A University of South Florida and Florida Atlantic University study found that portable, long-read environmental DNA sequencing can identify multiple harmful algal bloom species in lagoon water—including some at very low abundance—before a visible bloom is obvious. The approach is an early-warning aid, not yet a stand-alone forecasting or prevention system.
What the new DNA tool does
The team used the Oxford Nanopore MinION, a portable real-time sequencing instrument, to analyze environmental DNA (eDNA) from water samples collected at 20 sites in Florida’s Indian River Lagoon. Their study, “Near-real-time long-read eDNA sequencing reveals harmful algal bloom dynamics in the Indian River Lagoon,” appeared in PLOS Water on October 14, 2026 (DOI: 10.1371/journal.pwat.0000557).
The assay detected 11 harmful algal bloom (HAB) species, including organisms associated with brown and red tides. Some were detected when present at low abundance, a potentially important signal because bloom-forming organisms can expand rapidly after environmental conditions change.

The Indian River Lagoon is a 156-mile (about 251-kilometer) brackish estuary on Florida’s east coast. The study therefore tested the method in a complex, real coastal ecosystem rather than in a simplified laboratory sample.

How MinION eDNA monitoring works
- Collect water. Researchers take water samples from multiple lagoon locations, creating a spatial network rather than relying on one station.
- Extract environmental DNA. DNA shed by organisms into the water is isolated from each sample. The method does not require researchers to capture every algal cell directly.
- Target a eukaryotic ribosomal RNA gene. This marker is suited to identifying algae and other eukaryotic organisms. It differs from the bacterial marker commonly used in broad microbial surveys.
- Sequence in real time. The MinION produces long DNA reads while a run is in progress, allowing researchers to characterize community composition without waiting for a conventional, delayed laboratory workflow to finish.
- Compare community patterns with conditions. The study associated changes in algal communities with temperature, salinity and nutrient conditions—variables that can help move species from low abundance toward bloom levels.
What the study found
| Measure | Reported result | Why it matters |
|---|---|---|
| Sampling area | 20 sites in Florida’s Indian River Lagoon | Shows how the method can map conditions across an estuary rather than at one point. |
| HAB organisms detected | 11 species | Provides a multi-species community signal, including brown- and red-tide organisms. |
| Low-abundance detection | Some HAB species were found at very low concentrations | May reveal developing ecological changes before a bloom is visually apparent. |
| Associated environmental factors | Temperature, salinity and nutrients | Connects species shifts with conditions that can influence bloom development. |
| Sequencing platform | Oxford Nanopore MinION | Portable, long-read and capable of near-real-time sequencing. |
HAB species frequently co-occurred in the samples. Justin Gibbons, a USF computational biologist, said this pattern could indicate shared ecological drivers or interactions that promote growth. That matters because monitoring one species in isolation may miss a broader community change involving several harmful organisms.
Can MinION detect red tide before it spreads?
It can detect DNA from red-tide-associated organisms while they are present at low abundance, and it can reveal community shifts before a bloom is obvious to the eye. That supports earlier investigation and a faster decision about where to intensify sampling.

- Ergonomically Designed: Work in tight areas with a compact design that gets into tough spots
- Both tools are designed to fit into difficult to reach spaces
- Complete a wide range of applications with a high-performance motor that delivers up to 300 UWO, and an impact driver delivering up to 1,400 in-lbs of torque
- Both the DEWALT impact driver and drill driver feature integrated LED work lights with a convenient 20-second delay, ensuring enhanced visibility in dimly lit or challenging work areas
- One-Handed Loading - Keep one hand free with a 1/4 in. hex chuck that accepts 1 in. bit tips
However, the study does not show that MinION alone predicts when a bloom will reach a particular intensity, how much toxin it will produce, or whether people, fish and wildlife face a specific level of risk. It also does not demonstrate that the instrument prevents red tide. A responsible interpretation is that near-real-time sequencing may give monitoring agencies an earlier biological signal to combine with measurements, forecasts and public-health procedures.

| Monitoring question | eDNA sequencing with MinION in this study | What the evidence does not establish |
|---|---|---|
| Readout speed | Near-real-time sequencing during the run | A universal turnaround time for every laboratory or field deployment |
| Biological breadth | Multi-species community information from a targeted eukaryotic marker | That it is more accurate than every single-target assay |
| Spatial resolution | Samples from 20 lagoon sites | How many sites are required for another estuary or coastline |
| Low-abundance organisms | Some HAB species detected at low concentrations | A published detection-limit benchmark or accuracy percentage |
| Operational forecasting | Potential early-warning input | Validation as a stand-alone forecast of bloom intensity, toxins or public-health risk |
| Cost | Not stated in the study materials | Per-sample cost, deployment budget or consumable price |
Earlier Indian River Lagoon work used complementary methods including microscopy, flow cytometry and quantitative PCR. That context is important: sequencing is best viewed as an additional layer in a monitoring toolkit, not an automatic replacement for direct observation, laboratory confirmation or toxin testing.

Why earlier warning matters in Florida
HABs can damage fisheries, tourism, wildlife and public health. The National Centers for Coastal Ocean Science figure cited in the 2026 USF release estimated $2.7 billion in lost income from Florida’s prolonged 2017 red-tide bloom. Faster information could help agencies decide where to collect confirmatory samples, communicate changing conditions and focus mitigation resources, even though the new study does not quantify avoided losses.
The Indian River Lagoon is also exposed to changing climate and human pressures. Greg O’Corry-Crowe of FAU’s Harbor Branch described the challenge as understanding how entire aquatic systems work while those pressures increase. Measuring several species and their environmental context can support that systems-level view.

What agencies would still need to verify
- Confirmatory sampling and taxonomic checks for important detections.
- Independent measurements of cell abundance and toxin concentrations.
- Local thresholds linking DNA signals to ecological or public-health actions.
- Repeated testing across seasons, estuaries and weather conditions.
- Quality controls for filtration, extraction, contamination and sequencing errors.
- Agreement on how near-real-time results feed into existing warning systems.
The published findings establish a promising research demonstration in one Florida estuary. They do not provide a deployment timeline, cost per sample, comparative accuracy percentage or universal detection limit. Those values will need to come from future validation and operational studies.

Bottom line for readers
MinION-based eDNA sequencing could help scientists spot harmful algal species and coordinated community changes sooner than visible-bloom monitoring alone. In the Indian River Lagoon study, it detected 11 HAB species across 20 sites and linked their patterns with temperature, salinity and nutrients. The practical value is earlier, higher-resolution information—not a guarantee that a bloom can be predicted with certainty or stopped before it spreads.
