatial relationships. Whether that distinction improves a result depends on the task and on whether the input geometries are accurate enough to contain the relevant signal.

How reaction models incorporate 3D information

Coordinates, distances, and learned geometric features

Coordinates provide the most direct description of a molecular pose, but raw coordinates are not automatically meaningful: they change under rotation and translation. Many architectures therefore derive pairwise distances or use equivariant operations that preserve the appropriate transformation rules. Pairwise distances are invariant and can describe how close atoms are without fixing an orientation. Equivariant networks can retain directional information while guaranteeing that it transforms correctly.

A reaction model may process reactants and products separately, build a joint representation, or compare structural changes between them. For reaction-property prediction, the difference between reactant and product geometries can help characterize a transformation. For product prediction, geometry can indicate which approach or stereochemical arrangement is plausible, but the model still has to generate a chemically valid product graph.

Atom mapping and its substitutes

Atom mapping identifies which reactant atom corresponds to which product atom. That correspondence gives a model an explicit description of bonds that break, form, or change order. Geometric methods can use mapping together with 3D features, or use a proxy when a trusted mapping is unavailable. The choice matters: a mapped model and an unmapped geometric model are not receiving the same information, even if they use the same reaction record.

3DReact is an example of this combination. It uses reactant and product geometries with atom-mapping information when available, or a proxy, and provides invariant and equivariant geometric representations. In the datasets examined by its authors, the invariant version was sufficient; that finding is evidence about those benchmarks, not a rule that equivariant layers are unnecessary for every chemistry problem.

Which prediction tasks can benefit?

Task Examples in the cited studies What geometry can represent Reported evidence
Activation-barrier prediction GDB7-22-TS, Cyclo-23-TS, Proparg-21-TS Spatial arrangements of reactants and products associated with a reaction barrier 3DReact evaluates invariant and equivariant geometric representations, with mapping or a proxy
Forward product prediction with stereochemistry USPTO_STEREO and USPTO_FULL Chiral and other spatial relationships that affect the predicted product The EGT study reports 79.43% Top-1 accuracy on USPTO_STEREO
Retrosynthesis USPTO_50k and USPTO_MIT Spatial constraints that can help identify plausible disconnections and stereochemical products EGT evaluates retrosynthesis on both datasets
Regioselectivity A drug-discovery benchmark studied in a 2026 Nature Computational Science paper Which carbon site is selected when several sites could react The study compares geometric GNNs across split strategies and with reaction-condition features

These rows describe distinct targets and metrics. A Top-1 product-accuracy result is not interchangeable with an activation-barrier error, and neither is directly comparable with a binary site-classification score.

What 3DReact demonstrates about reaction properties

The 3DReact work frames geometric deep learning as a way to encode molecular symmetries while using reactant and product structures. Its demonstrations focus on activation barriers, a reaction-property problem rather than direct product generation. The evaluation uses GDB7-22-TS, Cyclo-23-TS, and Proparg-21-TS, and the framework can combine geometry with atom mapping or a proxy for mapping.

The important conclusion is conditional rather than triumphalist. The authors state: “Due to the diversity of challenges posed by different reaction data sets, neither atom-mapping-based models nor 3D-geometry-based models achieve consistently better performance on reaction property prediction tasks.” In practical terms, geometry may add useful signal for one barrier dataset while a mapping-centered representation remains stronger on another. A fair comparison must keep the target, data split, mapping availability, and metric visible.

What the EGT study shows for stereochemical prediction

The EGT paper describes an equivariant graph neural network that extracts spatial information, combines pairwise distances with those representations, and feeds the result into a transformer. Its forward-prediction evaluation includes USPTO_STEREO and USPTO_FULL; its retrosynthesis evaluation includes USPTO_50k and USPTO_MIT.

The authors report 79.43% Top-1 accuracy for forward prediction on USPTO_STEREO. That number is a benchmark result from this study and dataset, not a field-wide statistic or an independently verified estimate of laboratory success. It also cannot be compared at face value with 3DReact results because 3DReact predicts activation-barrier properties on different datasets.

The value of the EGT result is that it tests a setting where spatial distinctions are central. A connectivity-only model can know that a product has the right bonds yet still miss the intended stereochemical form. An equivariant representation and distance features give the predictor a way to encode those distinctions. They do not remove the need for valid reaction records, correct labels, or a split that tests the generalization claim the authors want to make.

What regioselectivity adds to the picture

A 2026 paper in Nature Computational Science studies geometric graph neural networks for regioselectivity in a drug-discovery context. The task is framed as binary classification of candidate carbon sites: which site reacts when more than one is chemically plausible. This is different from predicting an entire product or estimating an activation barrier.

The study examines multiple data-split strategies and includes a reaction-condition-agnostic benchmark version, while also comparing models that encode reaction conditions. Those choices matter because a random split can test interpolation among familiar chemistry, whereas a scaffold or extrapolation split can test behavior on less familiar structures. Condition features can also change the question: a model that receives solvent, catalyst, temperature, or related information is not solving the same problem as one that must infer selectivity from molecular structure alone.

The indexed summary does not provide enough detail to report a specific score here. Its contribution is methodological and task-oriented: geometric GNNs are being tested in a data-scarce, site-selectivity setting, and split design plus condition encoding are treated as part of the scientific result rather than incidental implementation details.

Why geometry can improve a prediction

Stereochemistry that a graph can under-specify

Two candidate products can have identical atom and bond counts but differ in three-dimensional arrangement. Chiral centers, E/Z relationships, and facial selectivity are examples where the spatial arrangement is part of the chemical identity. A model that receives geometry can represent these relationships directly instead of inferring them from indirect graph patterns.

Relative orientation at a reactive site

Reaction likelihood often depends on which groups are close, aligned, or sterically blocked in a relevant conformation. Distances and directional features can expose those relationships. This is especially useful when several atoms have similar local connectivity but occupy different spatial environments.

Transition-state and barrier information

Activation barriers are properties of a reaction pathway, not just of the starting connectivity. Reactant and product geometries can provide clues about the structural change associated with that pathway. 3DReact uses this kind of information for barrier prediction, while still demonstrating that no representation wins on every dataset.

Why adding geometry does not guarantee a better model

  • Task mismatch: Geometry that helps activation-barrier regression may not improve product generation or retrosynthesis.
  • Uncertain structures: A stored conformer may not be the reactive conformer. If the input geometry is wrong or incomplete, extra coordinates can add noise.
  • Mapping leakage or advantage: Atom mapping can reveal reaction correspondence that an unmapped model must infer. Comparing mapped and unmapped systems without acknowledging that difference is misleading.
  • Data scarcity: Equivariant layers and 3D features do not create new chemical examples. In a small dataset, a larger geometric model can overfit.
  • Split sensitivity: Random, scaffold, temporal, and extrapolation splits answer different questions. A gain on one split may disappear on another.
  • Condition omission: A structure-only model cannot account for information that is absent from its inputs. A condition-aware model may perform differently because it receives a richer description of the experiment.
  • Metric dependence: Top-1 accuracy, ranking quality, calibration, and regression error measure different kinds of success.

How to compare geometric and non-geometric reaction models fairly

  1. Define the target first. State whether the output is an activation barrier, a complete forward product, a stereochemical label, a retrosynthetic route, or a reactive site.
  2. List every input. Record graph connectivity, coordinates or distances, atom mapping, reaction conditions, and any pretrained or template-derived information.
  3. Freeze the data split. Report whether the test is random, scaffold-based, temporal, or designed for extrapolation. Keep duplicate or near-duplicate reactions from crossing the split.
  4. Use a task-appropriate metric. Attach Top-1 accuracy to its exact dataset and task; use a suitable regression metric for barriers; and report site-classification metrics for regioselectivity.
  5. Run matched ablations. Compare graph-only, geometry-only, mapping-only, and combined inputs while holding the architecture, training budget, and split constant where possible.
  6. Check robustness. Test conformer variation, missing mappings, noisy conditions, and chemically distinct scaffolds. A small average gain is more credible when it persists under these changes.

A practical workflow for using geometric reaction models

1. Match the representation to the question

Use a geometry-aware representation when the target depends plausibly on spatial arrangement: stereochemical outcome, site selectivity, conformational preference, or a property tied to a reaction pathway. For a task determined largely by connectivity and a high-quality mapping, a graph or mapping baseline may be competitive and easier to audit.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

2. Establish a strong connectivity baseline

Train and evaluate a graph model before adding coordinates. Without that baseline, an apparent geometric improvement may actually come from a larger parameter count, mapping information, condition features, or a different preprocessing pipeline.

3. Add geometry with symmetry constraints

Represent distances or coordinates through an invariant or equivariant architecture. Verify that rotating or translating the same molecular input leaves an invariant prediction unchanged. If the model produces directional internal quantities, check that they transform consistently rather than memorizing the coordinate frame.

4. Audit mappings and conformers

Measure how often atom mappings are available and how they were generated. For 3D inputs, document conformer generation, optimization, protonation, and treatment of multiple conformers. These preprocessing choices can affect the result as much as the neural architecture.

5. Evaluate the chemistry, not just the headline score

Inspect stereochemical mistakes, wrong reactive sites, chemically invalid products, and failures on unfamiliar scaffolds. For a deployment decision, calibration and error analysis are often more informative than a single aggregate number.

What current evidence does—and does not—establish

The cited papers establish that geometry is a useful additional representation and that it has been applied to activation barriers, stereochemical forward prediction, retrosynthesis, and regioselectivity. They do not establish a universal improvement over graph or mapping models, a guaranteed reduction in experimental failure, or readiness for routine laboratory decisions.

The EGT score and the 3DReact demonstrations should therefore be read with their datasets and tasks attached. The 2026 regioselectivity study reinforces the same discipline by varying split strategies and condition information. Implementation details, training cost, code availability, exact split construction, and independent reproducibility are not settled by the abstract-level records summarized here.

Bottom line for practitioners

Geometric deep learning adds a physically structured view of molecular space: distances, orientations, and symmetry-aware features that a connectivity graph does not explicitly contain. That addition is most compelling when the answer depends on stereochemistry, spatial approach, transition-state geometry, or competition among nearby reactive sites. It is not a substitute for atom mapping, reaction conditions, careful dataset design, or chemically meaningful evaluation. Treat geometry as one representation to test against matched baselines, not as a guarantee that every reaction predictor will improve.
