A repaired STL can still produce missing walls, holes, or disappearing layers when its mesh is not a closed solid. The dependable fix is to validate manifold geometry, repair topology at the source, apply the slicer’s mesh-fix controls, and inspect every affected layer in preview before exporting G-code. Changing infill, wall count, or other print settings cannot reconstruct polygons that are absent from the model.
Why a repaired STL still slices with gaps
An STL is a collection of triangles, not a parametric solid. For dependable slicing, those triangles must form one closed, consistently oriented shell with a meaningful inside and outside. Prusa Research states that “The model to be printed must be solid or have ‘manifold geometry’.” Open boundaries, internal surfaces, duplicate shells, flipped normals, self-intersections, and degenerate triangles can make the slicer interpret the volume inconsistently.
Typical symptoms include a perimeter that vanishes on selected layers, a roof that is omitted, a hole that appears or disappears unexpectedly, isolated islands, or infill printed where a solid wall should be. A repair program may close one opening while leaving another, delete excess faces, or alter the shape around a defect. A file that opens without an error is therefore not automatically a file that slices correctly.
Keep intentional openings separate from defects. A through-hole designed into a part should remain; an accidental gap in the outer shell should be closed. Likewise, two shells that merely touch may need to remain separate, while intersecting shells intended to print as one part should be unified.

Validate the mesh before changing slicer settings
Start with the repaired STL, but preserve the unrepaired original so you can compare shape and dimensions. Use a solid, X-ray, or mesh-analysis view and work through this inspection:
- Open boundaries: look for an outline where only one triangle edge surrounds a gap.
- Non-manifold edges: identify an edge shared by more than two faces. In PrusaSlicer, the Show non-manifold edges diagnostic highlights these edges.
- Duplicate or nested shells: check for coincident surfaces or an accidental internal copy of the model.
- Normals and orientation: confirm that neighboring faces agree on which direction is outside.
- Self-intersections: inspect areas where surfaces pass through one another instead of enclosing a single volume.
- Degenerate triangles: find zero-area or extremely thin faces that can confuse a repair or slice operation.
Do this inspection at the intended scale. Scaling after repair can expose very small cracks or make a previously negligible defect large enough to affect a layer path. Record the model’s orientation and units before exporting a replacement STL.
Repair topology at the source
When the inspection shows missing faces or an open shell, a dedicated mesh-repair tool is more reliable than relying on a slicer to guess the missing geometry. Autodesk Fusion’s documented mesh checks provide a useful checklist: Mesh Is Closed, Mesh Is Oriented, and Mesh Has Positive Volume. Its Repair tool can address holes, stitch boundary edges, remove degenerate triangles, and correct non-manifold edges.
- Open the STL in your mesh editor or CAD application and run its mesh analysis.
- Close only unintended holes. Do not fill a designed channel, vent, or through-hole.
- Stitch nearby boundaries, remove duplicate shells, and resolve intersecting or non-manifold edges.
- Recalculate face orientation so the outside of the part is consistently identified.
- Run the closed, oriented, positive-volume checks again.
- Export the result as a new STL, leaving the original file untouched.
Inspect the repaired result in solid and X-ray views before importing it into a slicer. Automatic hole filling can create a flat cap across a feature that was meant to remain open; an apparently successful repair can therefore be geometrically wrong for the part’s design.

PrusaSlicer: diagnose, repair, and verify
1. Import at the intended scale
Load the newly exported STL and confirm units, dimensions, orientation, and placement on the build plate. Avoid changing scale while diagnosing missing faces, because a size change makes it harder to compare the repaired object with the source.
2. Show non-manifold edges
Enable Show non-manifold edges in PrusaSlicer’s model or view diagnostics. The documented diagnostic marks any edge shared by more than two faces. Treat highlighted edges as a topology problem to investigate, not as a cosmetic warning. Also inspect the model in an X-ray view for internal surfaces and open boundaries that the edge display may not make obvious.
3. Run the available repair action
Use PrusaSlicer’s STL or model repair command when the object contains non-manifold geometry. The command-line reference identifies --repair for non-manifold meshes, and repair is implicitly added when slicing requires it. Automatic repair is a convenience, not proof that every absent face has been reconstructed correctly: compare the repaired object with the source and check the layer preview.

That behavior can close tiny seams, but it should not be treated as a replacement for repairing a visible hole, a missing polygon, or a large open boundary. 4. Slice and inspect before exporting
Slice the object, then open Preview and scrub from the first layer through the entire repaired region to the top. Check outer perimeters, inner walls, roofs, floors, holes, and infill. If a wall disappears for several layers, stop and return to mesh repair; do not try to hide the defect with unrelated extrusion, infill, or support settings.
Cura: use Mesh Fixes for the right defect
1. Make Mesh Fixes visible
In Cura, search the print-settings panel for Mesh Fixes and reveal hidden settings through the settings-visibility controls if necessary. Menu names and visibility can differ between Cura releases, so confirm the equivalent label in your installed version.
2. Enable Union overlapping volumes for intersecting shells
Turn on Union overlapping volumes when separate shells intersect and are intended to print as one volume. Cura then combines the overlapping regions for slicing rather than treating them as competing or nested volumes. This setting is appropriate for overlapping components that should become a single solid; it is not a general repair for an outer shell with genuinely missing polygons.
3. Enable Remove all holes for accidental internal holes
Use Remove all holes when internal holes are unintended and should be closed for printing. Do not enable it blindly on a part whose holes are functional design features. Removing every hole can change airflow, drainage, weight, fit, or the intended path through the model.

4. Check Cura’s model diagnostics
Use Cura’s model-error or X-ray views to locate open shells, overlapping bodies, and other suspect regions. Cura documentation warns: “When polygons are missing in the shell of the model, Ultimaker Cura won’t be able to slice the model correctly.” Mesh Fixes can combine shells or close selected classes of holes, but they cannot reliably invent every face that was never present in the STL. If missing polygons remain, repair the mesh externally and import the new STL.
Layer preview is the final gate
A slicer completing its calculation only proves that it generated toolpaths; it does not prove that those paths represent the intended solid. Treat preview as a geometric test:
- Start at the first layer and move upward one layer at a time through the suspected defect.
- Continue above the defect to verify that the correction did not create a later gap or isolated island.
- Toggle perimeter, solid-infill, and infill visibility so you can distinguish a missing wall from a deliberate infill change.
- Compare the preview with the repaired STL in solid and X-ray views.
- Only when every expected perimeter, wall, roof, floor, and intentional hole is present should you export G-code.
Pay particular attention to four warning patterns:
- Walls vanish: the shell is still open, self-intersecting, or incorrectly oriented in that region.
- A void becomes solid: a repair or “remove holes” operation filled a feature that may have been intentional.
- Isolated islands appear: duplicate or disconnected shells may still be present.
- Unexpected infill replaces a wall: the slicer is interpreting the volume differently from the design.
PrusaSlicer and Cura compared for missing-face problems

Troubleshoot by the symptom you see
The same wall disappears on several adjacent layers
Return to the mesh and inspect that exact height for an open boundary, flipped normals, or a self-intersection. Re-run the closed and oriented checks, export a new STL, and repeat the preview. Increasing wall count does not restore a missing shell face.

A hole is filled even though the design needs it
Undo the broad hole-removal operation and repair only accidental openings. In Cura, disable Remove all holes for that object; in any repair tool, select the specific boundary that should be closed rather than filling all internal voids.

Two parts merge unexpectedly
Check for intersecting or coincident shells. In Cura, Union overlapping volumes is intended only when those shells should print as one volume. If they should remain separate, correct the source mesh or object arrangement instead of enabling the union.
The slicer reports success but preview contains islands
Look for duplicate shells, detached triangles, or internal surfaces in X-ray view. Remove the stray geometry in the repair tool, verify positive volume, and slice again. A successful calculation is not evidence that disconnected geometry is meaningful.
Automatic repair changes a critical edge or dimension
Keep the original STL, compare dimensions and silhouettes, and repair the source mesh manually. Use the slicer’s automatic repair only when the resulting geometry matches the intended part and the complete preview is coherent.
Preflight checklist before exporting G-code
- The mesh is closed, consistently oriented, and has positive volume.
- Unintended holes, missing faces, duplicate shells, and non-manifold edges are resolved.
- Intentional holes and channels remain open.
- PrusaSlicer’s non-manifold diagnostic is clear, or Cura’s model diagnostics show no unresolved shell defect.
- Any slicer repair or Mesh Fixes option has been applied deliberately and checked against the model’s design.
- Preview has been scrubbed through every layer in and above the repaired region.
- Perimeters, roofs, floors, infill, islands, and intentional voids match the repaired STL.
If any item fails, stop at the mesh-repair stage. Fixing topology first is faster and more predictable than compensating with print-profile settings after toolpaths have already been generated.
