Short answer: Obsidian is the more established local-first choice when you want plain files, optional end-to-end encrypted hosted sync, and a large plugin ecosystem with published screening rules. Logseq is the leading open-source alternative in this comparison: it supports Markdown and Org-mode, exposes a plugin API, and has community integrations that can connect to local AI servers such as LM Studio or Ollama. However, neither “local-first” nor “open-source” automatically means offline-only, encrypted everywhere, or safe from third-party data flows.
The practical decision comes down to four checks: where your notes are stored, who controls encryption keys during synchronization, what code can read the vault, and whether an AI feature processes text on your device or sends selected notes to a remote provider. The sections below separate the base applications from sync services, plugins, embedded content, and AI integrations so you can make that decision without treating a privacy label as a blanket guarantee.
What “local-first” actually means
A local-first note app keeps its primary working data on your computer or phone instead of requiring a permanent server-side account. You can usually open and edit files without a network connection, and the local copy remains the authoritative recovery point. That is different from saying the application never communicates over the internet.
Obsidian’s privacy policy says desktop and mobile app data is stored locally, no account is required for the basic app, and the app itself collects no telemetry. The same policy describes network activity for updates, browsing and installing plugins or themes, and displaying embedded websites. If you turn on Sync or Publish, data is stored to provide those services. A community plugin can also make requests that are outside the base application’s control.

Logseq describes itself as privacy-first and open source, but the label does not define the behavior of every plugin, synchronization method, embedded page, or AI connector. For either app, ask four separate questions:
- Is the note content stored as files on a device you control?
- What data leaves that device during synchronization or publishing?
- Which installed code can read, modify, or transmit the vault?
- Does an AI feature run against a local model or send selected text to a provider?
Those questions produce a more accurate privacy assessment than simply choosing a product described as local-first.

Where Obsidian stores notes and what the base app sends
Local vaults are ordinary files
Obsidian stores a vault as a folder on the device. That file-based design makes the notes accessible to other tools and gives you a straightforward backup target. It also means anyone or any process with permission to read that folder can read the notes; local storage is not encryption at rest.
Obsidian’s privacy policy states: “All data is saved locally on your device and is never sent to our servers.” The statement applies to the desktop and mobile applications themselves. The policy separately explains that optional Sync and Publish store data to deliver those services, and that the app connects for updates, plugin and theme browsing or installation, and embedded websites.
Optional features change the data path
Installing a theme or community plugin introduces code beyond the core application. Opening an embedded website introduces a web-origin data flow. Sync and Publish place data on infrastructure used to provide those products. Treat each as a separate decision and review it before enabling it in a vault containing confidential material.
Security audits are dated assurances
Obsidian’s security page lists a Cure53 client audit dated December 2024 and a Trail of Bits audit of the Sync API, server, and cryptography dated December 2025. The page says findings were addressed and that auditors validated the latter audit’s remediations. These dates document assessments of particular versions and systems; they do not certify every future release or any third-party plugin.

Sync, encryption, and recovery
Obsidian Sync encryption model
Obsidian Sync encrypts communications and remote vaults. End-to-end encryption is the default option when creating a new remote vault, and Obsidian says its team cannot read notes protected by that mode. The encryption password is controlled by you and is not recoverable by Obsidian. Losing it can make the remote vault inaccessible, so store the password in a separate, reliable password manager or recovery record.
Sync does not encrypt the local vault. Someone who gains access to the computer or phone, or to an unencrypted backup, can still read the files. End-to-end encryption also does not mean that no metadata exists: Obsidian’s documentation describes metadata and deterministic-hash limitations. Consider the content protected while in transit and on the remote vault, not every surrounding fact about its existence or synchronization.
Other Obsidian synchronization choices
Obsidian documents first-party hosted Sync, third-party cloud-storage approaches, local synchronization, and version-control options. Each has a different owner, conflict model, platform range, and recovery process. A user-managed method can reduce dependence on one provider but may expose files to the chosen storage service or create difficult merge conflicts. Keep an independent backup regardless of the method.
Logseq Sync and file synchronization
Logseq’s downloads page currently labels Sync beta. That status can change, so check the live project materials when deploying it for important records. For a file-based graph, users can instead consider a synchronization method they manage themselves, but the privacy and reliability characteristics then come from that method rather than from Logseq alone.
Before committing to either app’s sync workflow, test a restore on a second device. Confirm that attachments, linked files, daily notes, and deleted pages behave as expected, and retain a versioned backup that is not continuously overwritten by synchronization.

Obsidian’s directory safeguards
Obsidian’s official-directory policies prohibit client-side telemetry in listed plugins and require clear disclosure of network use. Obsidian says it scans every directory plugin and theme version and displays a safety scorecard. Those measures reduce some risks when you install from the directory and read the listing carefully.

The scope matters. Enabled plugins may make network requests outside Obsidian’s control, and the directory policies do not cover arbitrary code installed from elsewhere. A plugin can have broad access to vault files because its purpose often requires reading and writing notes. A scorecard is a screening signal, not a permission boundary or a guarantee that a future update is harmless.
Logseq’s marketplace and plugin API
Logseq provides a plugin API and marketplace. The project’s open-source code makes inspection possible, but practical safety still depends on the specific plugin, its dependencies, its maintainer, and the release you install. Review source availability, requested capabilities, network destinations, update history, and whether the plugin remains maintained.
A practical plugin review checklist
- Install only from a source you can identify, and record the exact plugin version.
- Read the listing and source for network calls, telemetry, analytics, remote scripts, and embedded pages.
- Ask whether the plugin needs access to the whole vault or only selected files or blocks.
- Try it first in a disposable vault containing no personal or confidential notes.
- Monitor outbound connections with the operating system or network tools available to you.
- Back up the vault before updates, and remove plugins that are abandoned or unexpectedly change behavior.
AI: local model, cloud model, or a mixture?
There is no single “AI mode”
“AI support” describes an integration, not a privacy guarantee. An AI command may send a selected paragraph, a whole page, linked context, embeddings, prompts, or diagnostic data to a remote provider. Another integration may call a model running on your own computer. The app name alone does not tell you which path is used.

Local AI in Logseq’s ecosystem
Logseq marketplace entries describe integrations that connect to local OpenAI-compatible endpoints, including LM Studio and Ollama. With those configurations, inference can remain on a machine you control. Local processing still requires checking the integration’s implementation: a plugin could send telemetry, fetch a remote model, or transmit context separately from the model request.
Marketplace entries also describe integrations for cloud AI providers. For each one, identify the endpoint, the exact notes or blocks selected, provider retention and training terms, account requirements, and whether sending is opt-in. “Local endpoint available” means that one configuration can be local; it does not mean every Logseq AI plugin is local or private.
Obsidian and AI integrations
The official material cited here does not establish a single built-in Obsidian AI privacy model. AI features available through third-party plugins should therefore be evaluated using the same endpoint-and-data checklist. A plugin that sends text to a remote service creates a third-party data flow even though the underlying vault remains on your device.

How to keep AI processing on-device
- Choose an integration that explicitly supports a local endpoint and name the endpoint in its settings.
- Run the model server on the same device or on a host you administer; disable remote access unless it is required.
- Set the plugin to operate on an explicitly selected note or block rather than the entire vault.
- Turn off telemetry, history upload, and automatic context expansion when those controls exist.
- Inspect logs and network connections during a test prompt using non-sensitive text.
- Document the model, endpoint, plugin version, and configuration so a later update can be audited.
File formats, portability, and migration
Obsidian’s file-based advantage
A folder of Markdown and related assets is readable outside the application and can be copied with ordinary backup tools. That does not guarantee perfect migration: plugins may store settings, generated data, or custom syntax that another editor cannot reproduce. Test exports containing links, images, properties, and embedded content before changing platforms.

Logseq supports Markdown and Org-mode. Its repository describes database graphs as a separate mode that is still evolving. A file-based graph is easier to inspect and back up than an experimental database workflow, while a database may eventually provide different query or collaboration capabilities. Choose based on the format you can restore and read without the app.
Migration test plan
- Copy the complete source graph or vault, including hidden configuration and attachment folders.
- Open the copy in the target app and inspect links, tags, tasks, dates, images, and code blocks.
- Export a representative set of pages to plain text or Markdown and open them in a basic editor.
- Verify that backlinks and embeds have understandable fallbacks if the original app is unavailable.
- Keep the original copy unchanged until the new workflow has passed a full restore test.
Stability and feature maturity
Obsidian’s established core and optional services
Obsidian’s core file-based workflow is distinct from optional Sync, Publish, and community extensions. The dated security audits provide additional information about the client and Sync systems, but they do not remove the need to evaluate each plugin and update.
Logseq’s beta and alpha labels
Logseq’s repository says, “The DB version is in beta status while the new mobile app and RTC are in alpha,” and warns that data loss is possible and backups are recommended. The downloads page labels Sync beta. These labels describe project maturity, not a judgment that the software is unusable; they mean you should maintain independent backups and avoid making an experimental workflow your only copy of critical records.
AFFiNE and Anytype as further candidates
AFFiNE’s official site presents it as open-source knowledge-base software. The available material does not establish enough detail about its AI data flow, plugin extensibility, or privacy architecture for a precise comparison here. Accessible Anytype documentation likewise does not provide enough current detail to make a reliable claim about its AI or plugin behavior. Treat both as candidates for your own technical review rather than assuming they match either Obsidian’s or Logseq’s model.

Privacy-hardening checklist before adding real notes
- Choose a vault or graph location protected by your operating system’s account security and disk-encryption features.
- Decide whether synchronization is necessary; if it is, document the provider, key ownership, metadata exposure, and restore process.
- Keep at least one versioned backup that is not continuously synchronized.
- List every plugin, theme, embedded site, and AI connector that can access the workspace.
- Read network disclosures and test suspicious integrations in a disposable vault.
- For AI, select the smallest useful context and prefer a local endpoint only after verifying that the plugin itself makes no unexpected calls.
- Recheck beta and alpha features after updates, because project status and implementation details can change.
Common mistakes and fixes
“The notes are local, so nothing can leave the device.”
Fix: Separate the base app from Sync, Publish, plugins, embedded websites, and AI connectors. Disable the feature or inspect its endpoint when confidentiality matters.

“End-to-end encrypted Sync protects every copy.”
Fix: Obsidian Sync protects the remote vault under its end-to-end mode, but it does not encrypt the local vault. Secure the device and backups independently, and preserve the encryption password.
“An official plugin-directory listing means the code is safe.”
Fix: Treat the directory policy and scorecard as screening controls. Review the plugin’s current version and remember that the policy does not cover code installed outside the directory.
“Open source means every AI feature is local.”
Fix: Inspect each integration’s endpoint and payload. Logseq’s marketplace includes both local and cloud AI connectors, so the configuration determines the data path.
“Beta labels are harmless because the feature works.”
Fix: Keep a tested export and rollback copy before relying on Logseq database, mobile, collaboration, or Sync beta features for important information.
Bottom line
Choose Obsidian when a stable file-based workflow, broad plugin choice, and optional first-party encrypted sync matter most. Choose Logseq when open-source development, Markdown or Org-mode, and the ability to connect selected plugins to local AI endpoints are more important than experimental-feature maturity. In either case, privacy is a configuration you maintain: secure the local files, understand synchronization and key custody, limit plugin access, and verify exactly what an AI integration sends.
