Microscopy and AI can connect a gene perturbation to the visible changes it causes in cells. The reliable workflow is to perturb and identify genes, capture multiplexed cell images, correct and segment those images, learn representations of cellular morphology, and compare each phenotype with controls and known gene relationships. The output is a ranked set of candidate functions or pathway relationships—not proof of a complete molecular mechanism. Confirmation requires an independent assay in the relevant cell and perturbation context.
What microscopy plus AI can actually tell you
A cell image contains observable information about shape, organelles, texture, intensity, and spatial organization. Those features can change when a gene is disabled or activated. If the image is tied to the identity of the perturbation that caused it, a model can organize cells by phenotype and ask which genes produce similar effects.
Similarity is the key inference. Genes that produce closely related image phenotypes may participate in the same pathway, affect the same cellular structure, or create a shared stress response. A cluster can therefore generate hypotheses about gene function, pathway membership, or genetic relationships. It does not establish that two proteins physically interact, that one gene directly regulates another, or that the observed morphology is the gene’s complete mechanism.
Recommended Free Tools
The strongest designs combine four elements:
- Known perturbation identity: a guide RNA, barcode, or other label connects each cell to the gene that was changed.
- Broad morphological measurement: multiplexed stains capture several cellular compartments rather than one pathway-specific reporter.
- Representation learning: image features are learned or calculated in a way that preserves biologically useful differences.
- Controls and validation: negative controls, replicate structure, known associations, and follow-up assays test whether patterns are reproducible and meaningful.
The end-to-end workflow
| Stage | What you do | What it contributes |
|---|---|---|
| 1. Perturb and label | Introduce CRISPR guide RNAs or another perturbation and retain a barcode or sequencing readout for each cell. | Makes a phenotype attributable to a target gene. |
| 2. Paint the cells | Apply multiplexed fluorescent stains to nuclei, cytoplasm and other structures. | Measures many visible cellular properties at once. |
| 3. Acquire images | Image plates or pooled populations with a calibrated fluorescence or widefield microscope. | Produces raw data for every field and channel. |
| 4. Correct and segment | Remove illumination bias, normalize intensities, and identify cell and nuclear boundaries. | Turns fields into comparable single-cell measurements. |
| 5. Learn features | Use classical morphology features or a vision model trained on appropriate images. | Converts pixels into vectors that can be compared statistically. |
| 6. Compare perturbations | Measure similarity, classify perturbations, and cluster genes by phenotype. | Produces candidate functions and pathway relationships. |
| 7. Validate | Check controls, replicates, known gene pairs and an independent biological assay. | Separates robust hypotheses from artifacts or context-specific effects. |
1. Perturb genes and preserve their identities
Pooled CRISPR screening
In a pooled optical screen, many guide RNAs are delivered to one cell population. Each guide is intended to disable a particular gene. The challenge is that imaging shows morphology, not the guide sequence itself. A barcode or in situ sequencing step therefore identifies which guide is present in each cell, allowing the image phenotype to be linked back to the targeted gene.

The institutional description of the PERISCOPE approach reports guide RNAs targeting about 20,000 genes. Guide-derived barcodes identify the disabled gene in each cell, enabling a genome-scale morphology atlas. The number describes that reported implementation, not a requirement that every experiment cover the whole genome.
Identity quality checks
- Track guide or barcode assignment at single-cell resolution where the assay permits it.
- Record editing efficiency and the possibility that some cells remain unedited.
- Keep multiple guides per gene when designing the library so a phenotype is not driven by one guide’s off-target effect.
- Include non-targeting guides and other negative controls in the same plates or population.
- Measure label loss, ambiguous barcode calls, and sequencing failures instead of silently treating them as valid assignments.
Incomplete editing and label noise are explicit considerations in the CellPaint-POSH work. A model can learn a blurred or incorrect gene signature when guide identity is uncertain, even if the image processing is perfect.
2. Capture a multiplexed phenotype with Cell Painting
Cell Painting uses a panel of fluorescent stains that marks multiple cellular structures. The resulting channels can reveal nuclear morphology, cytoplasmic organization, membranes, organelles and other features. This differs from a single reporter assay, which is optimized to read one pathway or event.

The PERISCOPE description uses a standard widefield microscope for five Cell Painting stains and four-color barcodes, followed by image analysis. CellPaint-POSH changed staining and sequencing order and other components to support pooled optical screening while preserving RNA signals. Those details matter: a staining or sequencing change can alter the phenotype distribution and must be treated as part of the assay definition.

Design the imaging run around comparability
- Keep microscope settings, exposure ranges and channel order consistent across perturbations.
- Distribute controls and replicates across plates to reveal plate, batch and position effects.
- Capture enough fields and cells per condition to represent normal variation, not just the most visually striking cells.
- Record cell type, density, treatment duration, temperature, media and perturbation timing with the images.
Image2Reg is a different design. It combines chromatin images with molecular information about gene interactions, aligns image and gene representations, and uses that alignment to infer perturbations, including some not seen during training. It should not be described as the same assay as pooled Cell Painting.
3. Preprocess images before asking AI for biology
Correct uneven illumination
Widefield images often contain field-to-field brightness gradients caused by optics, lamps or well position. CellPaint-POSH describes illumination correction before feature extraction. Without correction, a model may separate microscope regions rather than biological perturbations.
Normalize intensity distributions
The same stain can have different absolute intensity distributions between plates or runs. The CellPaint-POSH methods use percentile normalization. State the normalization rule, reference population and any clipping thresholds with the result; normalization changes what counts as a meaningful difference.

CellPaint-POSH uses CellPose to identify cell and nuclear boundaries, then creates cropped single-cell image tiles. Segmentation defines which pixels belong to each cell and therefore which morphology the model receives. Inspect overlays on representative fields and on difficult cases such as touching cells, fragmented nuclei, debris and very large or very small cells.

Apply quality filters transparently
- Remove fields with focus failure, saturation, severe debris or missing channels.
- Flag cells at the edge of a field or with incomplete segmentation rather than mixing them with intact cells.
- Keep a record of how many cells were excluded per perturbation and plate.
- Verify that filtering does not remove a genuine phenotype preferentially.
Preprocessing is part of the measurement pipeline. Two laboratories can image the same perturbation and obtain different model behavior if illumination correction, normalization, segmentation or filtering differs.
4. Turn cell images into comparable representations
Classical morphology features
Classical image analysis calculates measurements such as area, eccentricity, intensity statistics, texture and compartment relationships. These features are interpretable and often useful as a baseline. They can also expose obvious segmentation or staining problems.
General-purpose vision models
A model trained on unrelated natural images may provide a convenient starting representation, but its features are not guaranteed to encode cell biology. CellPaint-POSH compared an ImageNet-trained DINO model with models trained on Cell Painting images.
Cell Painting-trained self-supervised models
The same study trained self-supervised DINO vision-transformer models on Cell Painting data. Its reported models used approximately 1.585 million cells for CP-DINO-300 and 1.559 million cells for CP-DINO-1640. In the reported tasks, the Cell Painting-trained representation classified perturbations better and recovered more known gene-gene associations than the comparison representations.

Self-supervised training does not require a manual label for every biological state. The model learns regularities from many images, after which embeddings can be compared across perturbations. The training population still determines what variation the representation treats as important, so a model trained on one cell type or staining protocol may not transfer unchanged to another.
5. Compare phenotypes to infer candidate functions
Similarity scoring
Represent each cell, then aggregate cells from the same perturbation using a median, mean or another robust summary. Compare perturbation profiles with a distance or similarity measure. Replicate consistency should be checked before ranking gene pairs; a high similarity score from one noisy replicate is not a reliable relationship.
Classification
If labels are available for a known set of perturbations, train a classifier and test it on held-out cells or perturbations. Report the split strategy. Randomly mixing cells from the same well into training and test sets can make performance look better because technical signatures leak across the split.
Clustering and pathway discovery
Cluster perturbation embeddings and examine whether clusters are enriched for known biology. CellPaint-POSH reported clusters involving mitochondrial translation, cytoskeletal organization, lipid metabolism and mTORC1 signaling, as well as recovery of known gene associations. Such clusters are useful for generating candidates: an uncharacterized gene that repeatedly joins a well-supported morphology cluster becomes a testable functional hypothesis.

Use controls as anchors
- Non-targeting controls estimate baseline variation.
- Positive controls with expected morphological effects test assay sensitivity.
- Batch controls reveal plate, day and microscope drift.
- Known gene relationships provide an external check on whether similarity reflects biology rather than processing artifacts.
Cell Painting and Image2Reg are complementary, not interchangeable
| Characteristic | Pooled Cell Painting approaches | Image2Reg approach |
|---|---|---|
| Primary biological input | Multiplexed images of cell morphology. | Chromatin images plus molecular information about gene interactions. |
| Perturbation identity | Guide-RNA or barcode assignment, with sequencing or in situ readout. | Gene and image representations are aligned to infer perturbations. |
| Modeling objective | Classify perturbations, compare phenotypes and cluster gene relationships. | Infer genetic perturbations, including some absent from training. |
| Reported context | Cell Painting pooled optical screening; CellPaint-POSH used a particular staining and sequencing design. | A specific cell type and perturbation context described by its institutional report. |
| Reported result | Cell Painting-trained embeddings outperformed the reported classical and ImageNet-trained comparisons on the study’s tasks. | 60% accuracy for predicting genetic drug targets, including compounds not seen during training, in the reported evaluation. |
| Generalization | Requires testing across cell types, protocols and perturbation designs. | The report says adaptation to other contexts remains prospective. |
The 60% Image2Reg figure is an evaluation result for that study, not a universal benchmark for microscopy AI. Likewise, the CellPaint-POSH comparisons establish a result under that paper’s datasets and tasks, not a guarantee for every Cell Painting project.
A practical implementation sequence
- Define the biological question. Decide whether you want to classify known perturbations, discover gene neighborhoods, identify pathway-like clusters or infer an unseen perturbation. The target determines the controls and train/test split.
- Select the perturbation library. Choose guide coverage, replicates and control guides. Document editing efficiency and expected perturbation timing.
- Choose the imaging panel. Use a multiplexed stain set that can reveal the structures relevant to the question. Fix microscope channels and acquisition settings before collecting the full experiment.
- Establish identity readout. Validate barcode or guide assignment and quantify ambiguous calls, missing labels and cells with incomplete editing.
- Run a pilot plate. Check focus, illumination, staining balance, segmentation quality and the dynamic range of positive controls before scaling.
- Lock preprocessing. Apply the documented illumination correction, percentile normalization, segmentation and quality filters consistently. Avoid changing them after seeing the desired clusters unless the change is applied to all data and recorded.
- Create baseline representations. Calculate classical morphology features first. Then evaluate a general vision model and, when sufficient Cell Painting data are available, a Cell Painting-trained representation.
- Aggregate and compare. Build perturbation profiles from independent cells and replicates, calculate similarity, and cluster or classify with a predeclared evaluation split.
- Test known biology. Ask whether positive controls, replicate pairs and established gene associations are recovered above the null expectation.
- Prioritize candidates for validation. Select genes with reproducible phenotype similarity, adequate label quality and support across replicates—not merely a visually dramatic image.
- Validate in an independent assay. Repeat the perturbation or use a different readout, such as a molecular, biochemical or functional assay appropriate to the proposed gene role.
What the published scale and cost figures mean
| Finding | Exact context | How to interpret it |
|---|---|---|
| About 20,000 genes and hundreds of image-based cellular features | PERISCOPE scope described by the Broad Institute of MIT and Harvard on January 27, 2025. | Demonstrates reported genome-scale breadth; it is not a minimum specification for a new experiment. |
| More than 10 times less expensive to generate than comparable high-dimensional approaches such as high-throughput single-cell RNA sequencing | PERISCOPE comparison in the same institutional report. | Applies to the report’s costing assumptions and workflow. It is not a universal price ratio across laboratories. |
| 60% accuracy for predicting genetic drug targets, including compounds absent from training | Image2Reg evaluation described by the Broad Institute on May 13, 2025. | Applies to that cell type, perturbation design and test set. |
| Approximately 1.585 million and 1.559 million cells | CellPaint-POSH training datasets for CP-DINO-300 and CP-DINO-1640, respectively; paper version of record January 5, 2026. | These are the study’s training-set sizes, not a required dataset size for every model. |
Common failure modes and how to diagnose them
Clusters follow the plate instead of the gene
Inspect control embeddings by plate, acquisition date and microscope position. Recheck illumination correction, normalization and batch balancing. If controls separate by plate, biological interpretation should wait until the technical effect is corrected or modeled.
No visible phenotype appears
A null image result can mean the gene has no detectable effect under that cell type, time point, perturbation strength or stain panel. It can also reflect incomplete editing, low cell count or poor segmentation. Test editing and assay sensitivity before concluding that the gene is irrelevant.
Quick wins for a faster PC:
Scan for outdated or missing drivers - takes under a minuteDriver Scan →Repair Windows errors before they cause bigger problemsFix Now →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →One guide drives an apparent gene effect
Compare multiple guides targeting the same gene and inspect their label quality. A phenotype supported by only one guide may be an off-target or toxicity effect. Replicate guide agreement is stronger evidence than a single extreme profile.
Known relationships are not recovered
Check whether the model saw enough cells, whether the evaluation split was too strict for the available data, and whether the known relationship is expected to be visible in the chosen cell type. Revisit segmentation and staining before changing the biological interpretation.
Performance collapses in a new cell type
Treat this as a context-transfer problem. Cell morphology, baseline state and perturbation response can differ between cell types. Recalibrate or retrain with representative images and repeat validation rather than assuming that an embedding transfers automatically.
How to interpret an AI-generated gene-function hypothesis responsibly
- State the context: cell type, perturbation method, treatment duration, stain panel and imaging system.
- Report the pipeline: illumination correction, normalization, segmentation model, filtering, representation model and aggregation rule.
- Show reproducibility: independent guides, biological or technical replicates, and held-out evaluation.
- Separate association from mechanism: similar morphology indicates a related observable phenotype, not direct interaction.
- Include negative evidence: a gene may produce no detectable phenotype in this assay while still having an important function in another context.
- Validate experimentally: use a follow-up assay suited to the proposed pathway or cellular process.
The central practical rule is simple: let AI rank and organize hypotheses, while perturbation controls and independent biology decide which hypotheses survive.
