On a VPS, / is the root of one directory namespace, not necessarily one disk partition. The practical map is simple: /etc holds host configuration, /usr holds mostly shareable programs and resources, and /var holds changing state such as logs, databases, queues, and package data. The remaining top-level directories support boot, users, services, devices, and the kernel. Knowing which paths are persistent, generated, or disposable lets you find files, investigate full disks, design backups, and clean a server without breaking it.

What the Linux filesystem hierarchy means on a VPS

The Filesystem Hierarchy Standard (FHS) is a convention for placing files so operating systems, packages, scripts, and administrators can interoperate. It defines the purpose of the root filesystem and the major /usr and /var hierarchies, while allowing a distribution or VPS image to arrange mounts and implementation details differently.

Think of / as the namespace root: every visible path begins there, but the namespace can span several filesystems. A provider may place /var, /usr, /opt, or application data on separate partitions or volumes. A directory that appears below / can therefore be a mount point, a symbolic link, or a kernel-created virtual filesystem rather than ordinary data stored on the root disk.

Startup and recovery components must remain reachable even when other filesystems are unavailable. This is why essential commands, libraries, boot files, and configuration have defined locations, and why casually deleting content from system directories can leave a VPS unable to boot or repair itself.

Top-level directories: a working map

Path Purpose on a VPS Operational guidance
/ Root of the complete directory tree; the entry point for essential startup utilities, configuration, and boot information. Keep free space for boot, package, logging, and recovery operations. It may contain several mounted filesystems.
/boot Static boot-loader files and Linux kernels. Protect it from manual deletion. Exact files vary by distribution and boot method.
/etc Host-specific, static configuration files for the operating system and installed services. Back up the files your services use, but do not treat this tree as application data or a place for executables.
/bin Essential user command binaries in the traditional split layout. On many current systems it is a symbolic link into /usr/bin.
/sbin Essential system binaries used for boot, recovery, and repair. Administrative commands may instead be in /usr/sbin or /usr/local/sbin.
/lib and /lib64 Essential shared libraries and kernel modules needed by root-level binaries. They may be links into /usr; systemd requires these paths on the root filesystem or linked to the /usr filesystem where applicable.
/usr Programs, libraries, documentation, and architecture-independent resources that can generally be shared and kept read-only. Do not put changing service state here. Use /var or an application-designated data path.
/usr/local Software and data installed by the local administrator rather than the distribution package set. Keep local additions separate from vendor-managed files so package upgrades do not overwrite them.
/opt Add-on application packages, often self-contained third-party software. A sensible location when an application’s documentation explicitly selects it.
/home Home directories and personal files for ordinary users. For server applications, use a deliberate service account and documented path instead of assuming /home is appropriate.
/root The home directory of the root account. It is separate from /, despite both names containing “root.”
/srv Data for services provided by the system. A possible site or service-data location when the distribution or application documents it.
/var Variable data that changes while the system runs: logs, spool queues, caches, databases, package state, and transient files. Monitor it closely. A full /var can stop logging, package operations, or services.
/var/log System, service, and audit-style logs. Retention and rotation are distribution- and service-specific.
/var/lib Persistent state maintained by applications and system packages. Back it up when the application depends on it, and identify each service’s format before restoring it.
/var/cache Re-creatable caches. Usually a lower backup priority than /var/lib, but remove content only through supported package or service procedures.
/tmp Temporary files. Treat contents as disposable. Local policy or a reboot may remove them.
/var/tmp Temporary files intended to survive reboots. It remains temporary and is not a durable backup location.
/run Volatile runtime state created during boot and service operation. Do not use it for persistent application data or backups.
/dev Device nodes and interfaces exposed through a device filesystem. Managed runtime state, normally mounted as devtmpfs.
/proc A kernel-generated view of processes and kernel information. It is not ordinary application data to copy or restore.
/sys A kernel and hardware/device-model view exposed by the system. Generated at runtime rather than maintained as normal files.
/media and /mnt Conventional locations for removable media and temporary mounts. A VPS may have neither in normal use; actual mounts depend on the provider and administrator.

Where configuration, programs, and changing data belong

/etc: static host configuration

The FHS defines /etc as the hierarchy containing configuration files. A configuration file controls a program and is static rather than an executable binary. Service packages commonly place a main file in /etc and may add an included directory or drop-in files beside it. The exact names are service-specific, so read the service documentation and inspect its package metadata before editing.

Configuration can reference certificates, credentials, paths, and permissions. Backing up the entire tree may capture secrets you did not intend to copy; protect the backup and decide whether files such as host keys or machine identity should be restored to a replacement VPS.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

/usr: distribution-managed program content

The FHS describes /usr as shareable, read-only data. It contains most installed commands, libraries, manuals, and other resources supplied by the distribution. Package managers own much of this content, so replacing or deleting files by hand can make upgrades and dependency checks fail. Administrator-installed software belongs in /usr/local when it follows the traditional local-install model, or in an application-specific location documented by its vendor.

/var: state that changes during operation

/var exists for variable data, including spool directories, administrative and logging data, and transient files. Web queues, mail queues, package databases, container layers, database files, and service state commonly live under /var/lib or another service-specific subdirectory. Logs normally appear under /var/log, while package downloads and generated caches use /var/cache.

Separate persistent state from recreatable material when planning storage. A database’s files in /var/lib are not equivalent to a package manager cache, and copying a live database directory without its documented backup method can produce an unusable restore.

Why /bin and /usr/bin both appear

Historically, /bin and /sbin held a small set of commands needed for early boot and recovery, while /usr/bin and /usr/sbin held the larger user and administrator command sets. Modern distributions commonly use a merged-/usr layout: /bin, /sbin, /lib, and sometimes /lib64 are symbolic links into corresponding paths below /usr.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

This arrangement keeps one package-managed copy while preserving traditional command paths for scripts and administrators. The name shown by a directory listing does not tell you whether it is a separate disk, a package origin, or a real directory. Check the filesystem and link target directly:

readlink -f /bin
readlink -f /sbin
readlink -f /lib
findmnt / /usr /var

Use the package manager to identify ownership of an individual file. On a merged system, deleting a file through /bin can delete the package-managed file in /usr/bin; the apparent duplicate is not a second safe copy.

Virtual and runtime filesystems are not backup trees

/dev, /proc, /sys, and /run expose live system state. Device nodes, process metadata, kernel settings, hardware attributes, sockets, process identifiers, and service status are created as the machine boots or services start. A file-copy backup should normally exclude these trees and let the operating system recreate them.

/tmp is also disposable by design. /var/tmp is intended to survive a reboot, but it is still temporary and may be cleaned by policy. Never place your only database dump, deployment artifact, or recovery archive in either location.

Finding files and mounts safely

Before deleting anything, establish which filesystem contains it and whether the path is a link or a mount. These checks avoid mistaking a large mounted volume for root-disk usage or deleting data hidden below a mount point.

  1. Check filesystem capacity. Run df -h to see each mounted filesystem, its used space, and available space. A full root filesystem and a full /var volume require different fixes.
  2. Measure directories without crossing filesystems. Run du -xhd1 / as an administrator, then repeat inside the largest directory. The -x option keeps the measurement on one filesystem.
  3. Inspect mounts. Run findmnt or findmnt /var to identify the device, filesystem type, and mount relationship.
  4. Resolve links. Run readlink -f /path to find the final target of a symbolic link before changing it.
  5. Identify ownership. Ask the distribution package manager which package owns a system file, and consult the application documentation for files created at runtime.

When a directory seems unexpectedly empty or unexpectedly small, check whether another filesystem is mounted over it. Files beneath a mount point are hidden while the mount is active; removing the mount can reveal older data that still consumes space on the underlying filesystem.

What to back up on a VPS

A useful backup is organized around recovery rather than directory names alone. Preserve configuration and the application’s persistent state, and regenerate operating-system runtime content from the same distribution image and package set.

  • Configuration: back up the service files and drop-ins you actually use under /etc, along with deployment scripts and infrastructure definitions kept elsewhere.
  • Persistent application state: identify databases, uploads, queues, indexes, and metadata under /var/lib, /srv, a service-specific directory, or a dedicated mounted volume.
  • User and site data: include relevant parts of /home and document any application data stored outside conventional paths.
  • Credentials and keys: encrypt backups, restrict access, and decide deliberately whether machine-specific keys should be restored.
  • Recovery information: record the distribution release, enabled repositories, mount definitions, service units, and restore commands so a new VPS can be rebuilt consistently.

Usually exclude /proc, /sys, /dev, and /run. Exclude /tmp and most caches after confirming the application can recreate them. For databases and other stateful services, use their supported dump or snapshot procedure instead of copying files while they are changing.

Cleaning disk space without breaking the system

Reduce logs through supported rotation

Find the largest directories under /var/log, then use the service’s logging and rotation settings. Deleting an active log file may not reclaim space until the process closes its file descriptor; truncating or rotating through the supported mechanism avoids that problem and preserves required audit history.

Remove package caches with the package manager

Package caches in /var/cache are often recreatable, but the safe command depends on the distribution’s package manager. Use its cache-cleaning function rather than deleting arbitrary files from package databases or /var/lib.

Investigate application state before deleting

Large files under /var/lib, /srv, or a container and database directory may be essential state. Check the owning service, retention policy, and backup before removing anything. A full volume can be relieved by archiving old data to a separate volume, but only after verifying that the service can read the archived format when needed.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Leave managed system directories alone

Do not manually clean /usr, /lib, /bin, or /sbin. Package files, shared libraries, and boot-critical commands are interconnected. Remove software with the package manager, and repair an accidental deletion by reinstalling the owning package from a trusted repository.

How VPS layouts differ between images

The FHS supplies conventions, not a single partition map. When comparing distributions or provider images, inspect these six properties:

  1. Whether the image uses merged or split /usr.
  2. Which directories are separate mounts or provider-attached volumes.
  3. Where each service stores persistent data.
  4. Whether /tmp is a volatile mount.
  5. Which package manager owns system files.
  6. How provider snapshots, backups, and extra volumes are exposed to the guest.

Two VPSs can show the same paths while having different failure modes. A separate /var volume may protect the root filesystem from log growth, but it can also prevent services from starting if it fails to mount. A provider snapshot may capture attached volumes differently from the boot disk, so verify the provider’s documented scope before relying on it as a complete backup.

Common mistakes and their fixes

  • Assuming / is one disk: use df -h and findmnt to map mounts before diagnosing capacity.
  • Backing up only /etc: configuration alone cannot restore a database or uploaded site files; include documented persistent state.
  • Copying virtual trees: omit /proc, /sys, /dev, and /run from normal file backups.
  • Deleting a symlink target: resolve /bin or /lib with readlink -f; on merged systems it points into /usr.
  • Using temporary directories for durable data: move backups and deployment artifacts out of /tmp and /var/tmp.
  • Cleaning logs with rm: use rotation and retention controls so services reopen files and required records remain available.

Frequently Asked Questions

Is /root the same thing as the root directory /?

No. / is the top of the entire filesystem namespace. /root is only the home directory for the root user.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Can I delete everything in /tmp?

Treat /tmp as disposable, but check for files currently used by running applications before deleting them. Never assume /var/tmp is disposable at the same moment; it is intended to survive reboots.

Why does ls show both /bin and /usr/bin if they contain the same commands?

Many modern distributions merge /usr and make /bin a symbolic link to /usr/bin. Resolve the path with readlink -f to confirm your image’s layout.

Should a VPS backup include /proc and /sys?

No. They are kernel-generated views of live processes, hardware, and device state. The operating system recreates them during boot; back up the persistent configuration and application data instead.
