BaseSpace is the best starting point for most Illumina labs that need automatic sequencer-to-cloud data transfer, run monitoring, project management, and guided analyses. Choose BioInsight Platform Core when your team must build and operate custom workflows, shared data models, cohorts, or interactive compute. Treat DRAGEN as the analysis engine to prioritize when broad variant and omics coverage, speed, and a consistent secondary-analysis foundation matter most.
These are complementary layers rather than mutually exclusive replacements. A common architecture captures runs in BaseSpace, uses DRAGEN for standardized secondary analysis, and relies on BioInsight Core for custom pipelines, data warehousing, cohort work, and governance. The right decision is therefore which layer should be primary for your lab, not which single product can do everything.
What each Illumina product actually does
The names overlap because Illumina presents BaseSpace, BioInsight Platform Core, and DRAGEN within one environment. Their jobs are nevertheless different: BaseSpace is the instrument-facing operations layer, Core is the customizable data and workflow infrastructure, and DRAGEN is the accelerated analysis engine.
BaseSpace Sequence Hub: run-centric operations
BaseSpace connects Illumina sequencers to the BioInsight environment. It is designed around runs and projects: data can be ingested from an instrument, monitored while a run is in progress, organized into projects, and sent to push-button analysis applications. Illumina describes it as providing sequencer-to-cloud connectivity, run management, and ready-made apps for common assays.

This model minimizes informatics administration. A laboratory can select a supported application, provide the required sample metadata, and launch an analysis without designing a workflow engine or maintaining containers. Typical use cases include standard germline, somatic, RNA, exome, whole-genome, amplicon, and metagenomics analyses when the available apps match the lab’s validation requirements.
Illumina says BaseSpace is now part of BioInsight and does not require a subscription. Storage and compute consumption can still incur usage charges through BioInsight Credits, so no-subscription access should not be interpreted as unlimited free storage or analysis.
BioInsight Platform Core: flexible infrastructure
BioInsight Platform Core is the infrastructure layer for teams that need more control than a run-centric app catalog provides. It combines storage, compute, data warehousing, interactive analysis, APIs, and reusable workflow components in a shared data layer.
Core supports custom workflows orchestrated with Nextflow or CWL and allows teams to package software in custom Docker containers. That makes it suitable for institution-specific pipelines, multi-step processing, longitudinal cohorts, and projects that combine genetic disease, oncology, multiomics, or population-health data. The trade-off is ownership: the lab or its informatics partner must define, test, secure, monitor, and update those workflows.
Core also addresses organization-wide data management. Instead of treating every sequencer run as an isolated project, teams can establish consistent metadata, permissions, cohort structures, and reusable analysis components. Illumina positions it for large-scale migration planning and operationalized informatics, with Professional Services available for planning and validation support.
DRAGEN: the accelerated secondary-analysis engine
DRAGEN is not primarily a project-management interface. It is the analysis engine that supplies accelerated secondary analysis across many assay types. Illumina lists germline, somatic, RNA, methylation, joint genotyping, single-cell, spatial, and proteomics pipelines, along with toolkit components exposed through command-line and API interfaces.
DRAGEN can be consumed inside managed BioInsight services, installed on premises, run on supported instruments, or deployed in a customer-controlled cloud. This makes the engine reusable across different operating models. A lab can retain the same core algorithms while changing where data and compute are hosted.

For performance, Illumina’s current BioInsight product page states that purpose-built FPGA acceleration delivers a 30× whole-genome analysis in under 25 minutes and reports four PrecisionFDA challenge wins. Those are Illumina’s published claims; actual elapsed time depends on the workflow, input data, hardware configuration, queueing, and surrounding quality-control steps.

| Best first question | Do standard apps cover our validated analyses? | Do we need custom pipelines, shared data models, or cohort computing? | Is analysis breadth and acceleration the main constraint? |
When BaseSpace is the right first choice
Start with BaseSpace when the laboratory’s work begins at an Illumina instrument and most analyses fit established applications.
- Automatic ingest matters: the lab wants sequencer output transferred to cloud storage without building its own upload and monitoring process.
- Runs are the natural unit of work: operators need run status, project organization, and straightforward hand-off to analysts.
- Standard assays dominate: germline, somatic, RNA, exome, whole-genome, amplicon, metagenomics, or similar workflows are adequately covered by supported apps.
- Scientists should not maintain infrastructure: the team prefers a guided interface over pipeline code, container registries, schedulers, and platform operations.
- Fast setup is more valuable than deep customization: a validated, curated app is preferable to a flexible framework that requires engineering.
BaseSpace is less suitable as the sole foundation when the lab must introduce a nonstandard tool, combine many projects into a governed cohort, or expose reusable APIs and interactive compute to multiple teams. In those cases, it can remain the capture and run-management front end while Core or DRAGEN handles downstream work.
When BioInsight Platform Core is the better foundation
Choose Core first when informatics is a product the lab must shape rather than a service it simply consumes.

Core is designed for Nextflow, CWL, and custom Docker-based workflows. This matters when a protocol has institution-specific preprocessing, a proprietary model, unusual reference data, or a validation sequence that cannot be represented by a single curated app. It also supports reusable components, so one validated step can be incorporated into several pipelines instead of copied into separate projects.
Shared data and cohort infrastructure
If researchers need to query specimens across projects, compare longitudinal samples, or combine genetic, clinical, and other omics data, a shared data layer is more appropriate than independent run folders. Core’s warehousing and cohort-oriented capabilities are aimed at this pattern.
Interactive and programmatic analysis
Data scientists may need notebooks, exploratory compute, APIs, or scheduled jobs in addition to a fixed pipeline. Core provides the infrastructure for these activities, while BaseSpace’s primary interaction model remains run and app management.

Governance and residency controls
Core is the stronger candidate when the organization must define tenancy, security boundaries, retention, or data-residency policies. Illumina describes customer-controlled public-cloud and sovereign or regional deployment options. The exact control set depends on the selected environment and contract, so procurement should document who controls encryption, identity integration, network boundaries, backups, and deletion.
When DRAGEN should be the central analysis investment
Prioritize DRAGEN when secondary analysis, not run orchestration, is the lab’s primary differentiator or bottleneck.
Broad variant and omics coverage
DRAGEN spans germline and somatic variant analysis, RNA, methylation, joint genotyping, single-cell, spatial, and proteomics workflows. Illumina also lists specialized capabilities such as copy-number variation, structural variants, repeat expansions, HLA, pharmacogenomics, and cytogenomics in its tiered offering. Verify that the exact pipeline, version, reference build, and output format meet your validation plan before committing.
Speed and acceleration
FPGA acceleration is relevant when queue time, turnaround targets, or high sample volume make conventional CPU processing impractical. The published figure of a 30× whole-genome analysis in under 25 minutes is a vendor-stated result, not a universal service-level guarantee. Benchmark your own read length, coverage, joint-calling design, quality-control stages, and data-transfer time.
One engine across locations
DRAGEN can be used in managed cloud, on-premises installations, on supported instruments, or through bring-your-own-cloud deployment. Keeping the engine consistent while changing infrastructure can simplify validation and reduce divergence between research and production environments.

Managed BaseSpace
This option has the lowest operational burden. Illumina manages the service, while the lab manages users, projects, sample metadata, and analysis choices. It is a good fit when the instrument connection and curated apps are the main requirements.
Managed BioInsight Core
A managed Core environment shifts platform maintenance to Illumina while preserving more control over workflows, data organization, and compute orchestration. The lab still needs informatics ownership for pipeline logic, validation, release management, and cost controls.

On-premises DRAGEN
Local deployment is appropriate when data cannot leave the facility, network transfer is a limiting factor, predictable local latency matters, or existing infrastructure and operational policies require it. Budget for hardware lifecycle management, physical security, software updates, monitoring, backup, and capacity planning.
DRAGEN bring-your-own-cloud
Bring-your-own-cloud deployment places DRAGEN inside the lab’s account or tenancy. Illumina lists AWS, Microsoft Azure, Google Cloud, and additional sovereign or regional providers. This approach gives the organization greater control over network design, identity, security settings, residency, and cloud spending, but it also makes the customer responsible for those controls and for integrating the service with internal operations.
Hybrid architecture
A hybrid design uses each layer where it is strongest: BaseSpace captures runs and provides operational visibility, DRAGEN performs standardized high-performance analysis, and Core hosts custom pipelines, shared datasets, and cohort work. This is often the most practical design for a growing lab because it avoids forcing routine runs and research-grade customization into the same interface.
How a combined workflow works
- Capture the run: connect the supported Illumina sequencer to BaseSpace and confirm that run metadata, sample identifiers, and project permissions are correct.
- Apply intake quality checks: verify demultiplexing, sample-sheet fields, read structure, and transfer completeness before launching downstream jobs.
- Route routine analyses: send validated, standard assays to the appropriate BaseSpace application when no customization is required.
- Route accelerated secondary analysis: invoke the required DRAGEN workflow for germline, somatic, RNA, methylation, joint-genotyping, or another supported workload.
- Route custom work to Core: use Nextflow, CWL, or a Dockerized pipeline when the lab needs custom logic, additional tools, or a multi-stage workflow.
- Register outputs: store result files, quality metrics, reference versions, and provenance in a consistent project or cohort structure.
- Review and interpret: give scientists access to the appropriate interactive, cohort, or interpretation tools without granting unnecessary platform privileges.
- Retain or delete deliberately: apply documented retention periods to raw reads, intermediate files, reports, and logs so storage costs and compliance obligations remain predictable.
Cost model and procurement questions
Illumina’s current pricing information states that BaseSpace is part of BioInsight with no subscription required. Managed storage and compute are billed in BioInsight Credits, and the BaseSpace product page states that one BioInsight Credit equals one US dollar. That unit conversion is a pricing reference, not a prediction of a project’s total bill.
| Cost driver | Why it changes the total | Questions to ask before purchase |
|---|---|---|
| Sample volume and coverage | More reads increase compute, temporary space, and retained output. | What is the expected monthly and annual data volume at each coverage target? |
| Storage retention | Keeping raw data and intermediates for longer increases recurring storage use. | Which files must remain online, and when can intermediates be archived or deleted? |
| Workflow tier | DRAGEN capabilities are offered in Foundation, Advanced, and Comprehensive tiers, with higher tiers adding specialized functions. | Which required functions are included in each tier, and are upgrades charged per use, term, or deployment? |
| Managed versus customer cloud | Managed services bundle operational work; customer cloud shifts infrastructure and administration to the lab. | Who pays for compute, networking, logs, backups, and idle resources in each model? |
| On-premises ownership | Local installations require capital equipment, support, power, cooling, and replacement planning. | What throughput is needed at peak demand, and what is the recovery plan if hardware is unavailable? |
| Validation and migration | Moving pipelines or datasets can require testing, reconciliation, and professional support. | What validation evidence, training, and migration assistance are included? |
Request a workload-based estimate rather than a generic per-sample number. Include peak sequencing months, reruns, joint genotyping, temporary files, backup copies, and the retention period for raw and derived data.
Requirements for a defensible platform decision
Before selecting a primary layer, document the following requirements:
- Assays and outputs: list every assay, required file format, reference build, quality metric, and downstream consumer.
- Validation status: separate research workflows from clinical or regulated workflows, and identify which components require formal revalidation after an update.
- Throughput: record average and peak samples, acceptable turnaround time, and whether workloads are batch, interactive, or both.
- Data governance: define identity management, least-privilege roles, audit logs, encryption, retention, deletion, and cross-border restrictions.
- Operational ownership: assign responsibility for sample sheets, pipeline releases, incident response, cost monitoring, and user support.
- Portability: determine whether workflows must run on premises, in a particular cloud, or in a sovereign region now or later.
- Integration: identify links to laboratory information systems, electronic records, storage archives, and reporting systems.
Whole-genome and variant-analysis considerations
For whole-genome projects, separate instrument-to-cloud transfer time from analysis time. A fast DRAGEN run does not eliminate upload latency, queue delays, demultiplexing, quality-control review, annotation, interpretation, or report generation. Measure end-to-end turnaround against the lab’s actual read structure and coverage.

For variant analysis, compare more than the headline list of supported workflows. Check sensitivity and specificity evidence for the variant classes you care about, handling of low-frequency somatic variants, copy-number and structural-variant behavior, repeat expansions, HLA or pharmacogenomic requirements, joint-calling design, and compatibility with your reference and annotation resources. A broad menu is valuable only when the relevant pipelines are validated for your population and use case.
Implementation plan for a new lab or migration
- Inventory current work: map instruments, assays, sample volumes, storage locations, existing pipelines, and required reports.
- Classify each workload: label it as routine app-based, DRAGEN-standardized, or custom Core-based work.
- Run a representative pilot: use normal, difficult, and failed samples; include peak-size batches and the metadata errors that commonly occur.
- Compare complete turnaround: measure transfer, queue, compute, quality control, review, and export—not only the central analysis step.
- Validate outputs: compare calls, metrics, and reports with the laboratory’s accepted baseline and document any differences by variant class.
- Design access and retention: create roles, project and cohort boundaries, audit requirements, and deletion schedules before production data arrives.
- Set cost guardrails: establish budgets, alerts, quotas, automatic cleanup, and approval rules for unusually large or repeated jobs.
- Document recovery: define how to restore data, rerun a failed workflow, recover from a cloud or hardware outage, and preserve provenance.
Common pitfalls and how to avoid them
Choosing by product name
BaseSpace, Core, and DRAGEN solve different layers of the problem. Selecting BaseSpace for a custom data platform or selecting DRAGEN as though it were a complete run-management system creates avoidable gaps. Write the target operating model first, then assign each function to the appropriate layer.
Assuming no subscription means no cost
BaseSpace’s no-subscription statement does not remove usage-based storage and compute charges. Model BioInsight Credits using real retention and throughput assumptions.

The under-25-minute 30× whole-genome claim is a published vendor result. Reproduce a representative benchmark with your own inputs, queue policy, and downstream steps before promising a clinical or operational turnaround.
Ignoring workflow ownership
Core’s flexibility is valuable only when someone owns container updates, dependency security, reference data, testing, release notes, and rollback procedures. Assign those responsibilities explicitly.
Underestimating metadata quality
Incorrect sample identifiers, read groups, consent fields, or project permissions can invalidate an otherwise successful run. Treat sample-sheet and metadata validation as a controlled intake step.
Neglecting deployment-specific controls
Managed cloud, on-premises, and bring-your-own-cloud installations have different responsibilities for identity, networking, patching, backup, logging, and residency. Capture those differences in the security and procurement review.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problemsPractical decision framework
| If your top priority is… | Make this the primary layer | Keep in the design |
|---|---|---|
| Simple sequencer connection and guided routine analysis | BaseSpace | DRAGEN for workloads where its validated pipelines improve coverage or speed |
| Custom pipelines and reusable informatics infrastructure | BioInsight Platform Core | BaseSpace for run intake and DRAGEN for standardized secondary analysis |
| Fast, broad secondary analysis | DRAGEN | BaseSpace or Core for data intake, orchestration, and governance |
| Strict local control or residency | On-premises DRAGEN or customer-controlled Core deployment | Document hardware, cloud, identity, and recovery responsibilities |
| A growing lab with mixed research and routine work | Hybrid BaseSpace, DRAGEN, and Core architecture | Define routing rules so each assay uses the validated path |
For most Illumina labs, the sensible starting point is BaseSpace for instrument operations, followed by DRAGEN where standardized secondary analysis is valuable. Add BioInsight Core when custom workflows, shared cohorts, interactive compute, or stronger data-platform controls become requirements. Labs with strict residency, local-latency, or infrastructure policies should decide deployment location early because it affects security design, staffing, and cost as much as it affects software.
