Yes—keep your VPS patched on a planned schedule, with security updates first. On Debian and Ubuntu, a normal package upgrade replaces files owned by upgraded packages; it does not normally delete your website, database, uploads, or other unrelated application data. The important exceptions are edited package configuration files, application or database migrations, maintainer scripts, service restarts, and kernel updates that require a reboot. A tested backup or provider snapshot, console access, and a maintenance window make routine updating much safer.
What a VPS update actually changes
A VPS update is not a single operation. The package manager refreshes its catalog, calculates which installed packages have newer versions, downloads them, verifies them, and runs the package’s installation scripts. Those packages may include the operating system, libraries, web server, language runtime, database server, kernel, or utilities your application depends on.
On Debian and Ubuntu, the usual sequence is:
sudo apt updatedownloads current package indexes. It does not install or replace packages.sudo apt upgradeinstalls available upgrades that can be applied without removing packages or making the broader dependency changes associated with a full upgrade.
Ubuntu Server documents this sequence and says security updates are enabled automatically by default in its standard configuration. A distribution’s documented full-upgrade command is appropriate when you intentionally accept dependency changes, such as installing a new dependency or removing an obsolete package; do not use it casually as a substitute for reviewing the planned transaction.
APT and dpkg know which files belong to each package. Updating a web server package can therefore replace that package’s executable, module, default configuration, systemd unit, or documentation. It does not treat every file on the VPS as disposable. Your application directory, user home directory, uploaded media, virtual-host data, and database files are normally outside the package-owned file set.

Will updating overwrite your files?
Package-owned program files can be replaced
If a package ships a newer version of a file and that file is managed by the package, the new version can replace the old one. This is the intended purpose of an upgrade: patched binaries, libraries, and supporting files take the place of their older package versions. Any local modification made directly to such a program file is fragile and may be lost.
Do not edit files under a package’s installation path merely because they are convenient. Use the application’s supported configuration mechanism, an administrator-owned include file, or a drop-in directory when one exists. Keep custom code, website content, uploaded assets, and data in locations owned by your deployment rather than altering vendor files.

Configuration files require special handling. When dpkg detects that an administrator has edited a package-managed configuration file and the package supplies a new version, it can stop and ask what to do. The prompt normally offers the maintainer’s version, the locally modified version, a comparison of the two, or a shell for inspection. Ubuntu’s documented example shows the default as keeping the local version.
Keeping the local file protects your deliberate settings, but it can also leave out a new directive required for a security fix or compatibility change. Installing the maintainer’s file may include important defaults while discarding your custom values. The safe choice is to inspect the difference and merge the needed changes deliberately rather than selecting an option without reading it.
Ubuntu advises using local override files or supported drop-in directories where available. Its documentation states: “Since config files are meant to be intentional changes by the user/admin, they are not overwritten by updates or even re-installs of the package.” This pattern separates your settings from the vendor’s file, so a future package update can replace the vendor file without erasing your override.

Application data is usually separate, but migrations can change it
A routine package upgrade is not a command to delete the VPS. However, an application’s own upgrade process can alter data. Database servers and frameworks may run schema migrations; a new release may rewrite a cache, change a file format, or require a one-time conversion. Maintainer scripts can create users, adjust permissions, enable services, or remove obsolete components. A mistaken removal command can also damage data even though it was not part of the ordinary upgrade path.

Treat the operating-system package transaction and the application deployment as related but separate changes: complete the OS update, verify the service, then perform an application migration with its own rollback plan.
Can an update cause downtime or require a reboot?
Yes. A package may restart its daemon so that the new files are loaded. A web server restart can briefly interrupt requests; a database restart can interrupt connections; a networking package can momentarily affect access. Ubuntu’s automatic-update documentation warns that services using changed files may need to restart.
Kernel packages are a different case. Installing a kernel does not normally switch the running VPS to that kernel immediately. A reboot is generally required before the new kernel is active. Schedule that reboot rather than assuming the security fix is already in use.
Use a maintenance window that covers package installation, service checks, and a possible reboot. Keep the provider console, serial console, or recovery environment available in case SSH fails, a firewall rule changes, a filesystem does not mount, or a service does not return. A console connection is especially important when the update includes the kernel, bootloader, networking stack, or authentication components.

A safer step-by-step update procedure
1. Confirm the target and recovery path
- Verify the hostname, IP address, distribution and release, and whether you are working on production or staging.
- Check free disk space before downloading packages or creating a snapshot.
- Confirm that you can sign in through SSH and that provider console or recovery access works.
- Identify the services that must remain available and the person responsible for post-update checks.
2. Make and test a recoverable backup
Create a current provider snapshot or backup before changing a production VPS. Also back up irreplaceable application data, especially databases, in a form you can restore to a separate location. A snapshot is useful only if it is recent, complete for your needs, and supported by a documented restore process.
Test the backup plan rather than checking only that a job reported success. Restore a representative copy, confirm that files and database records are readable, and record how to switch back if the update fails. Keep the rollback path available until the new system has passed its health checks.
3. Inspect what is available
Refresh the package indexes with sudo apt update, then review the packages selected for upgrade. Look for kernel, web-server, database, PHP, Python, OpenSSL, SSH, firewall, and networking changes. If a large dependency change or package removal is proposed, stop and understand why before proceeding.
Use a maintenance window if any selected package can restart a production service. For a high-risk change, rehearse it on a staging VPS with the same distribution release and application configuration.

4. Install the planned upgrades
Run sudo apt upgrade and read the transaction summary. Approve it only when the package list and removals are expected. Use the distribution’s documented full-upgrade path only when you intentionally accept dependency changes and have reviewed their consequences.

Do not close the console or terminate the session while dpkg is waiting for input. A configuration-file prompt is not an error; it is a request for you to choose between the local and maintainer versions or inspect a diff.
5. Resolve configuration prompts deliberately
- Identify the file and determine whether your local edits are still required.
- Compare the local and maintainer versions.
- Preserve required local settings while incorporating security and compatibility changes.
- Validate syntax with the application’s configuration-test command before restarting it.
- Record the decision so the next administrator knows which version was selected and why.
6. Check services, logs, and application behavior
After the transaction, verify that expected services are running, listening on the correct interfaces, and serving real requests. Check service status and logs, test authentication, load a representative page or API endpoint, and confirm that background jobs and scheduled tasks still run. Inspect database connectivity and error rates rather than relying only on a successful SSH login.

If a service failed, read its logs before rebooting repeatedly. Common causes include a configuration directive removed or renamed by the new version, a permission change, a missing dependency, a full filesystem, or a migration that was required but not run.
7. Reboot when the kernel or maintenance plan requires it
Determine whether a reboot is needed for the new kernel or other core components. Reboot during the approved window, watch the console, and verify SSH, networking, mounted volumes, services, and application traffic afterward. Keep the snapshot or backup until these checks pass.

Ubuntu Server’s default configuration automatically applies security updates. Automatic updates refresh package lists, check for available upgrades, and apply the updates you have configured. A changed service may still need a restart, and a kernel security update may remain inactive until a reboot.

Automatic security patching reduces the time a known vulnerability remains exposed, but it moves some timing control away from you. Define which machines may update automatically, when restarts are allowed, how notifications are delivered, and who checks the result. Production systems still need backups, monitoring, console access, and a tested recovery procedure.
Ubuntu also uses phased updates for some non-security releases. A phased update is offered to a subset of machines first and expanded after stability is observed. Security updates are never phased, so a security fix is not intentionally withheld by that rollout mechanism. If two identical servers appear to receive a non-security package on different days, phased delivery may be the reason.

Many organizations combine these approaches: automatic security updates for low-risk systems, scheduled manual windows for critical production hosts, and provider assistance where internal staff cannot cover the maintenance workload. The correct choice depends on how quickly you must close vulnerabilities, how much downtime the application tolerates, and whether you can restore the system yourself.
What to do if an update goes wrong
The package transaction is waiting for input
Read the prompt instead of interrupting dpkg. For a configuration conflict, inspect the diff and choose the local or maintainer version intentionally. If you terminate the process, the package database may be left incomplete; resume package configuration using the distribution’s documented recovery procedure from the console.
A service will not start
Check the service status and its journal, then run its configuration validator. Compare the effective configuration with the version that worked before the update. Correct syntax, permissions, missing directories, or renamed directives, and restart only after validation.
The VPS is unreachable after a reboot
Use the provider console or recovery environment. Check boot messages, network configuration, firewall rules, mounted filesystems, and whether the expected kernel was selected. If the new system cannot be repaired promptly, restore the tested snapshot or backup, document what failed, and retry on staging before another production attempt.
The application is online but data looks wrong
Stop writes if continuing could worsen the problem. Determine whether an application or database migration ran, compare schema and application versions, and restore the affected data to a separate environment for investigation. Do not delete the original backup while diagnosing the incident.
A practical maintenance checklist
- Patch on a schedule, prioritizing security updates.
- Use
apt updateto refresh indexes and review the transaction beforeapt upgrade. - Keep custom settings in supported drop-ins or local override files instead of editing vendor files.
- Read every configuration-file conflict and merge changes deliberately.
- Back up databases and application data, create a provider snapshot when appropriate, and test restoration.
- Reserve a maintenance window for service restarts and possible reboot.
- Retain console or recovery access throughout the change.
- Check logs, services, application requests, scheduled jobs, and database connectivity afterward.
- Record what changed and keep the rollback path until the system is proven healthy.
Regular updates are therefore a controlled maintenance activity, not a threat to every file on the VPS. Package-owned software is expected to change; unrelated data normally remains in place. The safeguards that matter are separating custom configuration from vendor files, anticipating migrations and restarts, and proving that you can restore the system before you begin.
