For a PhD thesis, choose Notion if shared project tracking and collaboration matter most; choose Obsidian if you want an offline-first collection of personal notes stored as local plain-text files. Neither should be treated as a substitute for the word processor, citation workflow, or submission system your university requires. This recommendation follows each product’s documented storage, offline, and export behavior—not a hands-on test or controlled comparison.
Which app fits your thesis workflow?

What Notion offers—and where it has limits
Pages and databases for project administration
Notion can keep tasks, meeting records, milestones, and other structured project information in a shared workspace. This can be useful when supervisors or collaborators need to work in the same system. The practical trade-off is that the thesis project’s organization depends on workspace access and settings, so test the exact pages and databases your team relies on.
Offline access depends on the app and downloaded pages
Notion’s help documentation says offline use is available in its desktop and mobile apps, not in web browsers. Users can create pages and view or edit downloaded pages offline, though some advanced blocks still require an internet connection. On paid plans, recently visited and favorited pages are downloaded automatically; a page downloaded individually is available only on the device where it was downloaded. Notion’s offline-use documentation also warns that simultaneous offline edits to non-text items, such as a database select property, can result in one update being lost. Reconnect and allow changes to sync regularly.

Exports are useful, but not a restored workspace
Notion documents export options for pages and databases in PDF, HTML, and Markdown & CSV formats. A non-database page can export as Markdown; a full-page database exports as CSV, with Markdown files for its subpages. Callout blocks export as HTML because they have no Markdown equivalent. These formats can help you keep a copy or move content, but they do not guarantee that the original workspace structure and behavior will be recreated.

A workspace export can include uploaded files, but Notion’s backup documentation says pages you cannot access and some content affected by teamspace settings may be omitted. Notion also says an exported workspace cannot be instantly recreated by reuploading it. Its backup documentation said workspace PDF export was scheduled to be phased out gradually by August 31, 2026; that date has passed, so check the current workspace interface rather than relying on workspace-level PDF export. What Obsidian offers—and what you must manage
Local plain-text notes and offline work
Obsidian states that it stores notes in non-proprietary plain-text files on the device. That can make a personal archive easier to inspect and copy with ordinary file tools, and Obsidian describes the app as working offline. This is a vendor description, not an independent audit. Local storage does not itself protect against device loss or damage; arrange dependable backups and, if you need multiple devices, a sync method.

Academic Export is a community plugin, not a core guarantee
The Obsidian Community Plugins directory lists Academic Export as a community plugin with outputs including PDF, DOCX, and HTML. Its listing reports styles including APA 7, MLA 9, Chicago 18, IEEE Conference, Harvard Extension School Thesis, Harvard Author-Date, and AMA 11. The listing showed version 0.1.3 and an update two months before the access date recorded for that listing; versions and features can change. A generated document still needs to be checked against your department’s current thesis template and reference requirements. View the Academic Export listing.

How to choose without risking your thesis archive
- Separate project management from the manuscript. Decide whether your main need is shared administration, a private linked-note archive, or both. Keep the final thesis document and submission process in tools accepted by your department.
- Test with representative material. Use a small sample containing the kinds of pages, database records, attachments, callouts, notes, and citations you expect to keep. Check what works offline and what appears in an export.
- Complete an export-and-restore test. Export the sample, open the files outside the app, and confirm that essential text and attachments are present. Then test how much structure you can actually restore; do not assume an export is a one-click workspace migration.
- Set up independent backups. Keep a separate copy of your working archive and verify that you can access it. A cloud-synced folder or an app’s own backup is not a substitute for testing a separate recovery copy.
- Keep citations and submission requirements in the final workflow. Confirm the institution’s required word processor, citation manager, formatting rules, and submission format. Treat either app’s export as an intermediate step unless your department explicitly accepts it.
When a hybrid setup makes sense
A hybrid can work if a research group needs Notion for shared milestones and meetings while an individual researcher prefers Obsidian for personal linked notes. It adds maintenance: keep source identifiers, links between systems, and current versions aligned. Use both only if that overhead is worth the division of responsibilities; neither app should become the sole unchecked copy of the thesis archive.

What the comparison can—and cannot—establish
The available product documentation supports a workflow distinction: Notion emphasizes shared pages and databases, while Obsidian describes local plain-text notes and offline use. It does not establish that either app improves thesis speed, completion rates, grades, or productivity, nor does it demonstrate reliable citation generation for every university. Make the decision around your own collaboration needs, connectivity, portability expectations, and institutional rules.
