Urban pollution can alter fish hormone signaling, stress pathways, metabolism and reproductive biology, but the evidence does not mean every contaminated fish develops permanent genetic damage. City wastewater and stormwater carry mixtures of hormones, medicines, pesticides, plastic-related chemicals and metals into streams, rivers and lakes. Fish may respond within hours or days with changes in messenger RNA (mRNA), proteins, blood chemistry or gonad structure. Whether those responses become lasting disease, reproductive failure or population decline depends on the species, life stage, chemicals, concentrations, exposure duration, treatment process, dilution and weather.

The clearest studies connect a measured exposure with a molecular response under controlled conditions, or compare fish upstream and downstream of a particular discharge. Those results are useful warning signals, not a universal effect size for every city or wastewater plant.

Which urban pollutants reach fish?

Urban fish pollution is a mixture problem rather than a single-contaminant story. Municipal wastewater may contain natural hormones such as 17β-estradiol; synthetic hormones and pharmaceuticals such as 17α-ethynylestradiol (EE2); pesticides; phthalates; metals including copper, mercury and cadmium; alkylphenols; and bisphenol A (BPA). A treatment plant can reduce many conventional pollutants, but standard wastewater treatment practices are typically not effective at removing all of these endocrine-active or persistent chemicals. Removal performance varies with plant design, operating conditions and the chemical itself.

Stormwater adds a separate route. Rain washes residues from roads, roofs, parking areas, industrial sites and treated landscapes into drains and receiving waters. NOAA Fisheries identifies toxic urban runoff and stormwater, including the effectiveness of mitigation, as an ecotoxicology research area. A fish living downstream can therefore encounter a changing mixture from treated effluent, untreated overflows, runoff and chemicals already stored in sediment.

Why mixtures complicate the question

Different compounds can act on the same hormone pathway, act on different pathways at once, or change one another’s uptake and metabolism. Concentrations also vary with flow and dilution. A discharge that dominates a small stream during dry weather may be diluted in a larger river, while a rain event can abruptly change both the chemical mixture and the treatment plant’s operation. Consequently, a response measured at one site cannot be assigned automatically to every city or species.

What “effects on fish genes” actually means

Most of the evidence concerns gene expression: whether a gene is transcribed into mRNA more or less actively. That is different from changing the DNA sequence. An increase in an mRNA transcript can be an early, reversible response to an exposure; it is not, by itself, proof of a mutation, permanent disease or population decline.

Endocrine signaling and vitellogenin

Endocrine-active pollutants can mimic, block or otherwise interfere with natural hormones. Vitellogenin (Vtg) is a female-specific egg-yolk protein precursor made in the liver. Estrogenic exposure can cause male fish to produce Vtg, so elevated male Vtg is widely used as a biomarker of estrogenic contamination. The biomarker demonstrates hormone-pathway activation; it does not by itself establish that the fish will be sterile or that a population will collapse.

Pituitary hormones and gonad development

Pituitary gonadotropins, including luteinizing hormone (Lh) and follicle-stimulating hormone (Fsh), help regulate gonad development and reproduction. Their transcripts can be sensitive targets of endocrine disruption. A change in lhb or fshb mRNA may therefore signal altered reproductive regulation, but interpretation still depends on life stage, sex, season and whether downstream physiology changes.

Stress, DNA repair and metabolism

Gene-expression studies also examine stress-response, DNA-damage-repair and metabolic pathways. Such signals can indicate that cells are responding to chemical stress without proving that DNA has been permanently damaged. Researchers often pair mRNA measurements with blood chemistry, hormones, tissue residues or anatomy to determine whether a molecular response has a broader biological consequence.

Controlled exposure evidence: coho salmon

A controlled study of juvenile coho salmon illustrates how strongly a defined chemical can affect transcripts under a specific exposure design. Researchers ran a 72-hour exposure to EE2 and 17β-trenbolone, followed by a separate 72-hour experiment using 0%, 20% or 100% effluent from eight Puget Sound wastewater plants.

Exposure Measured response Result How to interpret it
EE2, 2 ng/L for 72 hours Pituitary lhb mRNA 17-fold higher than controls An acute endocrine gene-expression response in juvenile coho
EE2, 10 ng/L for 72 hours Pituitary lhb mRNA 215-fold higher than controls A much larger response at the higher tested concentration
EE2, 10 ng/L for 72 hours Liver vtg mRNA 6,670-fold higher than controls A strong estrogen-responsive transcript signal in this species and design
EE2, 2 or 10 ng/L Pituitary fshb mRNA No change reported Not every reproductive transcript responded
Effluent from eight plants, 0%, 20% or 100% Pituitary lhb mRNA Significantly elevated after exposure to effluent from five plants Responses differed among treatment plants
Same effluent treatments Liver vtg mRNA No change in the effluent treatments A gene response to a defined chemical did not occur identically in complex effluent

The researchers described lhb as a possible sensitive index of acute estrogenic exposure, while noting that its timing and specificity require more study. These numbers belong to juvenile coho salmon, the tested concentrations and 72-hour windows. They should not be applied as predictions for adult fish, other species or all wastewater discharges.

What other exposure experiments found

A separate 48-hour whole-effluent study used fathead minnows and compared raw wastewater, treated city wastewater and treated university wastewater. Exposure altered mRNA levels for DNA-damage-repair genes. Fish exposed to raw and treated wastewater also showed down-regulation of transcripts involved in cholesterol biosynthesis and elevated plasma cholesterol. Because treatment type changed the transcriptional pattern, the result demonstrates that “wastewater” is not one chemically uniform exposure. These were short-term exposure-study results, not proof of lasting damage in wild populations.

Field evidence: responses at real discharge sites

Field studies add realistic mixtures and environmental conditions but cannot isolate every cause as cleanly as a laboratory experiment. The following examples show why molecular biomarkers, physiology and anatomy must be kept distinct.

Boulder Creek, Colorado: intersex white suckers

The U.S. Environmental Protection Agency’s CADDIS summary of a 2008 study reported intersex white suckers in 18–22% of the population downstream from a wastewater-treatment-plant outfall and none upstream at that study location. Downstream fish also had altered sex ratios, reduced sperm production, higher plasma vitellogenin in males and smaller gonads in females. This is a site-specific field finding, not a rate that can be generalized to every outfall.

North Shore Channel, Chicago River: biomarkers without ovatestis

In the North Shore Channel, more than 80% of annual flow was reported as effluent from a wastewater reclamation plant. Researchers detected mixtures of biologically active chemicals in water and sampled largemouth bass and carp. Most male fish showed vitellogenin induction, indicating estrogenic pathway activation. They did not observe ovatestis, a tissue condition in which ovarian and testicular structures occur together. The study demonstrates why a biochemical biomarker and visible reproductive pathology are not interchangeable endpoints.

Minnesota caged minnows: chemical–gene associations

At Minnesota wastewater discharge sites, caged fathead minnows were exposed for two, four or eight days. Researchers detected 51 of 133 targeted chemicals and found 32 chemicals significantly linked by covariance with expressed genes. They saw no estrogenic impact on biochemical endpoints in male or female minnows, although BPA emerged from the chemical–gene covariation analysis as the most impactful estrogenic chemical across the sites. Overall gene-expression impacts appeared related to changes in treatment-plant function during rain events.

Covariance means that chemical concentrations and gene signals changed together; it does not prove that each correlated chemical caused each response. The study is valuable precisely because it shows how difficult it is to assign effects in a changing mixture.

How scientists connect pollution to fish health

Researchers combine several measurement layers rather than relying on a single test.

  • Water chemistry: identifies contaminants present in the exposure water and their concentrations.
  • Fish-tissue residues: shows which chemicals entered or accumulated in fish tissues.
  • mRNA expression: detects activation or suppression of selected genes or broader gene networks.
  • Biomarkers: includes Vtg, hormones in plasma or bile, enzyme activity and blood chemistry.
  • Anatomy and reproduction: examines gonad size, sperm production, sex development and conditions such as intersex or ovatestis.

Controlled exposures isolate a concentration, species and duration. Caged-fish deployments expose the same stock to real site water for a defined period. Wild-fish collections capture natural conditions but include confounding factors such as age, diet, temperature, disease, seasonal reproduction and other pollution sources.

The EPA National Lake Fish Tissue Study sampled fish from 500 randomly selected lakes and reservoirs in the lower 48 states during 2000–2003 and analyzed composite samples for 268 chemicals. That national survey provides a contamination baseline. It was not a direct test of urban pollution’s gene-expression effects.

“We study how toxic chemical contaminants shape the environmental health and sustainability of NOAA trust resources at biological scales ranging from gene expression to the dynamics of wild populations and aquatic communities.”

NOAA Fisheries

A NOAA-archived 2021 review emphasizes that experimental results depend on species, life history, chemical type and exposure duration. Fish are useful sentinel species because they live in the water where contaminants occur, but sentinel responses still require species- and site-specific interpretation.

Why two polluted sites can produce different results

  • Species and life stage: juvenile coho, fathead minnows, bass, carp and white suckers differ in hormone systems, metabolism and sensitivity.
  • Concentration and dilution: a measured laboratory dose is not equivalent to a downstream concentration after mixing and degradation.
  • Exposure duration: a two-day or 72-hour response may differ from a seasonal or lifelong exposure.
  • Treatment process: plants remove different chemicals with different efficiencies, and operational changes can alter effluent composition.
  • Weather: rain can change runoff, sewer flows, dilution and plant performance at the same time.
  • Endpoint chosen: mRNA, Vtg, plasma cholesterol, sperm production and gonad anatomy answer different questions.
  • Biological timing: reproductive gene expression naturally changes with sex, maturity and spawning season.

What the evidence does—and does not—show

Established by the cited studies

  • Urban wastewater and runoff can deliver mixtures containing endocrine-active chemicals and metals to fish habitat.
  • Fish can change expression of hormone-related, DNA-repair and metabolic genes after short exposures.
  • Some field sites show reproductive biomarkers or anatomical changes downstream of wastewater discharges.
  • Responses can differ among treatment plants, weather conditions, species and endpoints.

Not established by these results alone

  • That urban pollution universally mutates fish DNA.
  • That an altered mRNA transcript automatically causes permanent disease or infertility.
  • That one study’s concentration, fold-change or intersex percentage applies to all cities or species.
  • That a national contamination survey by itself measures genetic effects or population decline.

How to read a new claim about polluted fish

  1. Identify the endpoint. Ask whether the result is a transcript, protein, blood marker, tissue residue, gonad measurement or population statistic.
  2. Check the exposure context. Note the species, age, concentration, duration, water source, treatment process and weather.
  3. Separate association from causation. A chemical that covaries with a gene signal is a lead for investigation, not automatic proof of cause.
  4. Look for biological follow-through. Stronger evidence connects gene expression with hormones, sperm production, gonad anatomy or recruitment.
  5. Keep the geography attached. A downstream effect is meaningful for that watershed and study design; it is not a universal percentage.

Bottom line for readers

City pollution can reach fish through treated wastewater, stormwater and runoff, and the resulting mixtures can alter hormone-related and other gene-expression pathways. In controlled coho exposures, EE2 produced large, concentration-dependent changes in lhb and vtg transcripts; field studies have documented site-specific changes ranging from male vitellogenin induction to intersex fish, altered sperm production and smaller gonads. At the same time, other sites show molecular responses without visible reproductive pathology. The scientifically accurate conclusion is therefore specific: urban contaminants can disrupt molecular and physiological systems in fish, while the scale, persistence and population consequences must be demonstrated for each species, place, mixture and endpoint.
