Neither Linux nor Windows is automatically more secure for a critical system. The safer choice is the supported operating system that the equipment and application vendor approve, that your team can harden and monitor consistently, and that can receive and safely validate security updates within your downtime limits.
Official guidance from CISA and NIST does not establish a universal Linux-versus-Windows winner. It instead emphasizes configuration, exposed services, least privilege, identity protection, update discipline, recovery, and the special safety and availability requirements of operational technology (OT).
What “critical systems” includes
“Critical system” can describe very different environments. An enterprise identity server, a hospital scheduling platform, a production database, and a controller that regulates a water-treatment process do not have the same threat model or acceptable downtime.

Enterprise IT systems usually support business, communications, identity, data storage, or public-facing services. They can often be patched in regular maintenance windows, duplicated for failover, and tested in staging environments. Internet exposure, remote administration, credential theft, ransomware, and supply-chain compromise are common concerns.

Operational technology
NIST defines OT broadly as systems that monitor or control physical processes. Examples include industrial control systems, building automation, transportation systems, physical-access systems, and other equipment whose failure can affect safety, production, or essential services. OT may depend on specialized drivers, real-time behavior, old firmware, serial links, or vendor-certified software. A reboot or unexpected change can therefore have physical consequences.
NIST Special Publication 800-82 Revision 3, the final version cited here, was published on September 28, 2023. NIST lists Revision 4 as a draft dated September 21, 2026; verify its status and requirements before using it as a final standard.
Why the operating-system label is not the security boundary
Linux is a family of kernels, distributions, package systems, defaults, and support contracts. Windows likewise includes different editions, release channels, security baselines, and management tools. Two systems with the same operating-system name can have radically different exposure and resilience.

A minimally installed, supported system with few services, strong access controls, centralized logging, tested backups, and a practiced recovery plan can be safer than a nominally security-focused system that is obsolete, over-privileged, unmonitored, or incompatible with its vendor’s update process.
CISA’s cross-sector goals describe a “baseline set of cybersecurity practices broadly applicable across critical infrastructure with known risk-reduction value.” That framing treats the operating system as one component of a risk-management program, not as a security product by itself.
What official guidance says to harden
Controls CISA applies to Windows
CISA recommends applying Windows security updates and using Windows Security Baselines or recognized benchmarks such as those from the Center for Internet Security. It specifically calls for hardening commonly targeted services, including Server Message Block (SMB) and Remote Desktop Protocol (RDP).

- Keep the supported Windows release and its security components within the vendor’s support lifecycle.
- Disable or restrict SMB, RDP, and other services when they are not required; place remote administration behind controlled access paths.
- Apply a documented baseline, then record and approve every exception required by the application or equipment vendor.
- Use centralized identity, endpoint telemetry, event collection, and alerting where the system’s performance and vendor support permit.
Controls CISA applies to Linux
For Linux, CISA points to checking binary permissions and to the CIS benchmark for Red Hat Enterprise Linux as an example of distribution-specific hardening guidance. The recommendation is not a claim that one distribution is universally safer; it illustrates why the exact distribution, package source, and support contract matter.
- Install only a supported distribution and repository set approved for the workload.
- Review executable and binary permissions, set-user-ID and set-group-ID files, services, scheduled jobs, and privilege-escalation paths.
- Remove unused packages, daemons, compilers, and administration interfaces from production hosts where the application does not require them.
- Use least-privilege service accounts, tightly controlled privilege elevation, centralized logging, and integrity monitoring appropriate to the system.
Controls that apply to both
CISA’s guidance emphasizes minimizing running services, enforcing least privilege, securing network communications, and restricting applications, services, and administrative access. These controls are more predictive of practical security than the operating-system name on an asset inventory.
Patch management is harder in critical environments
For ordinary office systems, a delayed update is inconvenient; for OT, an untested update can interrupt a process or create a safety hazard. NIST explains that OT patches may require lengthy regression testing because of dependencies among controllers, engineering workstations, drivers, firmware, and supervisory software. Patch availability can also lag behind a vulnerability disclosure, and legacy products may never receive a vendor fix.

When a patch can be installed
- Identify the asset and consequence. Record the exact OS edition or distribution, version, hardware, application, network location, owner, and physical process affected by failure.
- Confirm vendor support. Obtain the equipment or application vendor’s approved operating-system versions, patch advisories, testing requirements, and rollback procedure.
- Reproduce the environment. Test the update with representative firmware, drivers, protocols, timing, and workloads. Do not assume that a successful desktop test represents an industrial or safety system.
- Schedule controlled downtime. Coordinate operations, safety, engineering, and security teams. Define stop conditions, an alternate operating state, and a tested restoration image or spare.
- Verify after installation. Check application behavior, communications, alarms, time synchronization, access controls, logs, and recovery functions before returning the process to normal service.
When a patch cannot be installed
NIST recommends vulnerability-management procedures that include interim mitigations or replacement plans. Mitigation can include isolating the asset, removing unnecessary routes, restricting administrative access, adding monitored jump hosts, disabling vulnerable services, increasing detection, or placing the device behind a purpose-built security control. These measures reduce exposure but do not turn an unsupported system into a supported one.
Document an owner, deadline, funding path, and interim controls for every unpatchable asset. A permanent exception without a replacement or modernization plan is an unmanaged risk.
Linux and Windows: a practical comparison
| Decision factor | Linux | Windows | What to verify |
|---|---|---|---|
| Platform scope | Many distributions, kernels, package managers, and vendor support models | Multiple editions, release channels, and support policies | Exact version, edition, build, lifecycle, and approved configuration |
| Hardening reference | Distribution guidance; CISA highlights binary-permission checks and the CIS Red Hat Enterprise Linux benchmark | CISA highlights Windows Security Baselines or CIS benchmarks | Which controls the vendor permits and which exceptions are documented |
| Default exposure | Depends on the chosen image, enabled daemons, listening ports, and package set | Depends on installed roles, enabled services, firewall policy, and management features | An authenticated service and port inventory, not an assumption based on the OS name |
| Application compatibility | May depend on a specific kernel, library, driver, or distribution release | May depend on a specific edition, runtime, driver, or vendor-certified build | Written support from the application and equipment vendors |
| Patch validation | Can require testing of kernel, libraries, drivers, and package dependencies | Can require testing of OS updates, drivers, identity integration, and application behavior | Regression-test scope, rollback time, and an approved maintenance window |
| Security ranking | Not established as categorically superior by the cited guidance | Not established as categorically inferior by the cited guidance | Measured exposure, supportability, controls, and recovery performance |
How to choose for a real deployment
Use the following process for a new system or a replacement decision. It prevents a platform preference from overruling engineering and safety requirements.
Best Value
- FIDO2 & Passkey Ready: Business-ready and FIDO2 L1 certified. This key is supported by major management suites and is ideal for both individual and enterprise deployment. Works seamlessly with Gmail, Facebook, GitHub, Dropbox, Coinbase, and more.
- Universal Connectivity (USB-A ): Features a built-in USB-A connector—simply unfold the key and plug it into your compatible PC or laptop for seamless authentication on the go.
- Dedicated Manager App: Use the Thetis Manager App for the initial hardware PIN setup. Setting the PIN on the device first ensures a smooth registration process. Once the PIN is configured, you can begin registering the key across your favorite FIDO2-compatible online services.
- Ultra-Durable & Portable: Featuring a rotating metal cover, this key is water, crush, and tamper-resistant. It fits easily on a keychain and requires no batteries or network connectivity.
- Check FIDO2 compatibility before purchase - Known limitations: ID Austria is not supported (requires FIDO2 Level 2). Windows Hello login only works with Windows Enterprise editions that support Entra ID, and NFC is NOT supported.
- Classify the consequence. Define what loss of confidentiality, integrity, or availability would mean: injury, environmental release, unsafe building conditions, service interruption, financial loss, or regulatory impact.
- List non-negotiable functions. Capture real-time limits, hardware drivers, field protocols, deterministic behavior, high-availability requirements, offline operation, and approved engineering tools.
- Ask the vendor which OS is supported. Get the supported release, patch cadence, end-of-support date, hardening instructions, remote-access model, and recovery media in writing. A platform outside the vendor’s support matrix is a poor choice even if administrators prefer it.
- Score update practicality. Compare how quickly each candidate can receive a fix, how long regression testing takes, whether updates can be staged, and how the system is restored if the update fails.
- Design identity and administration. Decide how administrators authenticate, whether phishing-resistant multifactor authentication is possible, how emergency access works, how accounts are reviewed, and how privileged actions are logged.
- Minimize the attack surface. Remove unused services and applications, segment networks, restrict east-west traffic, secure communications, and expose administrative interfaces only through controlled paths.
- Plan detection and recovery. Define the logs and telemetry to collect, who receives alerts, how a compromise is isolated without creating a safety incident, and how clean images, configurations, and spare hardware are restored.
- Reassess after changes. Repeat the review when the OS, application, firmware, network path, vendor, or operating process changes.
Common failure modes and corrections
“We chose Linux, so the system is secure.”
Security does not follow from the label. An unpatched kernel, exposed management daemon, permissive file ownership, or unmonitored account can defeat a carefully selected distribution. Apply a benchmark, remove unnecessary services, and verify the result with authenticated configuration checks.
“Windows updates are automatic, so we are covered.”
Automatic delivery does not prove that an update is compatible with a controller, driver, or safety application. Maintain a test environment, define maintenance windows, and keep a rollback image. Where updates are deferred, document compensating controls and the reason.
“The legacy controller cannot be patched, so nothing can be done.”
Isolation, restricted routes, controlled jump hosts, stronger authentication for access, monitoring, and a funded replacement plan can materially reduce risk while the equipment remains in service. Record the residual risk and review it on a fixed schedule.
Recommended Free Tools
“A firewall makes the operating system choice irrelevant.”
Network controls reduce exposure but do not address malicious insiders, compromised credentials, local code execution, removable media, vulnerable engineering tools, or a trusted connection that has already been breached. Endpoint hardening, identity controls, monitoring, and recovery remain necessary.
Operating a mixed Linux-and-Windows environment
Many critical sites use both platforms. A mixed environment is not inherently weaker, but it increases the need for consistent asset records, identity policy, vulnerability handling, and incident procedures.
- Maintain one inventory with OS version, owner, location, vendor support status, criticality, and last successful recovery test.
- Use role-based administration and phishing-resistant multifactor authentication where supported; separate ordinary user accounts from privileged accounts.
- Normalize logs so security staff can detect suspicious authentication, service creation, privilege changes, and unexpected network connections across both platforms.
- Apply risk-informed patching: prioritize critical assets and vulnerabilities known to be exploited, while respecting OT testing and safety constraints.
- Exercise recovery across both platforms, including offline or immutable copies of configurations, licenses, firmware, and application data.
Questions to answer before approval
- Is this exact OS release supported by the equipment and application vendors for the full planned service life?
- Can the site obtain, test, and deploy security fixes without violating safety or availability requirements?
- Which services, ports, drivers, packages, and remote-access paths are actually required?
- Who owns exceptions, unpatchable vulnerabilities, and the replacement schedule?
- Can the organization detect misuse, contain a compromised host, and restore a known-good state within the consequence window?
- Are the controls documented, measured, and reviewed after every significant change?
These answers produce a defensible platform decision. If both operating systems meet the application’s requirements, select the one the organization can support, monitor, patch, and recover more reliably—not the one with the better reputation in the abstract.
