When a cell squeezes through a space narrower than its nucleus, the nucleus can be compressed, reshaped and stressed. DNA damage can then arise through two separable routes: a transient tear in the nuclear envelope, or replication stress caused by nuclear deformation even when the envelope remains intact.
Cells respond on two fronts. ESCRT-III proteins and VPS4B can reseal the nuclear envelope, while ATM- and ATR-centered checkpoints slow the cell cycle and coordinate lesion-specific DNA repair. Resealing the envelope restores a barrier; it does not by itself repair damaged DNA.
What happens to the nucleus in a confined passage?
A migrating cell can change shape readily, but its nucleus is mechanically stiffer and often becomes the limiting structure. In a narrow pore or tissue gap, cytoskeletal forces push and pull on the nucleus, compressing it and changing its shape. Nuclear lamina properties, chromatin organization and the geometry of the confinement determine how severe that deformation becomes. Reviews of confined migration describe altered chromatin density, nuclear-envelope strain and cell-cycle disruption as linked consequences of this mechanical challenge (Essays in Biochemistry, 2019; Nuclear mechanobiology in confined cell migration, 2026).

DNA-damage signaling is the cell’s detection and response to a lesion. A lesion can occur without a visible rupture, and a rupture can be observed before the full extent of genome damage is known. Keeping these events separate is essential when interpreting migration experiments.

The two principal routes to migration-associated DNA damage
| Feature | Rupture-linked route | Rupture-independent deformation route |
|---|---|---|
| Is an envelope rupture required? | Yes; the nuclear barrier is breached transiently. | No; mechanical deformation alone produced damage in the tested systems. |
| Immediate mechanical event | Severe strain tears or opens the nuclear envelope. | The nucleus is compressed or reshaped without a detectable breach. |
| How damage may arise | Mixing of nuclear and cytoplasmic contents, loss or mislocalization of nuclear proteins, and mechanical stress on chromatin. | Replication forks experience increased stress and may stall in a deformed nucleus. |
| Cell-cycle context directly reported | Can affect cells at different stages; the exact distribution depends on the model. | Primarily observed in S/G2 in the 2021 primary study. |

Route 1: a transient nuclear-envelope rupture
How the breach forms
If compression and shear exceed the envelope’s mechanical tolerance, the nuclear lamina and membrane can split briefly. The breach may open and close repeatedly as the cell continues moving. During the open interval, the normal separation between the nucleus and cytoplasm is lost.
Why a rupture can damage the genome
Envelope failure can let cytoplasmic components enter the nucleus and allow nuclear proteins to escape. Proteins that normally protect chromatin, organize replication or participate in DNA repair can therefore become mislocalized. Mechanical distortion also acts directly on chromatin. The envelope may reseal while lesions or abnormal protein localization persist, so the end of a visible rupture is not the end of the biological problem. The 2017 reviews summarize this connection between rupture, genome instability and delayed consequences (“Bursting the bubble,” 2017; “Consequences of a tight squeeze,” 2017).
What a rupture observation does and does not prove
Seeing a fluorescent nuclear marker leak into the cytoplasm demonstrates loss of envelope integrity. It does not quantify the number, type or persistence of DNA lesions. Conversely, a DNA-damage marker appearing after migration does not prove that a rupture caused it. Researchers must measure both events and establish their timing if they want to assign causality.

Route 2: deformation-associated replication stress without rupture
Replication forks are vulnerable in S phase
DNA replication creates moving forks that must copy the genome and manage obstacles in the template. The 2021 study by Raab and colleagues found that mechanically deforming the nucleus was sufficient to produce DNA damage in some cell lines even when the nuclear envelope did not rupture. The damage was associated with increased replication stress and indications of stalled replication forks, with the strongest effect reported in S/G2 cells (Current Biology, 2021).
Why this finding is not a universal rule
That study tested particular cell lines and mechanical conditions. It supports a rupture-independent mechanism in those systems; it does not show that every migrating cell develops the same lesion, that every nucleus responds identically, or that the mechanism dominates in every tissue. Cell type, nuclear mechanics, confinement geometry and cell-cycle state can shift the balance between fork stress and envelope failure.
A useful interpretation is therefore conditional: if a migrating, replicating cell shows fork-associated damage while envelope integrity remains intact, deformation-induced replication stress is a plausible cause. If the same cell also experiences a rupture, both routes may contribute and cannot be separated by a single damage marker.

How cells detect damage and buy time to respond
DNA-damage responses begin with sensing abnormal DNA structures or stalled replication. ATM and ATR are central checkpoint kinases in these networks. Their signaling can slow or arrest cell-cycle progression, preventing a damaged or incompletely replicated genome from being copied or partitioned immediately. This pause creates time for repair, fork stabilization or correction rather than serving as a repair reaction by itself.
The 2025 review by Yates, Zhang and Burgers emphasizes that checkpoint outputs depend on whether the initiating problem is a DNA break, replication stress or another abnormal DNA structure (Annual Review of Biochemistry, 2025). Consequently, there is no single “migration repair pathway.” The appropriate response depends on the lesion and on whether the cell is in G1, S, G2 or another state.
Envelope repair and DNA repair are separate jobs
Job 1: restore the nuclear barrier
At rupture sites, ESCRT-III components assemble with the AAA-ATPase VPS4B. This machinery helps constrict and remodel the damaged membrane so that the nuclear envelope becomes continuous again. The process limits further mixing of nuclear and cytoplasmic contents and re-establishes compartmentalization (review of nuclear-envelope rupture and repair, 2017).

Envelope resealing is a membrane-repair event. It does not show that a broken DNA strand, a stalled fork or a chemically modified base has been corrected. A cell can therefore have an intact-looking envelope while still carrying unresolved genome damage.
Job 2: stabilize and repair the genome
Checkpoint signaling can hold the cell cycle while lesion-specific repair processes act. A replication-associated problem may require stabilization or restart of a stalled fork; a DNA break requires a response suited to that break’s structure and the cell-cycle context. The material available for migration does not establish one universal pathway for all such lesions, so assigning a named repair mechanism without measuring the lesion would overstate what is known.
Successful repair also requires restoration of normal DNA replication and chromosome segregation. If damage remains when the cell resumes cycling, the result can be persistent damage signaling, a delayed cell cycle or genome instability. Those outcomes are possible consequences, not automatic results of every confined migration event.

A timeline from squeezing to recovery
- Entry into confinement: Adhesion and cytoskeletal forces propel the cell into a pore or tissue gap that may be narrower than the nucleus.
- Nuclear deformation: The nucleus is compressed and reshaped. Chromatin density and lamina strain can change as the cell negotiates the space.
- Branch point: Severe strain may open the nuclear envelope, while deformation can also stress replication forks without a detectable rupture. Both events can occur in one migration episode.
- Damage signaling: Abnormal DNA structures or stalled replication activate checkpoint networks involving ATM, ATR and downstream cell-cycle controls.
- Membrane resealing: ESCRT-III and VPS4B help close a rupture and restore the nuclear barrier if one occurred.
- Genome recovery: Lesion-specific repair, fork handling and correction proceed during the checkpoint window. The exact route depends on the damage and the cell-cycle setting.
- Cell-cycle decision: The cell resumes progression only after sufficient recovery, or it remains arrested or fails if damage cannot be resolved.
What changes the amount and type of damage?
- Confinement width and shape: A passage that sharply compresses the nucleus is more mechanically demanding than one that permits gradual deformation.
- Nuclear mechanics: Lamina composition, chromatin packing and nuclear stiffness influence whether deformation is tolerated or progresses to rupture.
- Cell-cycle phase: Replicating cells have active forks and can be especially sensitive to deformation-associated stress; the 2021 study’s rupture-independent effect was primarily observed in S/G2.
- Cell type: Findings from one line or tissue cannot automatically be transferred to another with different nuclear architecture or checkpoint capacity.
- Migration dynamics: Duration, speed and repeated passages can alter how long the nucleus remains under stress and whether ruptures recur.
- Measurement method: A study that records envelope leakage answers a different question from one that measures fork stalling or a DNA-damage marker.
A 2018 review of molecular regulators of nuclear motion places these variables in the broader machinery that couples cytoskeletal movement to nuclear deformation (Recapitulation of molecular regulators of nuclear motion during cell migration, 2018). The 2026 review identifies unresolved questions about how nuclear mechanics, chromatin and repair responses interact across confined environments (Nuclear mechanobiology in confined cell migration, 2026).
How to distinguish the mechanisms experimentally
A convincing experiment should align the mechanical event, the DNA readout and the timing. Useful comparison axes include:
- Envelope integrity: Track nuclear and cytoplasmic markers to determine whether and when a breach occurred.
- Replication stress: Measure fork progression or stalling in replicating cells rather than inferring fork problems from a generic damage signal.
- DNA damage: Use a lesion or damage-response readout appropriate to the question, and record whether it persists after the cell exits confinement.
- Cell-cycle identity: Separate G1, S and G2 populations; a mechanism seen in S/G2 should not be generalized to non-replicating cells.
- Causality: Compare conditions that alter deformation or rupture while keeping migration as similar as possible. A rupture marker alone cannot establish that rupture caused every lesion.
- Evidence level: Give primary experiments priority for causal claims and use reviews for synthesis and context.
What is established—and what remains uncertain
It is established that confined migration can deform the nucleus, that nuclear-envelope rupture is associated with DNA damage and mislocalization of nuclear proteins, and that deformation can generate replication-fork-associated damage without rupture in specific tested systems. It is also established that ESCRT-III/VPS4B machinery helps reseal the envelope and that ATM/ATR checkpoint networks can delay cell-cycle progression.
What is not established as a universal rule is the relative contribution of each route in every cell type, the exact lesion produced by every migration geometry, or one repair pathway that handles all migration-associated damage. Claims about cancer progression, mutation rates or long-term tissue outcomes require additional disease-specific primary evidence and should not be inferred solely from the mechanical mechanisms described here.
