An MCP server can feel slower than a CLI because the full workflow may involve more than running the underlying command: a host may load tool definitions into model context, pass intermediate results through the model, start or contact a server, make extra model turns, or pause for approval. None of that makes MCP inherently slower. The result depends on the host, model, server, transport, task, and whether the CLI comparison does exactly the same work.

Why an MCP workflow can take longer

MCP is a protocol for exchanging context between an AI application and tools. It does not prescribe how every host manages model context or structures an agent loop. The official MCP architecture overview makes that distinction explicit. The five causes below are therefore possible costs of an integration and its host—not unavoidable costs of the protocol.

1. Tool definitions take up model context

Some clients make tool names, descriptions, and schemas available to the model. The model may then have more input to process before it can choose an action. This can matter when many tools are connected or their descriptions are verbose; it may matter little for a small, well-targeted tool set.

Anthropic describes upfront tool definitions as one common source of agent latency and cost. The effect depends on client behavior: MCP does not require every host to inject every definition into the model context on every turn. See Anthropic’s explanation of code execution with MCP.

2. Results make an unnecessary trip through the model

In a direct-call architecture, a tool can return a large result to the model, which may then need to pass or transform that information for another tool call. That can add context processing and another model turn when ordinary code could have handled the intermediate data.

Anthropic illustrates the scale with a hypothetical two-hour sales-meeting transcript: passing the transcript between two calls could result in an additional 50,000 tokens being processed. That is an illustrative example from its article, not a general measurement. Code execution can instead call tools and transform results outside the model context, so this overhead is an architecture choice rather than an MCP requirement.

3. Transport and distance add different costs

Local stdio and remote Streamable HTTP are not equivalent setups. The MCP architecture describes stdio as direct communication with a local process, without network overhead; Streamable HTTP supports communication with remote servers. A local stdio server still has process and message-handling work, but it does not add a network hop simply because it uses MCP. Remote requests can add network delay on top of the server’s own work.

The project documents these options in its architecture overview and its transport specification. When comparing with a CLI, distinguish a local CLI from a local MCP server, and compare remote service calls separately from local process communication.

4. Startup, discovery, and extra orchestration add wall-clock time

A cold run may include launching a server process, initializing a connection, discovering available capabilities, and then making one or more tool calls. Warm calls may avoid some startup or discovery work. Serial tool calls and additional model turns can also extend elapsed time; the protocol’s framing alone does not explain the entire difference.

The architecture overview describes client-server connection and discovery. Measure process launch and initialization separately from warm-call time, and count model turns as well as tool calls. If discovery results are reused by the host, do not attribute their initial cost to every later invocation.

5. Approvals, retries, or failures interrupt the path

A host may wait for a user to approve an action before executing it. A failed call can also require recovery because of protocol, execution, or connectivity problems. Those pauses and retries are part of the experienced workflow, even though they are not the underlying operation’s runtime.

OpenAI’s MCP server integration guidance says trusted servers can be configured to skip approvals to reduce execution latency. That is a trust and data-sharing decision, not a blanket speed setting: only consider it when the server and actions are appropriate to trust.

What evidence says about MCP versus CLI speed

There is no established universal latency penalty for MCP. A 2026 controlled study by Marc Alier Forment, María José Casañ Guerrero, Francisco José García-Peñalvo, and Juanan Pereira examined one fixed software task—six operations against a private online Git repository—across seven agent scaffoldings and five language models. In 13 strictly paired MCP-to-CLI comparisons, the cost ratios ranged from 0.43x to 29x. These are task-specific cost results, not latency multiples or a general benchmark of MCP speed. The authors found the scaffolding had a dominant effect and reported that agents often ignored their assigned interface, making trace verification important. See the 2026 study.

For your own comparison, verify in the run traces that each agent actually used its assigned MCP or CLI interface. Keep the model, scaffold, task, credentials, and underlying operation constant. A comparison is not informative if one path does less work, uses a different server location, or silently falls back to another interface.

How to measure the difference fairly

Instrument a representative task before deciding that the MCP server is the bottleneck. Compare both elapsed time and successful completion: a faster run that fails more often may not be the better workflow.

  1. Define the same task and conditions. Use the same model, agent scaffold, credentials, input, and underlying operation for MCP and CLI runs. Confirm that both can perform the task.
  2. Separate cold and warm runs. Record process launch and initialization separately from later calls. Run both paths under comparable cold and warm conditions.
  3. Record what the host and agent do. Track available tool schemas, model turns, tool calls, and input and output tokens. Inspect traces to confirm the assigned interface was actually used.
  4. Time the components. Measure the operation itself separately from model reasoning, server work, transport, and host orchestration. Tag MCP calls as local stdio or remote HTTP rather than treating them as the same case.
  5. Capture interruptions and outcomes. Note approval pauses, retries, errors, recovery time, and whether the task succeeded. Repeat runs to avoid drawing a conclusion from a single unusual call.
  6. Compare total workflow cost. Evaluate wall-clock time, model and tool-call overhead, task success, and the integration value you receive. Do not turn a token or cost ratio into a latency estimate.

When to keep MCP, simplify it, or use the CLI

The decision is about the whole integration, not whether one interface is always faster. MCP can be useful when structured schemas, tool discovery, remote access, or a shared integration across multiple AI clients matter. A CLI can be simpler when a reliable command already performs the job and shell composition or working-directory behavior is important. These are practical trade-offs, not guarantees about speed.

  • Keep MCP when the measured workflow meets your needs and shared access, structured results, authentication handling, or persistent service behavior justify the integration.
  • Simplify MCP when traces point to excess tool definitions, oversized results, redundant model turns, avoidable serial calls, or unnecessary approval pauses. Reduce those costs and measure again.
  • Prefer the CLI when equivalent runs consistently show lower total cost or time, task success remains acceptable, and you do not need MCP’s interoperability or structure.
  • Reuse rather than duplicate when a CLI already contains the needed operation but multiple clients need a common interface. An MCP server can expose an existing CLI instead of reimplementing its work.

Deletion is reasonable when the CLI reliably does the same job and the MCP layer adds no value you need. If other clients depend on the MCP interface, consider simplifying it or retaining it for those workflows rather than judging it only by one local command comparison.
