Build the pipeline as a sequence: catalog each source document, extract its content and structure, divide it into context-aware chunks, create embeddings, store chunks with provenance in Atlas, and retrieve them with semantic and—when needed—lexical search. Atlas provides the database and search capabilities; extraction, embedding, and workflow orchestration can remain separate services. The key design choice is to preserve enough structure and document identity that a search result can be both relevant and traced back to its source.

How do I build an intelligent document processing pipeline with MongoDB Atlas?

Separate processing into stages with explicit inputs and outputs. MongoDB’s document-intelligence reference architecture assigns discovery and cataloging, relevance assessment, extraction, and semantic chunking and embedding to specialized agents. Those roles can be implemented as separate services or as steps in one application; the architecture is a design example, not a requirement to adopt an agent framework.

  1. Ingest and register. Discover files from the source system and create a document record with a stable ID, source location, relevant metadata, and processing status. Keep a record even when a file cannot yet be processed so failures can be investigated and retried.
  2. Assess and route. Decide whether the file is in scope and which extraction path it needs. A text-based PDF and a scanned page may require different handling; use the chosen extractor’s output and error signals to determine whether to continue or flag the document for review.
  3. Extract content and structure. Capture text along with available page numbers, layout, headings, lists, tables, and other useful structure. Plain text alone can lose context that later affects chunking and citations.
  4. Interpret the structure. Convert extracted blocks into a representation that identifies meaningful sections and relationships, such as a heading’s relationship to the paragraphs and tables beneath it.
  5. Chunk and contextualize. Divide content into retrieval-sized passages without breaking meaningful units unnecessarily. Retain hierarchy or add neighboring context where a passage would otherwise be ambiguous.
  6. Embed and store. Create an embedding for each chunk and store it with the text, document identity, and provenance needed for filtering and source display.
  7. Index and retrieve. Configure the search path for the questions users ask. Use semantic retrieval for meaning-based matches, and include lexical search when exact terms, codes, or part numbers matter.
  8. Present and trace results. Return the answer with the supporting passage and its source location, such as document, page, and paragraph. Keep the source record connected to the indexed chunk so users can verify the answer.

MongoDB’s technical-document guide describes its ingestion layer as transforming raw PDFs into structured data that preserves content and context. Its example uses Google Cloud Document AI for text blocks with bounding boxes and page numbers, followed by rule-based inference of headings and lists. This is one implementation pattern, not a required Atlas component. See MongoDB’s technical-document architecture.

What does Atlas contribute, and what belongs in other services?

Atlas is the storage and retrieval layer in this design. MongoDB documents database, search, vector, and stream-processing capabilities in its Atlas documentation. Atlas Vector Search provides semantic retrieval over stored embeddings. The rest of the pipeline need not run inside Atlas: a document-processing service can extract content, an embedding provider can generate vectors, and a workflow engine can coordinate long-running tasks.

  • Scanner type: Document
  • Connectivity technology: USB
  • With Auto Scan Mode, the scanner automatically detects what you're scanning
  • Digitize documents and images

MongoDB’s architecture examples name Google Cloud Document AI for PDF extraction, Voyage AI for embeddings, and Temporal for durable workflow orchestration. These are examples from separate reference architectures, not a prescribed combination or a claim that one provider is best. Choose components according to the files you process, required structure and languages, privacy constraints, latency, operational needs, and evaluation results on your own documents.

How should I chunk documents for vector search?

Chunk at semantic boundaries where possible, not only at a fixed character count. A passage that contains a procedure step without its heading, a table row without its column labels, or a definition without the section that scopes it may match a query but fail to answer it accurately.

  • Keep hierarchy. Store section headings or a breadcrumb such as the path from document title to subsection with each chunk. MongoDB’s technical-document example uses hierarchy breadcrumbs and also presents contextualized embeddings as an alternative way to encode broader document context.
  • Keep structured units intact. Preserve lists, procedures, and tables as meaningful units where feasible. For tables, ensure a retrieved passage retains enough of the header and row context to interpret values.
  • Use overlap selectively. Overlapping neighboring chunks can retain transitional information when a sentence or explanation crosses a boundary. MongoDB’s PDF search example uses overlapping chunks; the appropriate amount depends on corpus structure and should be evaluated rather than assumed.
  • Keep provenance with every chunk. Include the document ID and source location, plus filterable metadata relevant to the application. This lets retrieval be scoped to a selected file and results be traced to a page or passage.
  • Test on real questions. Compare structural fidelity and retrieval quality on representative documents and queries. Evaluate boundary cases such as tables, long procedures, repeated terminology, and questions whose answer spans sections.

Chunk size, overlap, and contextualization are retrieval-quality decisions, not universal constants. The cited MongoDB examples describe approaches but do not establish benchmarked accuracy or a best setting for every corpus.

When should retrieval combine semantic and lexical search?

Semantic search helps find passages that express an idea in different words. Lexical search is useful when the query depends on an exact identifier, quoted wording, code, or part number. If users need both, combine the two retrieval tiers and make their contribution inspectable. MongoDB’s technical-document guide describes score fusion for lexical and semantic results; evaluate the fusion on your corpus rather than assuming that one scoring balance will work for every query.

Scope retrieval before presenting results. When a user asks about a selected document, apply a document-level filter so that semantically similar passages from unrelated files do not enter the result set. MongoDB’s PDF search example describes filtering to a selected customer document and displaying the source page and paragraph with the answer.

Which ingestion and orchestration pattern fits the workload?

A direct source-to-workflow path is a reasonable starting point when the ingestion flow is simple. When processing is long-running or must recover reliably across failures, an event stream and durable workflow orchestration can separate source events from processing stages. MongoDB’s Temporal reference architecture documents both direct and Kafka-based event-stream patterns, with Temporal coordinating tasks such as extraction, chunking, embedding, indexing, and retrieval.

Pattern When it may fit Trade-off to assess
Direct source-to-workflow A simpler ingestion flow with manageable event volume and processing needs. Assess how the application tracks retries and recovery if a task or dependency fails.
Event stream with Kafka and Atlas Stream Processing A system that already uses event streaming or needs source events separated from downstream processing. Streaming adds operational components; weigh that complexity against the need for decoupling and recovery.
Durable workflow orchestration with Temporal Long-running work that benefits from coordinated steps, retries, checkpoints, and recovery. Introduce a workflow engine when its durability and coordination benefits justify the additional system to operate.

These are architectural trade-offs, not measured throughput or cost comparisons. Choose based on source-event volume, existing Kafka investment, latency requirements, recovery needs, and the team’s capacity to operate the components.

How should I model documents, chunks, and processing state?

Keep searchable passages connected to the original document and to the lifecycle state of its processing. MongoDB’s document-intelligence architecture proposes collections for chunks, document metadata and processing status, assessments, and workflow state. The exact schema depends on the application, but separate records or clear record boundaries make it easier to retry work, filter retrieval, and trace an answer.

Define how updates propagate before indexing production documents. If a source file changes, the pipeline needs a way to identify affected chunks and replace or refresh their indexed representations; otherwise search can return stale content. The reference architectures establish the component roles, but do not prescribe a single update policy for every application.

How do I scale search without guessing at capacity?

Separate search-resource decisions from assumptions about document count alone. MongoDB’s PDF search example describes dedicated Search Nodes as an option for scaling search resources separately. Whether that topology is appropriate depends on the workload; measure query behavior and operational requirements before selecting capacity or isolation. The available architecture pages do not provide accuracy, throughput, or cost figures that can serve as a general sizing result.

What should I validate before launch?

  • Representative PDFs and other supported file types extract with the required text, page, layout, and table context.
  • Failed or malformed documents receive an observable status and can be retried or routed for review.
  • Chunks preserve the hierarchy and structured units needed to answer real user questions.
  • Queries for exact identifiers work alongside meaning-based queries when both are part of the product requirement.
  • Document-level filtering prevents results from crossing user, customer, or file boundaries.
  • Answers expose source passages and locations so users can check the evidence.
  • Updates and deletions in the source system are reflected in the searchable representation.
  • Recovery behavior is tested for the selected ingestion and orchestration pattern.

MongoDB’s pages are vendor architecture guidance, not independent comparative benchmarks. Treat extraction quality, retrieval quality, latency, and operating cost as properties to measure against the target corpus and workload.
